Deviation of ergodic sums is studied for substitution dynamical systems with a matrix that admits eigenvalues of modulus 1. We consider the corresponding eigenfunctions, and in Theorem 1.1 we prove that the limit inferior of the ergodic sums is bounded for every point in the phase space. In Theorem 1.2, we prove existence of limit distributions along certain exponential subsequences of times for substitutions of constant length. Under additional assumptions, we prove that ergodic integrals satisfy the Central Limit Theorem (Theorem 1.3, Theorem 1.9).
The 5'-3' distance of RNA secondary structures

Recently Yoffe {\it et al.} observed that the average distances between $5'-3'$ ends of RNA molecules are very small and largely independent of sequence length. This observation is based on numerical computations as well as theoretical arguments maximizing certain entropy functionals. In this paper we compute the exact distribution of $5'-3'$ distances of RNA secondary structures for any finite $n$. We furthermore compute the limit distribution and show that already for $n=30$ the exact distribution and the limit distribution are very close. Our results show that the distances of random RNA secondary structures are distinctively lower than those of minimum free energy structures of random RNA sequences.

In this paper we compute the limit distributions of the numbers of hairpin-loops, interior-loops and bulges in k-noncrossing RNA structures. The latter are coarse grained RNA structures allowing for cross-serial interactions, subject to the constraint that there are at most k-1 mutually crossing arcs in the diagram representation of the molecule. We prove central limit theorems by means of studying the corresponding bivariate generating functions. These generating functions are obtained by symbolic inflation of Ik5-shapes.

We apply results from Baryshnikov, Brady, Bressler and Pemantle (2008) to compute limiting probability profiles for various quantum random walks in one and two dimensions. Using analytic machinery we show some features of the limit distribution that are not evident in an empirical intensity plot of the time 10,000 distribution. Some conjectures are stated and computational techniques are discussed as well.
On the decomposition of $k$-noncrossing RNA structures

An $k$-noncrossing RNA structure can be identified with an $k$-noncrossing diagram over $[n]$, which in turn corresponds to a vacillating tableaux having at most $(k-1)$ rows. In this paper we derive the limit distribution of irreducible substructures via studying their corresponding vacillating tableaux. Our main result proves, that the limit distribution of the numbers of irreducible substructures in $k$-noncrossing, $σ$-canonical RNA structures is determined by the density function of a $Γ(-\lnτ_k,2)$-distribution for some $τ_k<1$.
Words Maps and Spectra of Random Graph Lifts

We begin with a new analysis of formal words. Let w be a formal word in letters g_1,...,g_k. The word map associated with w maps the permutations s_1,...,s_k in S_n to the permutation obtained by replacing for each i, every occurrence of g_i in w by s_i. We investigate the random variable X_w^n that counts the fixed points in this permutation when the s_i are selected uniformly at random. A major ingredient of our work is a new categorization of words which considerably extends the dichotomy of primitive vs. imprimitive words. We establish some results and make a few conjectures about the relation between the expectation E(X_w^n) and this new categorization.
This analysis contributes deeply to our study of the spectra of random lifts of graphs. Let G be a connected graph, and let the infinite tree T be its universal cover space. If L and R are the spectral radii of G and T respectively, then, as shown by J. Friedman, for almost every n-lift H of G, all "new" eigenvalues of H are < O(L^(1/2)R^(1/2)). We improve this upper bound to O(L^(1/3)R^(2/3)), and our aforementioned conjectures suggest a possible approach to proving an upper bound of O(R). This is a generalization of the problem of bounding the second eigenvalue in a random 2d-regular graph.
As an aside, we obtain a new conceptual and relatively simple proof of a theorem of A. Nica, which determines, for every fixed w, the limit distribution (as n \to \infty) of X_w^n. A surprising aspect of this theorem is that the answer depends only on the largest integer d so that w=u^d for some word u.
On q-functional equations and excursion moments

We analyse q-functional equations arising from tree-like combinatorial structures, which are counted by size, internal path length, and certain generalisations thereof. The corresponding counting parameters are labelled by a positive integer k. We show the existence of a joint limit distribution for these parameters in the limit of infinite size, if the size generating function has a square root as dominant singularity. The limit distribution coincides with that of integrals of k-th powers of the standard Brownian excursion. Our approach yields a recursion for the moments of the limit distribution. It can be used to analyse asymptotic expansions of the moments, and it admits an extension to other types of singularity.
Correlation functions of the shifted Schur measure

The shifted Schur measure introduced by Tracy and Widom is a measure on the set of all strict partitions, which is defined by Schur $Q$-functions. The main aim of this paper is to calculate the correlation function of this measure, which is given by a pfaffian. As an application, we prove that a limit distribution of $λ_j$'s with respect to a shifted version of the Plancherel measure for symmetric groups is identical with the corresponding distribution of the original Plancherel measure. Further we give expressions of the mean value and the variance of the size of a partition with respect to the measure defined by Hall-Littlewood functions.
Longest increasing subsequences of random colored permutations

We compute the limit distribution for (centered and scaled) length of the longest increasing subsequence of random colored permutations. The limit distribution function is a power of that for usual random permutations computed recently by Baik, Deift, and Johansson (math.CO/9810105). In two--colored case our method provides a different proof of a similar result by Tracy and Widom about longest increasing subsequences of signed permutations (math.CO/9811154).
Our main idea is to reduce the `colored' problem to the case of usual random permutations using certain combinatorial results and elementary probabilistic arguments.
