An alternating labeling on a spanning tree of Seifert graphs and applications in knot theory
The existence of basket, flat plumbing and flat plumbing basket surfaces of a link was first proven from a braid representative of the link. In the present article, we show the existence of such surfaces from an induced graph of the link. Consequently, we define the basket number, flat plumbing number and flat plumbing basket number of a link. Then we provide several upper bounds for these plumbing numbers and study the relation between these plumbing numbers and the genera of links.

Combinatorial Game Theory, Well-Tempered Scoring Games, and a Knot Game
We begin by reviewing and proving the basic facts of combinatorial game theory. We then consider scoring games (also known as Milnor games or positional games), focusing on the "fixed-length" games for which all sequences of play terminate after the same number of moves. The theory of fixed-length scoring games is shown to have properties similar to the theory of loopy combinatorial games, with operations similar to onsides and offsides. We give a complete description of the structure of fixed-length scoring games in terms of the class of short partizan games. We also consider fixed-length scoring games taking values in the two-element boolean algebra, and classify these games up to indistinguishability. We then apply these results to analyze some positions in the knotting-unknotting game of Pechenik, Townsend, Henrich, MacNaughton, and Silversmith.

The Knotting-Unknotting Game played on Sums of Rational Shadows
We consider the recently introduced knotting-unknotting game, in which two players take turns resolving crossings in a knot diagram which initially is missing all its crossing information. Once the knot is fully resolved, the winner is decided by whether the knot is equivalent to the unknot. In this paper we determine which player wins under perfect play in the initial positions (knot shadows) that are guaranteed to produce rational knots or sums of rational knots. This is accomplished in part by an analysis of the effects of pseudo Reidemeister moves on positions, and a computer verification of some cases.

On the Seifert graphs of a link diagram and its parallels

Recently, Dasbach, Futer, Kalfagianni, Lin, and Stoltzfus extended the notion of a Tait graph by associating a set of ribbon graphs (or equivalently, embedded graphs) to a link diagram. Here we focus on Seifert graphs, which are the ribbon graphs of a knot or link diagram that arise from Seifert states. We provide a characterization of Seifert graphs in terms of Eulerian subgraphs. This characterization can be viewed as a refinement of the fact that Seifert graphs are bipartite. We go on to examine the family of ribbon graphs that arises by forming the parallels of a link diagram and determine how the genus of the ribbon graph of a $r$-fold parallel of a link diagram is related to that of the original link diagram.

Rogers-Ramanujan type identities and the head and tail of the colored Jones polynomial
We study the head and tail of the colored Jones polynomial while focusing mainly on alternating links. Various ways to compute the colored Jones polynomial for a given link give rise to combinatorial identities for those power series. We further show that the head and tail functions only depend on the reduced checkerboard graphs of the knot diagram. Moreover the class of head and tail functions of prime alternating links forms a monoid.

Banded surfaces, banded links, band indices and genera of links

Every link is shown to be presentable as a boundary of an unknotted flat banded surface. A (flat) banded link is defined as a boundary of an unknotted (flat) banded surface. A link's (flat) band index is defined as the minimum number of bands required to present the link as boundaries of an unknotted (flat) banded surface. Banded links of small (flat, respectively) band index are considered here. Some upper bounds are provided for these band indices of a link using braid representatives and canonical Seifert surfaces of the link. The relation between the band indices and genera of links is studied and the band indices of pretzel knots are calculated.

This book is a detailed introduction to the theory of finite type (Vassiliev) knot invariants, with a stress on its combinatorial aspects. It is intended to serve both as a textbook for readers with no or little background in this area, and as a guide to some of the more advanced material. Our aim is to lead the reader to understanding by means of pictures and calculations, and for this reason we often prefer to convey the idea of the proof on an instructive example rather than give a complete argument. While we have made an effort to make the text reasonably self-contained, an advanced reader is sometimes referred to the original papers for the technical details of the proofs. Version 3: some typos and inaccuracies are corrected.

The non-commutative A-polynomial of (-2,3,n) pretzel knots

We study q-holonomic sequences that arise as the colored Jones polynomial of knots in 3-space. The minimal-order recurrence for such a sequence is called the (non-commutative) A-polynomial of a knot. Using the "method of guessing", we obtain this polynomial explicitly for the K_p = (-2, 3, 3+2p) pretzel knots for p = -5, ..., 5. This is a particularly interesting family since the pairs (K_p, -K_{-p}) are geometrically similar (in particular, scissors congruent) with similar character varieties. Our computation of the non-commutative A-polynomial (a) complements the computation of the A-polynomial of the pretzel knots done by the first author and Mattman, (b) supports the AJ Conjecture for knots with reducible A-polynomial and (c) numerically computes the Kashaev invariant of pretzel knots in linear time. In a later publication, we will use the numerical computation of the Kashaev invariant to numerically verify the Volume Conjecture for the above mentioned pretzel knots.

The SL_3 Jones polynomial of the trefoil: a case study of $q$-holonomic sequences

The SL_3 colored Jones polynomial of the trefoil knot is a $q$-holonomic sequence of two variables with natural origin, namely quantum topology. The paper presents an explicit set of generators for the annihilator ideal of this $q$-holonomic sequence as a case study. On the one hand, our results are new and useful to quantum topology: this is the first example of a rank 2 Lie algebra computation concerning the colored Jones polynomial of a knot. On the other hand, this work illustrates the applicability and computational power of the employed computer algebra methods.

A determinant formula for the Jones polynomial of pretzel knots

This paper presents an algorithm to construct a weighted adjacency matrix of a plane bipartite graph obtained from a pretzel knot diagram. The determinant of this matrix after evaluation is shown to be the Jones polynomial of the pretzel knot by way of perfect matchings (or dimers) of this graph. The weights are Tutte's activity letters that arise because the Jones polynomial is a specialization of the signed version of the Tutte polynomial. The relationship is formalized between the familiar spanning tree setting for the Tait graph and the perfect matchings of the plane bipartite graph above. Evaluations of these activity words are related to the chain complex for the Champanerkar-Kofman spanning tree model of reduced Khovanov homology.

Combinatorial Maps with Normalized Knot
We consider combinatorial maps with fixed combinatorial knot numbered with augmenting numeration called normalized knot. We show that knot's normalization doesn't affect combinatorial map what concerns its generality. Knot's normalization leads to more concise numeration of corners in maps, e.g., odd or even corners allow easy to follow distinguished cycles in map caused by the fixation of the knot. Knot's normalization may be applied to edge structuring knot too. If both are normalized then one is fully and other partially normalized mutually.

On the degeneracy of $SU(3)_k$ topological phases

The ground state degeneracy of an $SU(N)_k$ topological phase with $n$ quasiparticle excitations is relevant quantity for quantum computation, condensed matter physics, and knot theory. It is an open question to find a closed formula for this degeneracy for any $N > 2$. Here we present the problem in an explicit combinatorial way and analyze the case N=3. While not finding a complete closed-form solution, we obtain generating functions and solve some special cases.

Minimal Diagrams of Free Knots

Manturov recently introduced the idea of a free knot, i.e. an equivalence class of virtual knots where equivalence is generated by crossing change and virtualization moves. He showed that if a free knot diagram is associated to a graph that is irreducibly odd, then it is minimal with respect to the number of classical crossings. Not all minimal diagrams of free knots are associated to irreducibly odd graphs, however. We introduce a family of free knot diagrams that arise from certain permutations that are minimal but not irreducibly odd.

Counting Links and Knots in Complete Graphs

We investigate the minimal number of links and knots in complete partite graphs. We provide exact values or bounds on the minimal number of links for all complete partite graphs with all but 4 vertices in one partition, or with 9 vertices in total. In particular, we find that the minimal number of links for $K_{4,4,1}$ is 74. We also provide exact values or bounds on the minimal number of knots for all complete partite graphs with 8 vertices.

Partial duals of plane graphs, separability and the graphs of knots

There is a well-known way to describe a link diagram as a (signed) plane graph, called its Tait graph. This concept was recently extended, providing a way to associate a set of embedded graphs (or ribbon graphs) to a link diagram. While every plane graph arises as a Tait graph of a unique link diagram, not every embedded graph represents a link diagram. Furthermore, although a Tait graph describes a unique link diagram, the same embedded graph can represent many different link diagrams. One is then led to ask which embedded graphs represent link diagrams, and how link diagrams presented by the same embedded graphs are related to one another. Here we answer these questions by characterizing the class of embedded graphs that represent link diagrams, and then using this characterization to find a move that relates all of the link diagrams that are presented by the same set of embedded graphs.

Knot theory and matrix integrals

The large size limit of matrix integrals with quartic potential may be used to count alternating links and tangles. The removal of redundancies amounts to renormalizations of the potential. This extends into two directions: higher genus and the counting of "virtual" links and tangles; and the counting of "coloured" alternating links and tangles. We discuss the asymptotic behavior of the number of tangles as the number of crossings goes to infinity.

A bracket polynomial for graphs, IV. Undirected Euler circuits, graph-links and multiply marked graphs

In earlier work we introduced the graph bracket polynomial of graphs with marked vertices, motivated by the fact that the Kauffman bracket of a link diagram D is determined by a looped, marked version of the interlacement graph associated to a directed Euler system of the universe graph of D. Here we extend the graph bracket to graphs whose vertices may carry different kinds of marks, and we show how multiply marked graphs encode interlacement with respect to arbitrary (undirected) Euler systems. The extended machinery brings together the earlier version and the graph-links of D. P. Ilyutko and V. O. Manturov [J. Knot Theory Ramifications 18 (2009), 791-823]. The greater flexibility of the extended bracket also allows for a recursive description much simpler than that of the earlier version.

q,t-Catalan numbers and knot homology

We propose an algebraic model of the conjectural triply graded homology of Gukov, Dunfield and Rasmussen for some torus knots. It turns out to be related to the q,t-Catalan numbers of Garsia and Haiman.
