Tropical cluster varieties, phylogenetic trees, and generalized associahedra
We explicitly describe the tropicalization of a type C cluster variety by identifying it with the space of axially symmetric phylogenetic trees. We also study the signed tropicalizations of this cluster variety, realizing them as subfans of the tropicalization that are dual to either associahedra or cyclohedra.
Tropical cluster varieties of type C
We explicitly describe the tropicalization of a cluster variety of finite type C, realizing it as the space of axially symmetric phylogenetic trees. We also find all occurring sign patterns of coordinates, for both the cluster variety and the cluster configuration space. We show that each of the corresponding signed tropicalizations is, combinatorially, dual to either a cyclohedron or an associahedron. As additional results, we construct Gröbner and tropical bases for the defining ideals of both varieties, and classify the arising toric degenerations.
Regular subdivisions, bounds on initial ideals, and categorical limits
Several known constructions relate initial degenerations of projective toric varieties and Grassmannians to regular subdivisions of appropriate point configurations. We define a general framework which allows for partial generalizations of these constructions to arbitrary projective schemes (as well as their very affine parts). We associate a point configuration $A$ with any homogeneous ideal $I$. We obtain upper and lower bounds on every initial ideal of $I$, defining them in terms of the regular subdivision of $A$ given by the same weight. Furthermore, both bounds are interpreted categorically via (co)limits over the face poset of the subdivision. We also investigate when these bounds are exact, showing that the respective weights form a subfan in the secondary fan of $A$.
Tropicalizing binary geometries
The type A cluster configuration space, commonly known as $\mathcal M_{0,n}$, is the very affine part of the binary geometry associated with the associahedron. The tropicalization of $\mathcal M_{0,n}$ can be realized as the space of phylogenetic trees and its signed tropicalizations as the dual-associahedron subfans. We give a concise overview of this construction and propose an extension to type C. The type C cluster configuration space $\mathcal M_{\mathrm C_l}$ arises from the binary geometry associated with the cyclohedron. We define a space of axially symmetric phylogenetic trees containing many dual-associahedron and dual-cyclohedron subfans. We conjecturally realize the tropicalization of $\mathcal M_{\mathrm C_l}$ as the defined space and its signed tropicalizations as the aforementioned subfans.
Poset polytopes and pipe dreams: toric degenerations and beyond
We demonstrate how pipe dreams can be applied to the theory of poset polytopes to produce toric degenerations of flag varieties. Specifically, we present such constructions for marked chain-order polytopes of Dynkin types A and C. These toric degenerations also give rise to further algebraic and geometric objects such as PBW-monomial bases and Newton--Okounkov bodies. We discuss a construction of the former in the type A case and of the latter in type C.
Poset polytopes and pipe dreams: types C and B
The first part of this paper concerns type C. We present new explicitly defined families of algebro-combinatorial structures of three kinds: combinatorial bases in representations, Newton--Okounkov bodies of flag varieties and toric degenerations of flag varieties. All three families are parametrized by the same family of polytopes: the marked chain-order polytopes of Fang and Fourier which interpolate between the type C Gelfand--Tsetlin and FFLV polytopes. Thus, in each case the obtained structures interpolate between the well-known bases, Newton--Okounkov bodies or degenerations associated with the latter two polytopes. We then obtain similar results for type B after introducing a new family of poset polytopes to be considered in place of marked chain-order polytopes. In both types our constructions and proofs rely crucially on a combinatorial connection between poset polytopes and pipe dreams.
Chain-order polytopes: toric degenerations, Young tableaux and monomial bases

Our first result realizes the toric variety of every marked chain-order polytope (MCOP) of the Gelfand--Tsetlin poset as an explicit Gröbner (sagbi) degeneration of the flag variety. This generalizes the Sturmfels/Gonciulea--Lakshmibai/Kogan--Miller construction for the Gelfand--Tsetlin degeneration to the MCOP setting. The key idea of our approach is to use pipe dreams to define realizations of toric varieties in Plücker coordinates. We then use this approach to generalize two more well-known constructions to arbitrary MCOPs: standard monomial theories such as those given by semistandard Young tableaux and PBW-monomial bases in irreducible representations such as the FFLV bases. In an addendum we introduce the notion of semi-infinite pipe dreams and use it to obtain an infinite family of poset polytopes each providing a toric degeneration of the semi-infinite Grassmannian.
On reduced arc spaces of toric varieties

An arc space of an affine cone over a projective toric variety is known to be non-reduced in general. It was demonstrated recently that the reduced scheme structure is worth studying due to various connections with representation theory and combinatorics. In this paper we develop a general machinery for the description of the reduced arc spaces of affine cones over toric varieties. We apply our techniques to a number of classical cases and explore some connections with representation theory of current algebras.
Relative poset polytopes and semitoric degenerations

The two best studied toric degenerations of the flag variety are those given by the Gelfand--Tsetlin and FFLV polytopes. Each of them degenerates further into a particular monomial variety which raises the problem of describing the degenerations intermediate between the toric and the monomial ones. Using a theorem of Zhu one may show that every such degeneration is semitoric with irreducible components given by a regular subdivision of the corresponding polytope. This leads one to study the parts that appear in such subdivisions as well as the associated toric varieties. It turns out that these parts lie in a certain new family of poset polytopes which we term relative poset polytopes: each is given by a poset and a weakening of its order relation. In this paper we give an in depth study of (both common and marked) relative poset polytopes and their toric varieties in the generality of an arbitrary poset. We then apply these results to degenerations of flag varieties. We also show that our family of polytopes generalizes the family studied in a series of papers by Fang, Fourier, Litza and Pegel while sharing their key combinatorial properties such as pairwise Ehrhart-equivalence and Minkowski-additivity.
Beyond the Sottile-Sturmfels degeneration of a semi-infinite Grassmannian

We study toric degenerations of semi-infinite Grassmannians (a.k.a. quantum Grassmannians). While the toric degenerations of the classical Grassmannians are well studied, the only known example in the semi-infinite case is due to Sottile-Sturmfels. We start by providing a new interpretation of the Sottile-Sturmfels construction by finding a poset such that their degeneration is the toric variety of the order polytope of the poset. We then use our poset to construct and study a new toric degeneration in the semi-infinite case. Our construction is based on the notion of poset polytopes introduced by Fang-Fourier-Litza-Pegel. As an application we introduce semi-infinite PBW-semistandard tableaux, giving a basis in the homogeneous coordinate ring of a semi-infinite Grassmannian.
Semitoric degenerations of Hibi varieties and flag varieties
We construct a family of flat semitoric degenerations for the Hibi variety of every finite distributive lattice. The irreducible components of each degeneration are the toric varieties associated with polytopes forming a regular subdivision of the order polytope of the underlying poset. These components are themselves Hibi varieties. For each degeneration in our family we also define the corresponding weight polytope and embed the degeneration into the associated toric variety as the union of orbit closures given by a set of faces. Every such weight polytope projects onto the order polytope with the chosen faces projecting into the parts of the corresponding regular subdivision. We apply these constructions to obtain a family of flat semitoric degenerations for every type A Grassmannian and complete flag variety.
Gröbner fans of Hibi ideals, generalized Hibi ideals and flag varieties

The main goal of this paper is to give explicit descriptions of two maximal cones in the Gröbner fan of the Plücker ideal. These cones correspond to the monomial ideals given by semistandard and PBW-semistandard Young tableaux. For the first cone, as an intermediate result we obtain the description of a maximal cone in the Gröbner fan of any Hibi ideal. For the second, we generalize the notion of Hibi ideals by associating an ideal with every interpolating polytope. This is a family of polytopes that generalizes the order and chain polytopes of a poset (à la Fang--Fourier--Litza--Pegel). We then describe a maximal cone in the Gröbner fan of each of these ideals. We also establish some useful facts concerning PBW-semistandardness, in particular, we prove that it provides a new Hodge algebra structure on the Plücker algebra.
FFLV-type monomial bases for type $B$
We present a combinatorial monomial basis (or, more precisely, a family of monomial bases) in every finite-dimensional irreducible $\mathfrak{so}_{2n+1}$-module. These bases are in many ways similar to the FFLV bases for types $A$ and $C$. They are also defined combinatorially via sums over Dyck paths in certain triangular grids. Our sums, however, involve weights depending on the length of the corresponding root. Accordingly, our bases also induce bases in certain degenerations of the modules but these degenerations are obtained not from the filtration by PBW degree but by a weighted version thereof.
Vertices of FFLV polytopes

FFLV polytopes describe monomial bases in irreducible representations of $\mathfrak{sl}_n$ and $\mathfrak{sp}_{2n}$. We study various sets of vertices of FFLV polytopes. First, we consider the special linear case. We prove the locality of the set of vertices with respect to the type $A$ Dynkin diagram. Then we describe all the permutation vertices and after that we describe all the simple vertices and prove that their number is equal to the large Schröder number. Finally, we derive analogous results for symplectic algebras.
A Combinatorial Formula for Affine Hall-Littlewood Functions via a Weighted Brion Theorem

We present a new combinatorial formula for Hall-Littlewood functions associated with the affine root system of type $\tilde A_{n-1}$, i.e. corresponding to the affine Lie algebra $\hat{\mathfrak{sl}}_n$. Our formula has the form of a sum over the elements of a basis constructed by Feigin, Jimbo, Loktev, Miwa and Mukhin in the corresponding irreducible representation.
Our formula can be viewed as a weighted sum of exponentials of integer points in a certain infinite-dimensional convex polyhedron. We derive a weighted version of Brion's theorem and then apply it to our polyhedron to prove the formula.
Weyl's Formula as the Brion Theorem for Gelfand-Tsetlin Polytopes

We exploit the idea that the character of an irreducible finite dimensional $\mathfrak{gl}_n$-module is the sum of certain exponents of integer points in a Gelfand-Tsetlin polytope and can thus be calculated via Brion's theorem. In order to show how the result of such a calculation matches Weyl's character formula we prove some interesting combinatorial traits of Gelfand-Tsetlin polytopes. Namely, we show that under the relevant substitution the integer point transforms of all but $n!$ vertices vanish, the remaining ones being the summands in Weyl's formula.
Characters of Feigin-Stoyanovsky subspaces and Brion's theorem

We give an alternative proof of the main result of the paper http://arxiv.org/abs/math/0112104, the proof relies on Brion's theorem about convex polyhedra. The result itself can be viewed as a formula for the character of the Feigin-Stoyanovsky subspace of an integrable irreducible representation of the affine Lie algebra $\widehat{\mathfrak{sl}_n}(\mathbb{C})$. Our approach is to assign integer points of a certain polytope to the vectors comprising a monomial basis of the subspace and then compute the character via (a variation of) Brion's theorem.
