Resonantly Equivalent Catacondensed Even Ring Systems
Published in MATCH Commun. Math. Comput. Chem. 82 (2019) 625-638 • Search Publication
In this paper we generalize the binary coding procedure of perfect matchings from catacondensed benzenoid graphs to catacondensed even ring systems (also called cers). Next, we study cers with isomorphic resonance graphs. For this purpose, we define resonantly equivalent cers. Finally, we investigate cers whose resonance graphs are isomorphic to the resonance graphs of catacondensed benzenoid graphs. As a consequence we show that for each phenylene there exists a catacondensed benzenoid graph such that their resonance graphs are isomorphic.

Formula for calculating the Wiener polarity index with applications to benzenoid graphs and phenylenes
Published in J. Math. Chem. 57 (2019) 370-383 • View PublicationBIB
The Wiener polarity index of a graph is defined as the number of unordered pairs of vertices at distance three. In recent years, this topological index was extensively studied since it has many known applications in chemistry and also in network theory. In this paper, we generalize the result of Behmaram, Yousefi-Azari, and Ashrafi proved in 2012 for calculating the Wiener polarity index of a graph. An important advantage of our generalization is that it can be used for graphs that contain $4$-cycles and also for graphs whose different cycles have more than one common edge. In addition, using the main result a closed formula for the Wiener polarity index is derived for phenylenes and recalculated for catacondensed benzenoid graphs. The catacondensed benzenoid graphs and phenylenes attaining the extremal values with respect to the Wiener polarity index are also characterized.

The Edge-Wiener Index and the Edge-Hyper-Wiener Index of Phenylenes
Besides the well known Wiener index, which sums up the distances between all the pairs of vertices, and the hyper-Wiener index, which includes also the squares of distances, the edge versions of both indices attracted a lot of attention in the recent years. In this paper we consider the edge-Wiener index and the edge-hyper-Wiener index of phenylenes, which represent an important class of molecular graphs. For an arbitrary phenylene, four quotient trees based on the elementary cuts are defined in a similar way as it was previously done for benzenoid systems. The computation of the edge-Wiener index of the phenylene is then reduced to the calculation of the weighted Wiener indices of the corresponding quotient trees. Furthermore, a method for computing the edge-hyper-Wiener index of phenylenes is described. Finally, the application of these results gives closed formulas for the edge-Wiener index and the edge-hyper-Wiener index of linear phenylenes.

The edge-Hosoya polynomial of benzenoid chains
Published in J. Math. Chem. 57 (2019) 180-189 • View PublicationBIB
The Hosoya polynomial is a well known vertex-distance based polynomial, closely correlated to the Wiener index and the hyper-Wiener index, which are widely used molecular-structure descriptors. In the present paper we consider the edge version of the Hosoya polynomial. For a connected graph $G$ let $d_e(G,k)$ be the number of (unordered) edge pairs at distance $k$. Then the edge-Hosoya polynomial of $G$ is $H_e(G,x) = \sum_{k \geq 0} d(G,k)x^k$. We investigate the edge-Hosoya polynomial of important chemical graphs known as benzenoid chains and derive the recurrence relations for them. These recurrences are then solved for linear benzenoid chains, which are also called polyacenes.

The Wiener polarity index of benzenoid systems and nanotubes
Published in Croat. Chem. Acta 91 (2018) 309-315 • View PublicationBIB
In this paper, we consider a molecular descriptor called the Wiener polarity index, which is defined as the number of unordered pairs of vertices at distance three in a graph. Molecular descriptors play a fundamental role in chemistry, materials engineering, and in drug design since they can be correlated with a large number of physico-chemical properties of molecules. As the main result, we develop a method for computing the Wiener polarity index for two basic and most commonly studied families of molecular graphs, benzenoid systems and carbon nanotubes. The obtained method is then used to find a closed formula for the Wiener polarity index of any benzenoid system. Moreover, we also compute this index for zig-zag and armchair nanotubes.

Resonance graphs of kinky benzenoid systems are daisy cubes
Klavžar and Mollard introduced daisy cubes which are interesting isometric subgraphs of $ n$-cubes $Q_n$, induced with intervals between the maximal elements of a poset $ (V (Q_n),\leq)$ and the vertex $ 0^n \in V (Q_n)$. In this paper we show that the resonance graph, which reflects the interaction between Kekulé structures of aromatic hydrocarbon molecules, is a daisy cube, if the molecules considered can be modeled with the so called kinky benzenoid systems, i.e. catacondensed benzenoid systems without linear hexagons.
On the Clar Number of Benzenoid Graphs
Published in MATCH Commun. Math. Comput. Chem. 80 (2018) 173-188 • Search Publication
A Clar set of a benzenoid graph $B$ is a maximum set of independent alternating hexagons over all perfect matchings of $B$. The Clar number of $B$, denoted by ${\rm Cl}(B)$, is the number of hexagons in a Clar set for $B$. In this paper, we first prove some results on the independence number of subcubic trees to study the Clar number of catacondensed benzenoid graphs. As the main result of the paper we prove an upper bound for the Clar number of catacondensed benzenoid graphs and characterize the graphs that attain this bound. More precisely, it is shown that for a catacondensed benzenoid graph $B$ with $n$ hexagons ${\rm Cl}(B) \leq [(2n+1)/3]$.

The Edge-Wiener Index, the Szeged Indices and the PI Index of Benzenoid Systems in Sub-Linear Time
Published in MATCH Commun. Math. Comput. Chem. 78 (2017) 675-688 • Search Publication
In this paper, we investigate the edge-Wiener index, the Szeged index, the edge-Szeged index, and the PI index, which are some of the most studied distance-based topological indices. As the main result we show that for benzenoid systems these indices can be computed in sub-linear time with respect to the number of vertices. More precisely, they can be computed in the time dependent on the length of the boundary cycle of a benzenoid system.

Generalized Multiplicative Indices of Polycyclic Aromatic Hydrocarbons and Benzeniod Systems
Published • View PublicationBIB
Many types of topological indices such as degree-based topological indices, distance-based topological indices and counting related topological indices are explored during past recent years. Among degree based topological indices, Zagreb indices are the oldest one and studied well. In the paper, we define a generalized multiplicative version of these indices and compute exact formulas for Polycyclic Aromatic Hydrocarbons and Jagged-Rectangle Benzenoid Systems.

Equivalence of the Generalized Zhang-Zhang Polynomial and the Generalized Cube Polynomial
In this paper we study the resonance graphs of benzenoid systems, tubulenes, and fullerenes. The resonance graph reflects the interactions between the Kekul e structures of a molecule. The equivalence of the Zhang-Zhang polynomial (which counts Clar covers) of the molecular graph and the cube polynomial (which counts hypercubes) of its resonance graph is known for all three families of molecular graphs. Instead of considering only interactions between 6-cycles (Clar covers), we also consider 10-cycles, which contribute to the resonance energy of a molecule as well. Therefore, we generalize the concepts of the Zhang-Zhang polynomial and the cube polynomial and prove the equality of these two polynomials.

A Method for Computing the Edge-Hyper-Wiener Index of Partial Cubes and an Algorithm for Benzenoid Systems
Published in Appl. Anal. Discr. Math. 12 (2018) 126-142 • View PublicationBIB
The edge-hyper-Wiener index of a connected graph $G$ is defined as $WW_e(G) = \frac{1}{2}\sum_{\lbrace e,f\rbrace \subseteq E(G)}d(e,f) + \frac{1}{2}\sum_{\lbrace e,f\rbrace \subseteq E(G)}d(e,f)^2$. We develop a method for computing the edge-hyper-Wiener index of partial cubes, which constitute a large class of graphs with a lot of applications. It is also shown how the method can be applied to trees. Furthermore, an algorithm for computing the edge-hyper-Wiener index of benzenoid systems is obtained. Finally, the algorithm is used to correct already known closed formulas for the edge-Wiener index and the edge-hyper-Wiener index of linear polyacenes.

The Szeged Index and the Wiener Index of Partial Cubes with Applications to Chemical Graphs
Published in Appl. Math. Comput. 309 (2017) 324-333 • View PublicationBIB
In this paper we study the Szeged index of partial cubes and hence generalize the result proved by V. Chepoi and S. Klavžar, who calculated this index for benzenoid systems. It is proved that the problem of calculating the Szeged index of a partial cube can be reduced to the problem of calculating the Szeged indices of weighted quotient graphs with respect to a partition coarser than $Θ$-partition. Similar result for the Wiener index was recently proved by S. Klavžar and M. J. Nadjafi-Arani. Furthermore, we show that such quotient graphs of partial cubes are again partial cubes. Since the results can be used to efficiently calculate the Wiener index and the Szeged index for specific families of chemical graphs, we consider $C_4C_8$ systems and show that the two indices of these graphs can be computed in linear time.

The Edge-Szeged Index and the PI Index of Benzenoid Systems in Linear Time
Published in MATCH Commun. Math. Comput. Chem. 77 (2017) 393-406 • Search Publication
The edge-Szeged index of a graph $G$ is defined as $Sz_e(G) = \sum_{e=uv \in E(G)}m_u(e)m_v(e)$, where $m_u(e)$ denotes the number of edges of $G$ whose distance to $u$ is smaller than the distance to $v$ and $m_v(e)$ denotes the number of edges of $G$ whose distance to $v$ is smaller than the distance to $u$. Similarly, the PI index is defined as $PI(G) = \sum_{e=uv \in E(G)}(m_u(e) + m_v(e))$. In this paper it is shown how the problem of calculating the indices of a benzenoid system can be reduced to the problem of calculating weighted indices of three different weighted quotient trees. Furthermore, using these results, algorithms are established that, for a given benzenoid system $G$ with $m$ edges, compute the edge-Szeged index and the PI index of $G$ in $O(m)$ time. Moreover, it is shown that the results can also be applied to weighted benzenoid systems.

Maximal matchings in polyspiro and benzenoid chains
Published • View PublicationBIB
A matching $M$ of a graph $G$ is maximal if it is not a proper subset of any other matching in $G$. Maximal matchings are much less known and researched than their maximum and perfect counterparts. In particular, almost nothing is known about their enumerative properties. In this paper we present the recurrences and generating functions for the sequences enumerating maximal matchings in two classes of chemically interesting linear polymers: polyspiro chains and benzenoid chains. We also analyze the asymptotic behavior of those sequences and determine the extremal cases.
Coronoids, Patches and Generalised Altans
Published in J. Math. Chem. 54 (2016) 977-1009 • View PublicationBIB
In this paper we revisit coronoids, in particular multiple coronoids. We consider a mathematical formalisation of the theory of coronoid hydrocarbons that is solely based on incidence between hexagons of the infinite hexagonal grid in the plane. In parallel, we consider perforated patches, which generalise coronoids: in addition to hexagons, other polygons may also be present. Just as coronoids may be considered as benzenoids with holes, perforated patches are patches with holes. Both cases, coronoids and perforated patches, admit a generalisation of the altan operation that can be performed at several holes simultaneously. A formula for the number of Kekulé structures of a generalised altan can be derived easily if the number of Kekulé structures is known for the original graph. Pauling Bond Orders for generalised altans are also easy to derive from those of the original graph.

On the determinant of hexagonal grids $H_{k,n}$
We analyse the problem of singularity of graphs for hexagonal grid graphs. We introduce methods for transforming weighted graph, which do not change the determinant of adjacency matrix. We use these methods to calculate the determinant of all hexagonal grid graphs which describe certain hexagon-shaped benzenoid systems. The final result is the explicit formula for the determinant of graphs $H_{k,n}$. From the theorem we draw the conclusion, that all graphs of this kind are non-singular.
