Enumeration of $d$-combining Tree-Child Networks

Tree-child networks are one of the most prominent network classes for modeling evolutionary processes which contain reticulation events. Several recent studies have addressed counting questions for {\it bicombining tree-child networks} which are tree-child networks with every reticulation node having exactly two parents. In this paper, we extend these studies to {\it $d$-combining tree-child networks} where every reticulation node has now $d\geq 2$ parents. Moreover, we also give results and conjectures on the distributional behavior of the number of reticulation nodes of a network which is drawn uniformly at random from the set of all tree-child networks with the same number of leaves.

Enumeration of Maximal Cycles Generated by Orthogonal Cellular Automata

Cellular Automata (CA) are an interesting computational model for designing Pseudorandom Number Generators (PRNG), due to the complex dynamical behavior they can exhibit depending on the underlying local rule. Most of the CA-based PRNGs proposed in the literature, however, suffer from poor diffusion since a change in a single cell can propagate only within its neighborhood during a single time step. This might pose a problem especially when such PRNGs are used for cryptographic purposes. In this paper, we consider an alternative approach to generate pseudorandom sequences through \emph{orthogonal CA} (OCA), which guarantees a better amount of diffusion. After defining the related PRNG, we perform an empirical investigation of the maximal cycles in OCA pairs up to diameter $d=8$. Next, we focus on OCA induced by linear rules, giving a characterization of their cycle structure based on the rational canonical form of the associated Sylvester matrix. Finally, we devise an algorithm to enumerate all linear OCA pairs characterized by a single maximal cycle, and apply it up to diameter $d=16$ and $d=13$ for OCA respectively over the binary and ternary alphabets.

Enumeration of rooted 3-connected bipartite planar maps

We provide the first solution to the problem of counting rooted 3-connected bipartite planar maps. Our starting point is the enumeration of bicoloured planar maps according to the number of edges and monochromatic edges, following Bernardi and Bousquet-Mélou [J. Comb. Theory Ser. B, 101 (2011), 315-377]. The decomposition of a map into 2- and 3-connected components allows us to obtain the generating functions of 2-and 3-connected bicoloured maps. Setting to zero the variable marking monochromatic edges we obtain the generating function of 3-connected bipartite maps, which is algebraic of degree 26. We deduce from it an asymptotic estimate for the number of 3-connected bipartite planar maps of the form $t \cdot n^{-5/2} γ^n$, where $γ=ρ^{-1} \approx 2.40958$ and $ρ\approx 0.41501$ is an algebraic number of degree 10.

Enumeration of chordal planar graphs and maps
We determine the number of labelled chordal planar graphs with $n$ vertices, which is asymptotically $c_1\cdot n^{-5/2} γ^n n!$ for a constant $c_1>0$ and $γ\approx 11.89235$. We also determine the number of rooted simple chordal planar maps with $n$ edges, which is asymptotically $c_2 n^{-3/2} δ^n$, where $δ= 1/σ\approx 6.40375$, and $σ$ is an algebraic number of degree 12. The proofs are based on combinatorial decompositions and singularity analysis. Chordal planar graphs (or maps) are a natural example of a subcritical class of graphs in which the class of 3-connected graphs is relatively rich. The 3-connected members are precisely chordal triangulations, those obtained starting from $K_4$ by repeatedly adding vertices adjacent to an existing triangular face.

Powers in finite orthogonal and symplectic groups: A generating function approach

For an integer $M\geq 2$ and a finite group $G$, an element $α\in G$ is called an $M$-th power if it satisfies $A^M=α$ for some $A\in G$. In this article, we will deal with the case when $G$ is finite symplectic or orthogonal group over a field of order $q$. We introduce the notion of $M^*$-power SRIM polynomials. This, amalgamated with the concept of $M$-power polynomial, we provide the complete classification of the conjugacy classes of regular semisimple, semisimple, cyclic and regular elements in $G$, which are $M$-th powers, when $(M,q)=1$. The approach here is of generating functions, as worked on by Jason Fulman, Peter M. Neumann, and Cheryl Praeger in the memoir "A generating function approach to the enumeration of matrices in classical groups over finite fields". As a byproduct, we obtain the corresponding probabilities, in terms of generating functions.

Enumeration of corner polyhedra and 3-connected Schnyder labelings

We show that corner polyhedra and 3-connected Schnyder labelings join the growing list of planar structures that can be set in exact correspondence with (weighted) models of quadrant walks via a bijection due to Kenyon, Miller, Sheffield and Wilson. Our approach leads to a first polynomial time algorithm to count these structures, and to the determination of their exact asymptotic growth constants: the number $p_n$ of corner polyhedra and $s_n$ of 3-connected Schnyder labelings of size $n$ respectively satisfy $(p_n)^{1/n}\to 9/2$ and $(s_n)^{1/n}\to 16/3$ as $n$ goes to infinity. While the growth rates are rational, like in the case of previously known instances of such correspondences, the exponent of the asymptotic polynomial correction to the exponential growth does not appear to follow from the now standard Denisov-Wachtel approach, due to a bimodal behavior of the step set of the underlying tandem walk. However a heuristic argument suggests that these exponents are $-1-π/\arccos(9/16)\approx -4.23$ for $p_n$ and $-1-π/\arccos(22/27)\approx -6.08$ for $s_n$, which would imply that the associated series are not D-finite.
Combinatorial Exploration: An algorithmic framework for enumeration

Combinatorial Exploration is a new domain-agnostic algorithmic framework to automatically and rigorously study the structure of combinatorial objects and derive their counting sequences and generating functions. We describe how it works and provide an open-source Python implementation. As a prerequisite, we build up a new theoretical foundation for combinatorial decomposition strategies and combinatorial specifications. We then apply Combinatorial Exploration to the domain of permutation patterns, to great effect. We rederive hundreds of results in the literature in a uniform manner and prove many new ones. These results can be found in a new public database, the Permutation Pattern Avoidance Library (PermPAL) at https://permpal.com. Finally, we give three additional proofs-of-concept, showing examples of how Combinatorial Exploration can prove results in the domains of alternating sign matrices, polyominoes, and set partitions.
Enumeration of Dyck paths with air pockets

We introduce and study the new combinatorial class of Dyck paths with air pockets. We exhibit a bijection with the peakless Motzkin paths which transports several pattern statistics and give bivariate generating functions for the distribution of patterns as peaks, returns and pyramids. Then, we deduce the popularities and asymptotic expectations of these patterns and point out a link between the popularity of pyramids and a special kind of closed smooth self-overlapping curves, a subset of Fibonacci meanders. A similar study is conducted for non-decreasing Dyck paths with air pockets.

Lattice path enumeration for semi-magic squares by Latin rectangles
Similar to how standard Young tableaux represent paths in the Young lattice, Latin rectangles may be use to enumerate paths in the poset of semi-magic squares with entries zero or one. The symmetries associated to determinant preserve this poset, and we completely describe the orbits, covering data, and maximal chains for squares of size 4, 5, and 6. The last item gives the number of Latin squares in these cases. To calculate efficiently for size 6, we in turn identify orbits with certain equivalence classes of hypergraphs.

Hierarchical decompositions of implicational bases for the enumeration of meet-irreducible elements

We are interested in the problem of translating between two representations of closure systems, namely implicational bases and meet-irreducible elements. Albeit its importance, the problem is open. Motivated by this problem, we introduce splits of an implicational base. It is a partitioning operation of the implications which we apply recursively to obtain a binary tree representing a decomposition of the implicational base. We show that this decomposition can be conducted in polynomial time and space in the size of the input implicational base. In order to use our decomposition for the translation task, we focus on the case of acyclic splits. In this case, we obtain a recursive characterization of the meet-irreducible elements of the associated closure system. We use this characterization and hypergraph dualization to derive new results for the translation problem in acyclic convex geometries.

Sub-Fibonacci behavior in numerical semigroup enumeration

In 2013, Zhai proved that most numerical semigroups of a given genus have depth at most $3$ and that the number $n_g$ of numerical semigroups of a genus $g$ is asymptotic to $S\varphi^g$, where $S$ is some positive constant and $\varphi \approx 1.61803$ is the golden ratio. In this paper, we prove exponential upper and lower bounds on the factors that cause $n_g$ to deviate from a perfect exponential, including the number of semigroups with depth at least $4$. Among other applications, these results imply the sharpest known asymptotic bounds on $n_g$ and shed light on a conjecture by Bras-Amorós (2008) that $n_g \geq n_{g-1} + n_{g-2}$. Our main tools are the use of Kunz coordinates, introduced by Kunz (1987), and a result by Zhao (2011) bounding weighted graph homomorphisms.

Bijections between planar maps and planar linear normal $λ$-terms with connectivity condition

The enumeration of linear $λ$-terms has attracted quite some attention recently, partly due to their link to combinatorial maps. Zeilberger and Giorgetti (2015) gave a recursive bijection between planar linear normal $λ$-terms and planar maps, which, when restricted to 2-connected $λ$-terms (i.e., without closed sub-terms), leads to bridgeless planar maps. Inspired by this restriction, Zeilberger and Reed (2019) conjectured that 3-connected planar linear normal $λ$-terms have the same counting formula as bipartite planar maps. In this article, we settle this conjecture by giving a direct bijection between these two families. Furthermore, using a similar approach, we give a direct bijection between planar linear normal $λ$-terms and planar maps, whose restriction to 2-connected $λ$-terms leads to loopless planar maps. This bijection seems different from that of Zeilberger and Giorgetti, even after taking the map dual. We also explore enumerative consequences of our bijections.
Weighted enumeration of nonbacktracking walks on weighted graphs

We extend the notion of nonbacktracking walks from unweighted graphs to graphs whose edges have a nonnegative weight. Here the weight associated with a walk is taken to be the product over the weights along the individual edges. We give two ways to compute the associated generating function, and corresponding node centrality measures. One method works directly on the original graph and one uses a line graph construction followed by a projection. The first method is more efficient, but the second has the advantage of extending naturally to time-evolving graphs. Computational results are also provided.

Alternating sign matrices and totally symmetric plane partitions

We introduce a new family $\mathcal{A}_{n,k}$ of Schur positive symmetric functions, which are defined as sums over totally symmetric plane partitions. In the first part, we show that, for $k=1$, this family is equal to a multivariate generating function involving $n+3$ variables of objects that extend alternating sign matrices (ASMs), which have recently been introduced by the authors. This establishes a new connection between ASMs and a class of plane partitions, thereby complementing the fact that ASMs are equinumerous with totally symmetric self-complementary plane partitions as well as with descending plane partitions. The proof is based on a new antisymmetrizer-to-determinant formula for which we also provide a bijective proof. In the second part, we relate three specialisation of $\mathcal{A}_{n,k}$ to a weighted enumeration of certain well-known classes of column strict shifted plane partitions that generalise descending plane partitions.

Characterizing Planar Tanglegram Layouts and Applications to Edge Insertion Problems

Tanglegrams are formed by taking two rooted binary trees $T$ and $S$ with the same number of leaves and uniquely matching each leaf in $T$ with a leaf in $S$. They are usually represented using layouts, which embed the trees and the matching of the leaves into the plane as in Figure 1. Given the numerous ways to construct a layout, one problem of interest is the Tanglegram Layout Problem, which is to efficiently find a layout that minimizes the number of crossings. This parallels a similar problem involving drawings of graphs, where a common approach is to insert edges into a planar subgraph. In this paper, we will explore inserting edges into a planar tanglegram. Previous results on planar tanglegrams include a Kuratowski Theorem, enumeration, and an algorithm for drawing a planar layout. We start by building on these results and characterizing all planar layouts of a planar tanglegram. We then apply this characterization to construct a quadratic-time algorithm that inserts a single edge optimally. Finally, we generalize some results to multiple edge insertion.

The $\mathbf{uvu}$-avoiding $(a,b,c)$-Generalized Motzkin paths with vertical steps: bijections and statistic enumerations

A generalized Motzkin path, called G-Motzkin path for short, of length $n$ is a lattice path from $(0, 0)$ to $(n, 0)$ in the first quadrant of the XOY-plane that consists of up steps $\mathbf{u}=(1, 1)$, down steps $\mathbf{d}=(1, -1)$, horizontal steps $\mathbf{h}=(1, 0)$ and vertical steps $\mathbf{v}=(0, -1)$. An $(a,b,c)$-G-Motzkin path is a weighted G-Motzkin path such that the $\mathbf{u}$-steps, $\mathbf{h}$-steps, $\mathbf{v}$-steps and $\mathbf{d}$-steps are weighted respectively by $1, a, b$ and $c$. In this paper, we first give bijections between the set of $\mathbf{uvu}$-avoiding $(a,b,b^2)$-G-Motzkin paths of length $n$ and the set of $(a,b)$-Schröder paths as well as the set of $(a+b,b)$-Dyck paths of length $2n$, between the set of $\{\mathbf{uvu, uu}\}$-avoiding $(a,b,b^2)$-G-Motzkin paths of length $n$ and the set of $(a+b,ab)$-Motzkin paths of length $n$, between the set of $\{\mathbf{uvu,uu}\}$-avoiding $(a,b,b^2)$-G-Motzkin paths of length $n+1$ beginning with an $\mathbf{h}$-step weighted by $a$ and the set of $(a,b)$-Dyck paths of length $2n+2$. In the last section, we focus on the enumeration of statistics "number of $\mathbf{z}$-steps" for $\mathbf{z}\in \{\mathbf{u}, \mathbf{h}, \mathbf{v}, \mathbf{d}\}$ and "number of points" at given level in $\mathbf{uvu}$-avoiding G-Motzkin paths. These counting results are linked with Riordan arrays.

BFS based distributed algorithm for parallel local directed sub-graph enumeration

Estimating the frequency of sub-graphs is of importance for many tasks, including sub-graph isomorphism, kernel-based anomaly detection, and network structure analysis. While multiple algorithms were proposed for full enumeration or sampling-based estimates, these methods fail in very large graphs. Recent advances in parallelization allow for estimates of total sub-graphs counts in very large graphs. The task of counting the frequency of each sub-graph associated with each vertex also received excellent solutions for undirected graphs. However, there is currently no good solution for very large directed graphs. We here propose VDMC (Vertex specific Distributed Motif Counting) -- a fully distributed algorithm to optimally count all the 3 and 4 vertices connected directed graphs (sub-graph motifs) associated with each vertex of a graph. VDMC counts each motif only once and its efficacy is linear in the number of counted motifs. It is fully parallelized to be efficient in GPU-based computation. VDMC is based on three main elements: 1) Ordering the vertices and only counting motifs containing increasing order vertices, 2) sub-ordering motifs based on the average length of the BFS composing the motif, and 3) removing isomorphisms only once for the entire graph. We here compare VDMC to analytical estimates of the expected number of motifs and show its accuracy. VDMC is available as a highly efficient CPU and GPU code with a novel data structure for efficient graph manipulation. We show the efficacy of VDMC and real-world graphs. VDMC allows for the precise analysis of sub-graph frequency around each vertex in large graphs and opens the way for the extension of methods until now limited to graphs of thousands of edges to graphs with millions of edges and above. Biclosed sets, quasitrivial semigroups and oriented matroid

In this paper, we establish a one-to-one correspondence between the set of biclosed sets in an irreducible root system of type $A_n$ and the set of quasitrivial semigroup structures on a set with $n+1$ elements. Building on this correspondence, we first generalize this bijection to provide a semigroup structural characterization of the biclosed sets in a standard parabolic subset. In particular, this allows us to derive an enumeration result for the elements in a parabolic weak order of type $A$. Secondly, we define an index for an arbitrary subset of the root system of type $A_n$, which quantifies their deviation from from being biclosed, and prove that such an index coincides with the associativity index of the associated quasitrivial magma. Thirdly, we define type $B_n$ quasitrivial semigroups, and prove that they are in bijective with biclosed sets in a type $B_n$ root system. Finally, by identifying certain biclosed sets with total preorders, we present a purely combinatorial proof that a root system of type $A$ possesses an oriented matroid structure.

Enumeration of conjugacy classes in affine groups

We study the conjugacy classes of the classical affine groups. We derive generating functions for the number of classes analogous to formulas of Wall and the authors for the classical groups. We use these to get good upper bounds for the number of classes. These naturally come up as difficult cases in the study of the non-coprime k(GV) problem of Brauer.

A semi-bijective algorithm for saturated extended 2-regular simple stacks

Combinatorics of biopolymer structures, especially enumeration of various RNA secondary structures and protein contact maps, is of significant interest for communities of both combinatorics and computational biology. However, most of the previous combinatorial enumeration results for these structures are presented in terms of generating functions, and few are explicit formulas. This paper is mainly concerned with finding explicit enumeration formulas for a particular class of biologically relevant structures, say, saturated 2-regular simple stacks, whose configuration is related to protein folds in the 2D honeycomb lattice. We establish a semi-bijective algorithm that converts saturated 2-regular simple stacks into forests of small trees, which produces a uniform formula for saturated extended 2-regular simple stacks with any of the six primary component types. Summarizing the six different primary component types, we obtain a bivariate explicit formula for saturated extended 2-regular simple stacks with $n$ vertices and $k$ arcs. As consequences, the uniform formula can be reduced to Clote's results on $k$-saturated 2-regular simple stacks and the optimal 2-regular simple stacks, and Guo et al.'s result on the optimal extended 2-regular simple stacks.
