Three non-equivalent realizations of the associahedron
We review three realizations of the associahedron that arise as secondary polytopes, from cluster algebras, and as Minkowski sums of simplices, and show that under any choice of parameters, the resulting associahedra are affinely non-equivalent.
Cyclic sieving and cluster multicomplexes

Reiner, Stanton, and White \cite{RSWCSP} proved results regarding the enumeration of polygon dissections up to rotational symmetry. Eu and Fu \cite{EuFu} generalized these results to Cartan-Killing types other than A by means of actions of deformed Coxeter elements on cluster complexes of Fomin and Zelevinsky \cite{FZY}. The Reiner-Stanton-White and Eu-Fu results were proven using direct counting arguments. We give representation theoretic proofs of closely related results using the notion of noncrossing and semi-noncrossing tableaux due to Pylyavskyy \cite{PN} as well as some geometric realizations of finite type cluster algebras due to Fomin and Zelevinsky \cite{FZClusterII}.
Total positivity and cluster algebras

This is a brief and informal introduction to cluster algebras. It roughly follows the historical path of their discovery, made jointly with A.Zelevinsky. Total positivity serves as the main motivation.
The pentagram map and Y-patterns

The pentagram map, introduced by R. Schwartz, is defined by the following construction: given a polygon as input, draw all of its "shortest" diagonals, and output the smaller polygon which they cut out. We employ the machinery of cluster algebras to obtain explicit formulas for the iterates of the pentagram map.
The periodicity conjecture for pairs of Dynkin diagrams

We prove the periodicity conjecture for pairs of Dynkin diagrams using Fomin-Zelevinsky's cluster algebras and their (additive) categorification via triangulated categories.
Combinatorial Expressions for F-polynomials in Classical Types

We give combinatorial formulas for F-polynomials in cluster algebras of classical types in terms of the weighted paths in certain directed graphs. As a consequence we prove the positivity of F-polynomials in cluster algebras of classical types.
Quantum F-polynomials in Classical Types
In their "Cluster Algebras IV" paper, Fomin and Zelevinsky defined F-polynomials and g-vectors, and they showed that the cluster variables in any cluster algebra can be expressed in a formula involving the appropriate F-polynomial and g-vector. In "F-polynomials in Quantum Cluster Algebras," the predecessor to this paper, we defined and proved the existence of quantum F-polynomials, which are analogs of F-polynomials in quantum cluster algebras in the sense that cluster variables in any quantum cluster algebra can be expressed in a similar formula in terms of quantum F-polynomials and g-vectors. In this paper, we give formulas for both F-polynomials and quantum F-polynomials for cluster algebras of classical type when the initial exchange matrix is acyclic.
Discrete non-commutative integrability: the proof of a conjecture by M. Kontsevich

We prove a conjecture of Kontsevich regarding the solutions of rank two recursion relations for non-commutative variables which, in the commutative case, reduce to rank two cluster algebras of affine type. The conjecture states that solutions are positive Laurent polynomials in the initial cluster variables. We prove this by use of a non-commutative version of the path models which we used for the commutative case.
Positivity of the T-system cluster algebra

We give the path model solution for the cluster algebra variables of the $A_r$ $T$-system with generic boundary conditions. The solutions are partition functions of (strongly) non-intersecting paths on weighted graphs. The graphs are the same as those constructed for the $Q$-system in our earlier work, and depend on the seed or initial data in terms of which the solutions are given. The weights are "time-dependent" where "time" is the extra parameter which distinguishes the $T$-system from the $Q$-system, usually identified as the spectral parameter in the context of representation theory. The path model is alternatively described on a graph with non-commutative weights, and cluster mutations are interpreted as non-commutative continued fraction rearrangements. As a consequence, the solution is a positive Laurent polynomial of the seed data.
Sortable Elements for Quivers with Cycles

Each Coxeter element c of a Coxeter group W defines a subset of W called the c-sortable elements. The choice of a Coxeter element of W is equivalent to the choice of an acyclic orientation of the Coxeter diagram of W. In this paper, we define a more general notion of Omega-sortable elements, where Omega is an arbitrary orientation of the diagram, and show that the key properties of c-sortable elements carry over to the Omega-sortable elements. The proofs of these properties rely on reduction to the acyclic case, but the reductions are nontrivial; in particular, the proofs rely on a subtle combinatorial property of the weak order, as it relates to orientations of the Coxeter diagram. The c-sortable elements are closely tied to the combinatorics of cluster algebras with an acyclic seed; the ultimate motivation behind this paper is to extend this connection beyond the acyclic case.
Q-system Cluster Algebras, Paths and Total Positivity

In the first part of this paper, we provide a concise review of our method of solution of the $A_r$ Q-systems in terms of the partition function of paths on a weighted graph. In the second part, we show that it is possible to modify the graphs and transfer matrices so as to provide an explicit connection to the theory of planar networks introduced in the context of totally positive matrices by Fomin and Zelevinsky. As an illustration of the further generality of our method, we apply it to give a simple solution for the rank 2 affine cluster algebras studied by Caldero and Zelevinsky.
Positivity for cluster algebras from surfaces

We give combinatorial formulas for the Laurent expansion of any cluster variable in any cluster algebra coming from a triangulated surface (with or without punctures), with respect to an arbitrary seed. Moreover, we work in the generality of principal coefficients. An immediate corollary of our formulas is a proof of the positivity conjecture of Fomin and Zelevinsky for cluster algebras from surfaces, in geometric type.
F-polynomials in Quantum Cluster Algebras

F-polynomials and g-vectors were defined by Fomin and Zelevinsky to give a formula which expresses cluster variables in a cluster algebra in terms of the initial cluster data. A quantum cluster algebra is a certain noncommutative deformation of a cluster algebra. In this paper, we define and prove the existence of analogous quantum F-polynomials for quantum cluster algebras. We prove some properties of quantum F-polynomials. In particular, we give a recurrence relation which can be used to compute them. Finally, we compute quantum F-polynomials and g-vectors for a certain class of cluster variables, which includes all cluster variables in type A quantum cluster algebras.
Cluster mutation-periodic quivers and associated Laurent sequences

We consider quivers/skew-symmetric matrices under the action of mutation (in the cluster algebra sense). We classify those which are isomorphic to their own mutation via a cycle permuting all the vertices, and give families of quivers which have higher periodicity. The periodicity means that sequences given by recurrence relations arise in a natural way from the associated cluster algebras. We present a number of interesting new families of non-linear recurrences, necessarily with the Laurent property, of both the real line and the plane, containing integrable maps as special cases. In particular, we show that some of these recurrences can be linearised and, with certain initial conditions, give integer sequences which contain all solutions of some particular Pell equations. We extend our construction to include recurrences with parameters, giving an explanation of some observations made by Gale. Finally, we point out a connection between quivers which arise in our classification and those arising in the context of quiver gauge theories.
Q-systems, Heaps, Paths and Cluster Positivity

We consider the cluster algebra associated to the $Q$-system for $A_r$ as a tool for relating $Q$-system solutions to all possible sets of initial data. We show that the conserved quantities of the $Q$-system are partition functions for hard particles on particular target graphs with weights, which are determined by the choice of initial data. This allows us to interpret the simplest solutions of the Q-system as generating functions for Viennot's heaps on these target graphs, and equivalently as generating functions of weighted paths on suitable dual target graphs. The generating functions take the form of finite continued fractions. In this setting, the cluster mutations correspond to local rearrangements of the fractions which leave their final value unchanged. Finally, the general solutions of the $Q$-system are interpreted as partition functions for strongly non-intersecting families of lattice paths on target lattices. This expresses all cluster variables as manifestly positive Laurent polynomials of any initial data, thus proving the cluster positivity conjecture for the $A_r$ $Q$-system. We also give an alternative formulation in terms of domino tilings of deformed Aztec diamonds with defects.
Skew-symmetric cluster algebras of finite mutation type

In 2003, Fomin and Zelevinsky obtained Cartan-Killing type classification of all cluster algebras of finite type, i.e. cluster algebras having only finitely many distinct cluster variables. A wider class of cluster algebras is formed by cluster algebras of finite mutation type which have finitely many exchange matrices (but are allowed to have infinitely many cluster variables). In this paper we classify all cluster algebras of finite mutation type with skew-symmetric exchange matrices. Besides cluster algebras of rank 2 and cluster algebras associated with triangulations of surfaces there are exactly 11 exceptional skew-symmetric cluster algebras of finite mutation type. More precisely, 9 of them are associated with root systems $E_6$, $E_7$, $E_8$, $\widetilde E_6$, $\widetilde E_7$, $\widetilde E_8$, $E_6^{(1,1)}$, $E_7^{(1,1)}$, $E_8^{(1,1)}$; two remaining were recently found by Derksen and Owen. We also describe a criterion which determines if a skew-symmetric cluster algebra is of finite mutation type, and discuss growth rate of cluster algebras.
Cluster expansion formulas and perfect matchings

We study cluster algebras with principal coefficient systems that are associated to unpunctured surfaces. We give a direct formula for the Laurent polynomial expansion of cluster variables in these cluster algebras in terms of perfect matchings of a certain graph $G_{T,γ}$ that is constructed from the surface by recursive glueing of elementary pieces that we call tiles. We also give a second formula for these Laurent polynomial expansions in terms of subgraphs of the graph $G_{T,γ}$.
$\LE$-diagrams and totally positive bases inside the nonnegative Grassmannian
There is a cell decomposition of the nonnegative Grassmannian. For each cell, totally positive bases(TP-bases) is defined as the minimal set of Plücker variables such that all other nonzero Plücker variables in the cell can be expressed in those variables in a subtraction-free rational function. This is the generalization of the TP-bases defined for nonnegative part of $GL_k$ defined in \cite{FZ5}.
For each cell, we have a $\LE$-diagram and a natural way to label the dots inside the diagram with Plücker variables. Those set of Plücker variables form a TP-bases of the cell. Using mutations coming from 3-term Plücker relation, we conjecture that they can be mutated to a special set of Plücker variable $§$. All other nonzero Plücker variables in the cell will be expressed as a subtraction-free Laurent polynomial in variables of $§$. We define TP-diagrams to express the transformation procedure in terms of moves on a diagram.
We will prove the conjecture for certain class of cells called weakly-connected cells. Then we will study the connection with cluster algebras through lattice-path-matroid cells.
Cluster algebras and Grassmannians of type G2

We prove a conjecture of Geiss, Leclerc and Schröer, producing cluster algebra structures on multi-homogeneous coordinate ring of partial flag varieties, for the case $G_2$. As a consequence we sharpen the known fact that coordinate ring of the double Bruhat cell $G^{e,w_0}$ is an upper cluster algebra, by proving that it is a cluster algebra.
Cluster algebras, quiver representations and triangulated categories

This is an introduction to some aspects of Fomin-Zelevinsky's cluster algebras and their links with the representation theory of quivers and with Calabi-Yau triangulated categories. It is based on lectures given by the author at summer schools held in 2006 (Bavaria) and 2008 (Jerusalem). In addition to by now classical material, we present the outline of a proof of the periodicity conjecture for pairs of Dynkin diagrams (details will appear elsewhere) and recent results on the interpretation of mutations as derived equivalences.
