Stacks in canonical RNA pseudoknot structures

In this paper we study the distribution of stacks in $k$-noncrossing, $τ$-canonical RNA pseudoknot structures ($<k,τ> $-structures). An RNA structure is called $k$-noncrossing if it has no more than $k-1$ mutually crossing arcs and $τ$-canonical if each arc is contained in a stack of length at least $τ$. Based on the ordinary generating function of $<k,τ>$-structures \cite{Reidys:08ma} we derive the bivariate generating function ${\bf T}_{k,τ}(x,u)=\sum_{n \geq 0} \sum_{0\leq t \leq \frac{n}{2}} {\sf T}_{k, τ}^{} (n,t) u^t x^n$, where ${\sf T}_{k,τ}(n,t)$ is the number of $<k,τ>$-structures having exactly $t$ stacks and study its singularities. We show that for a certain parametrization of the variable $u$, ${\bf T}_{k,τ}(x,u)$ has a unique, dominant singularity. The particular shift of this singularity parametrized by $u$ implies a central limit theorem for the distribution of stack-numbers. Our results are of importance for understanding the ``language'' of minimum-free energy RNA pseudoknot structures, generated by computer folding algorithms.
Canonical RNA pseudoknot structures

In this paper we study $k$-noncrossing, canonical RNA pseudoknot structures with minimum arc-length $\ge 4$. Let ${\sf T}_{k,σ}^{[4]} (n)$ denote the number of these structures. We derive exact enumeration results by computing the generating function ${\bf T}_{k,σ}^{[4]}(z)= \sum_n{\sf T}_{k,σ}^{[4]}(n)z^n$ and derive the asymptotic formulas ${\sf T}_{k,3}^{[4]}(n)^{}\sim c_k n^{-(k-1)^2-\frac{k-1}{2}} (γ_{k,3}^{[4]})^{-n}$ for $k=3,...,9$. In particular we have for $k=3$, ${\sf T}_{3,3}^{[4]}(n)^{}\sim c_3 n^{-5} 2.0348^n$. Our results prove that the set of biophysically relevant RNA pseudoknot structures is surprisingly small and suggest a new structure class as target for prediction algorithms.
Pseudoknot RNA structures with arc-length $\ge 4$

In this paper we study $k$-noncrossing RNA structures with minimum arc-length 4 and at most $k-1$ mutually crossing bonds. Let ${\sf T}_{k}^{[4]}(n)$ denote the number of $k$-noncrossing RNA structures with arc-length $\ge 4$ over $n$ vertices. We prove (a) a functional equation for the generating function $\sum_{n\ge 0}{\sf T}_{k}^{[4]}(n)z^n$ and (b) derive for $k\le 9$ the asymptotic formula ${\sf T}_{k}^{[4]}(n)\sim c_k n^{-((k-1)^2+(k-1)/2)} γ_k^{-n}$. Furthermore we explicitly compute the exponential growth rates $γ_k^{-1}$ and asymptotic formulas for $4\le k\le 9$.
Asymptotic analysis of $k$-noncrossing matchings
In this paper we study $k$-noncrossing matchings. A $k$-noncrossing matching is a labeled graph with vertex set $\{1,...,2n\}$ arranged in increasing order in a horizontal line and vertex-degree 1. The $n$ arcs are drawn in the upper halfplane subject to the condition that there exist no $k$ arcs that mutually intersect. We derive: (a) for arbitrary $k$, an asymptotic approximation of the exponential generating function of $k$-noncrossing matchings $F_k(z)$. (b) the asymptotic formula for the number of $k$-noncrossing matchings $f_{k}(n) \sim c_k n^{-((k-1)^2+(k-1)/2)} (2(k-1))^{2n}$ for some $c_k>0$.
Efficient Counting and Asymptotics of $k$-noncrossing tangled-diagrams

In this paper we enumerate $k$-noncrossing tangled-diagrams. A tangled-diagram is a labeled graph whose vertices are $1,...,n$ have degree $\le 2$, and are arranged in increasing order in a horizontal line. Its arcs are drawn in the upper halfplane with a particular notion of crossings and nestings. Our main result is the asymptotic formula for the number of $k$-noncrossing tangled-diagrams $T_{k}(n) \sim c_k n^{-((k-1)^2+(k-1)/2)} (4(k-1)^2+2(k-1)+1)^n$ for some $c_k>0$.
On $k$-noncrossing partitions
In this paper we prove a duality between $k$-noncrossing partitions over $[n]=\{1,...,n\}$ and $k$-noncrossing braids over $[n-1]$. This duality is derived directly via (generalized) vacillating tableaux which are in correspondence to tangled-diagrams \cite{Reidys:07vac}. We give a combinatorial interpretation of the bijection in terms of the contraction of arcs of tangled-diagrams. Furthermore it induces by restriction a bijection between $k$-noncrossing, 2-regular partitions over $[n]$ and $k$-noncrossing braids without isolated points over $[n-1]$. Since braids without isolated points correspond to enhanced partitions this allows, using the results of \cite{MIRXIN}, to enumerate 2-regular, 3-noncrossing partitions.
Crossings and nesting in tangled-diagrams

A tangled-diagram over $[n]=\{1,...,n\}$ is a graph of degree less than two whose vertices $1,...,n$ are arranged in a horizontal line and whose arcs are drawn in the upper halfplane with a particular notion of crossings and nestings. Generalizing the construction of Chen {\it et.al.} we prove a bijection between generalized vacillating tableaux with less than $k$ rows and $k$-noncrossing tangled-diagrams and study their crossings and nestings. We show that the number of $k$-noncrossing and $k$-nonnesting tangled-diagrams are equal and enumerate tangled-diagrams.
A combinatorial framework for RNA tertiary interaction
In this paper we show how to express RNA tertiary interactions via the concepts of tangled diagrams. Tangled diagrams allow to formulate RNA base triples and pseudoknot-interactions and to control the maximum number of mutually crossing arcs. In particular we study two subsets of tangled diagrams: 3-noncrossing tangled-diagrams with $\ell$ vertices of degree two and 2-regular, 3-noncrossing partitions (i.e. without arcs of the form $(i,i+1)$). Our main result is an asymptotic formula for the number of 2-regular, 3-noncrossing partitions, denoted by $p_{3,2}(n)$, 3-noncrossing partitions over $[n]$. The asymptotic formula is derived by the analytic theory of singular difference equations due to Birkhoff-Trjitzinsky. Explicitly, we prove the formula $p_{3,2}(n+1)\sim K 8^{n}n^{-7}(1+c_{1}/n+c_{2}/n^2+c_3/n^3)$ where $K,c_i$, $i=1,2,3$ are constants.
Pseudoknot RNA Structures with Arc-Length $\ge 3$
In this paper we study $k$-noncrossing RNA structures with arc-length $\ge 3$, i.e. RNA molecules in which for any $i$, the nucleotides labeled $i$ and $i+j$ ($j=1,2$) cannot form a bond and in which there are at most $k-1$ mutually crossing arcs. Let ${\sf S}_{k,3}(n)$ denote their number. Based on a novel functional equation for the generating function $\sum_{n\ge 0}{\sf S}_{k,3}(n)z^n$, we derive for arbitrary $k\ge 3$ exponential growth factors and for $k=3$ the subexponential factor. Our main result is the derivation of the formula ${\sf S}_{3,3}(n) \sim \frac{6.11170\cdot 4!}{n(n-1)...(n-4)} 4.54920^n$.
Central and Local Limit Theorems for RNA Structures

A k-noncrossing RNA pseudoknot structure is a graph over $\{1,...,n\}$ without 1-arcs, i.e. arcs of the form (i,i+1) and in which there exists no k-set of mutually intersecting arcs. In particular, RNA secondary structures are 2-noncrossing RNA structures. In this paper we prove a central and a local limit theorem for the distribution of the numbers of 3-noncrossing RNA structures over n nucleotides with exactly h bonds. We will build on the results of \cite{Reidys:07rna1} and \cite{Reidys:07rna2}, where the generating function of k-noncrossing RNA pseudoknot structures and the asymptotics for its coefficients have been derived. The results of this paper explain the findings on the numbers of arcs of RNA secondary structures obtained by molecular folding algorithms and predict the distributions for k-noncrossing RNA folding algorithms which are currently being developed.
Asymptotic Enumeration of RNA Structures with Pseudoknots

In this paper we present the asymptotic enumeration of RNA structures with pseudoknots. We develop a general framework for the computation of exponential growth rate and the sub exponential factors for $k$-noncrossing RNA structures. Our results are based on the generating function for the number of $k$-noncrossing RNA pseudoknot structures, ${\sf S}_k(n)$, derived in \cite{Reidys:07pseu}, where $k-1$ denotes the maximal size of sets of mutually intersecting bonds. We prove a functional equation for the generating function $\sum_{n\ge 0}{\sf S}_k(n)z^n$ and obtain for $k=2$ and $k=3$ the analytic continuation and singular expansions, respectively. It is implicit in our results that for arbitrary $k$ singular expansions exist and via transfer theorems of analytic combinatorics we obtain asymptotic expression for the coefficients. We explicitly derive the asymptotic expressions for 2- and 3-noncrossing RNA structures. Our main result is the derivation of the formula ${\sf S}_3(n) \sim \frac{10.4724\cdot 4!}{n(n-1)...(n-4)} (\frac{5+\sqrt{21}}{2})^n$.
Neutral Networks of Sequence to Shape Maps

In this paper we present a novel framework for sequence to shape maps. These combinatorial maps realize exponentially many shapes, and have preimages which contain extended connected subgraphs of diameter n (neutral networks). We prove that all basic properties of RNA folding maps also hold for combinatorial maps. Our construction is as follows: suppose we are given a graph $H$ over the $\{1 >...,n\}$ and an alphabet of nucleotides together with a symmetric relation $\mathcal{R}$, implied by base pairing rules. Then the shape of a sequence of length n is the maximal H subgraph in which all pairs of nucleotides incident to H-edges satisfy $\mathcal{R}$. Our main result is to prove the existence of at least $\sqrt{2}^{n-1}$ shapes with extended neutral networks, i.e. shapes that have a preimage with diameter $n$ and a connected component of size at least $(\frac{1+\sqrt{5}}{2})^n+(\frac{1-\sqrt{5}}{2})^n$. Furthermore, we show that there exists a certain subset of shapes which carries a natural graph structure. In this graph any two shapes are connected by a path of shapes with respective neutral networks of distance one. We finally discuss our results and provide a comparison with RNA folding maps.
Large components in random induced subgraphs of n-cubes

In this paper we study random induced subgraphs of the binary $n$-cube, $Q_2^n$. This random graph is obtained by selecting each $Q_2^n$-vertex with independent probability $λ_n$. Using a novel construction of subcomponents we study the largest component for $λ_n=\frac{1+χ_n}{n}$, where $ε\ge χ_n\ge n^{-{1/3}+ δ}$, $δ>0$. We prove that there exists a.s. a unique largest component $C_n^{(1)}$. We furthermore show that $χ_n=ε$, $| C_n^{(1)}|\sim α(ε) \frac{1+χ_n}{n} 2^n$ and for $o(1)=χ_n\ge n^{-{1/3}+δ}$, $| C_n^{(1)}| \sim 2 χ_n \frac{1+χ_n}{n} 2^n$ holds. This improves the result of \cite{Bollobas:91} where constant $χ_n=χ$ is considered. In particular, in case of $λ_n=\frac{1+ε} {n}$, our analysis implies that a.s. a unique giant component exists.
Combinatorics Of RNA Structures With Pseudoknots

In this paper we derive the generating function of RNA structures with pseudoknots. We enumerate all $k$-noncrossing RNA pseudoknot structures categorized by their maximal sets of mutually intersecting arcs. In addition we enumerate pseudoknot structures over circular RNA. For 3-noncrossing RNA structures and RNA secondary structures we present a novel 4-term recursion formula and a 2-term recursion, respectively. Furthermore we enumerate for arbitrary $k$ all $k$-noncrossing, restricted RNA structures i.e. $k$-noncrossing RNA structures without 2-arcs i.e. arcs of the form $(i,i+2)$, for $1\le i\le n-2$.
