Combinatorial and computational investigations of Neighbor-Joining bias

The Neighbor-Joining algorithm is a popular distance-based phylogenetic method that computes a tree metric from a dissimilarity map arising from biological data. Realizing dissimilarity maps as points in Euclidean space, the algorithm partitions the input space into polyhedral regions indexed by the combinatorial type of the trees returned. A full combinatorial description of these regions has not been found yet; different sequences of Neighbor-Joining agglomeration events can produce the same combinatorial tree, therefore associating multiple geometric regions to the same algorithmic output. We resolve this confusion by defining agglomeration orders on trees, leading to a bijection between distinct regions of the output space and weighted Motzkin paths. As a result, we give a formula for the number of polyhedral regions depending only on the number of taxa. We conclude with a computational comparison between these polyhedral regions, to unveil biases introduced in any implementation of the algorithm.
Exact goodness-of-fit testing for the Ising model

The Ising model is one of the simplest and most famous models of interacting systems. It was originally proposed to model ferromagnetic interactions in statistical physics and is now widely used to model spatial processes in many areas such as ecology, sociology, and genetics, usually without testing its goodness of fit. Here, we propose various test statistics and an exact goodness-of-fit test for the finite-lattice Ising model. The theory of Markov bases has been developed in algebraic statistics for exact goodness-of-fit testing using a Monte Carlo approach. However, finding a Markov basis is often computationally intractable. Thus, we develop a Monte Carlo method for exact goodness-of-fit testing for the Ising model which avoids computing a Markov basis and also leads to a better connectivity of the Markov chain and hence to a faster convergence. We show how this method can be applied to analyze the spatial organization of receptors on the cell membrane.
Galois groups of Schubert problems of lines are at least alternating

We show that the Galois group of any Schubert problem involving lines in projective space contains the alternating group. This constitutes the largest family of enumerative problems whose Galois groups have been largely determined. Using a criterion of Vakil and a special position argument due to Schubert, our result follows from a particular inequality among Kostka numbers of two-rowed tableaux. In most cases, a combinatorial injection proves the inequality. For the remaining cases, we use the Weyl integral formula to obtain an integral formula for these Kostka numbers. This rewrites the inequality as an integral, which we estimate to establish the inequality.
An inequality of Kostka numbers and Galois groups of Schubert problems

We show that the Galois group of any Schubert problem involving lines in projective space contains the alternating group. Using a criterion of Vakil and a special position argument due to Schubert, this follows from a particular inequality among Kostka numbers of two-rowed tableaux. In most cases, an easy combinatorial injection proves the inequality. For the remaining cases, we use that these Kostka numbers appear in tensor product decompositions of sl_2(C)-modules. Interpreting the tensor product as the action of certain commuting Toeplitz matrices and using a spectral analysis and Fourier series rewrites the inequality as the positivity of an integral. We establish the inequality by estimating this integral.
Markov degree of the three-state toric homogeneous Markov chain model

We consider the three-state toric homogeneous Markov chain model (THMC) without loops and initial parameters. At time $T$, the size of the design matrix is $6 \times 3\cdot 2^{T-1}$ and the convex hull of its columns is the model polytope. We study the behavior of this polytope for $T\geq 3$ and we show that it is defined by 24 facets for all $T\ge 5$. Moreover, we give a complete description of these facets. From this, we deduce that the toric ideal associated with the design matrix is generated by binomials of degree at most 6. Our proof is based on a result due to Sturmfels, who gave a bound on the degree of the generators of a toric ideal, provided the normality of the corresponding toric variety. In our setting, we established the normality of the toric variety associated to the THMC model by studying the geometric properties of the model polytope.
Degree Bounds for a Minimal Markov Basis for the Three-State Toric Homogeneous Markov Chain Model

We study the three state toric homogeneous Markov chain model and three special cases of it, namely: (i) when the initial state parameters are constant, (ii) without self-loops, and (iii) when both cases are satisfied at the same time. Using as a key tool a directed multigraph associated to the model, the state-graph, we give a bound on the number of vertices of the polytope associated to the model which does not depend on the time. Based on our computations, we also conjecture the stabilization of the f-vector of the polytope, analyze the normality of the semigroup, give conjectural bounds on the degree of the Markov bases.
