A Computation of the Expected Number of Posts in a Finite Random Graph Order
A random graph order is a partial order achieved by independently sprinkling relations on a vertex set (each with probability $p$) and adding relations to satisfy the requirement of transitivity. A \textit{post} is an element in a partially ordered set which is related to every other element. Alon et al.\ \cite{Alon} proved a result for the average number of posts among the elements $\{1,2,...,n\}$ in a random graph order on $\mathbb{Z}$. We refine this result by providing an expression for the average number of posts in a random graph order on $\{1,2,...,n\}$, thereby quantifying the edge effects associated with the elements $\mathbb{Z}\backslash\{1,2,...,n\}$. Specifically, we prove that the expected number of posts in a random graph order of size $n$ is asymptotically linear in $n$ with a positive $y$-intercept. The error associated with this approximation decreases monotonically and rapidly in $n$, permitting accurate computation of the expected number of posts for any $n$ and $p$. We also prove, as a lemma, a bound on the difference between the Euler function and its partial products that may be of interest in its own right.
Rationality, irrationality, and Wilf equivalence in generalized factor order

Let $P$ be a partially ordered set and consider the free monoid $P^*$ of all words over $P$. If $w,w'\in P^*$ then $w'$ is a factor of $w$ if there are words $u,v$ with $w=uw'v$. Define generalized factor order on $P^*$ by letting $u\le w$ if there is a factor $w'$ of $w$ having the same length as $u$ such that $u\le w'$, where the comparison of $u$ and $w'$ is done componentwise using the partial order in $P$. One obtains ordinary factor order by insisting that $u=w'$ or, equivalently, by taking $P$ to be an antichain. Given $u\in P^*$, we prove that the language $\cF(u)=\{w : w\ge u\}$ is accepted by a finite state automaton. If $P$ is finite then it follows that the generating function $F(u)=\sum_{w\ge u} w$ is rational. This is an analogue of a theorem of Björner and Sagan for generalized subword order. We also consider $P=\bbP$, the positive integers with the usual total order, so that $P^*$ is the set of compositions. In this case one obtains a weight generating function $F(u;t,x)$ by substituting $tx^n$ each time $n\in\bbP$ appears in $F(u)$. We show that this generating function is also rational by using the transfer-matrix method. Words $u,v$ are said to be Wilf equivalent if $F(u;t,x)=F(v;t,x)$ and we prove various Wilf equivalences combinatorially. Björner found a recursive formula for the Möbius function of ordinary factor order on $P^*$. It follows that one always has $μ(u,w)=0,\pm1$. Using the Pumping Lemma we show that the generating function $M(u)=\sum_{w\ge u} |μ(u,w)| w$ can be irrational.

First Observations on Prefab Posets Whitney Numbers

We introduce a natural partial order in structurally natural finite subsets of the cobweb prefabs sets recently constructed by the present author. Whitney numbers of the second kind of the corresponding subposet which constitute Stirling like numbers triangular array are then calculated and the explicit formula for them is provided. Next, in the second construction we endow the set sums of prefabiants with such an another partial order that their Bell like numbers include Fibonacci triad sequences introduced recently by the present author in order to extend famous relation between binomial Newton coefficients and Fibonacci numbers onto the infinity of their relatives among whom there are also the Fibonacci triad sequences and binomial like coefficients (incidence coefficients included). The first partial order is F sequence independent while the second partial order is F sequence dependent where F is the so called admissible sequence determining cobweb poset by construction. An F determined cobweb posets Hasse diagram becomes Fibonacci tree sheathed with specific cobweb if the sequence F is chosen to be just the Fibonacci sequence. From the stand-point of linear algebra of formal series these are generating functions which stay for the so called extended coherent states of quantum physics. This information is delivered in the last section.

New type Stirling like numbers - an email style letter

The notion of the Fibonacci cobweb poset from [1] has been naturally extended to any admissible sequence $F$ in [2] where it was also recognized that the celebrated prefab notion of Bender and Goldman [3] - (see also [4,5]) - admits such an extension so as to encompass the new type combinatorial objects from [2] as leading examples. Recently the present author had introduced also [6] two natural partial orders in there: one $\leq$ in grading-natural subsets of cobweb`s prefabs sets [2] and in the second proposal one endows the set sums of the so called "prefabiants" with such another partial order that one arrives at Bell-like numbers including Fibonacci triad sequences introduced by the present author in [7]. Here we quote the basic observations concerning the new type Stirling like numbers as they appear in [6]. For more on notation, Stirling like numbers of the first kind and for proofs - see [6].

Orbit closures in the enhanced nilpotent cone

We study the orbits of $G=\mathrm{GL}(V)$ in the enhanced nilpotent cone $V\times\mathcal{N}$, where $\mathcal{N}$ is the variety of nilpotent endomorphisms of $V$. These orbits are parametrized by bipartitions of $n=\dim V$, and we prove that the closure ordering corresponds to a natural partial order on bipartitions. Moreover, we prove that the local intersection cohomology of the orbit closures is given by certain bipartition analogues of Kostka polynomials, defined by Shoji. Finally, we make a connection with Kato's exotic nilpotent cone in type C, proving that the closure ordering is the same, and conjecturing that the intersection cohomology is the same but with degrees doubled.

The sorting order on a Coxeter group

Let $(W,S)$ be an arbitrary Coxeter system. For each word $ω$ in the generators we define a partial order--called the {\sf $ω$-sorting order}--on the set of group elements $W_ω\subseteq W$ that occur as subwords of $ω$. We show that the $ω$-sorting order is a supersolvable join-distributive lattice and that it is strictly between the weak and Bruhat orders on the group. Moreover, the $ω$-sorting order is a "maximal lattice" in the sense that the addition of any collection of Bruhat covers results in a nonlattice. Along the way we define a class of structures called {\sf supersolvable antimatroids} and we show that these are equivalent to the class of supersolvable join-distributive lattices.

Markov models for accumulating mutations

We introduce and analyze a waiting time model for the accumulation of genetic changes. The continuous time conjunctive Bayesian network is defined by a partially ordered set of mutations and by the rate of fixation of each mutation. The partial order encodes constraints on the order in which mutations can fixate in the population, shedding light on the mutational pathways underlying the evolutionary process. We study a censored version of the model and derive equations for an EM algorithm to perform maximum likelihood estimation of the model parameters. We also show how to select the maximum likelihood poset. The model is applied to genetic data from different cancers and from drug resistant HIV samples, indicating implications for diagnosis and treatment.

The absolute order on the symmetric group, constructible partially ordered sets and Cohen-Macaulay complexes

The absolute order is a natural partial order on a Coxeter group W. It can be viewed as an analogue of the weak order on W in which the role of the generating set of simple reflections in W is played by the set of all reflections in W. By use of a notion of constructibility for partially ordered sets, it is proved that the absolute order on the symmetric group is homotopy Cohen-Macaulay. This answers in part a question raised by V. Reiner and the first author. The Euler characteristic of the order complex of the proper part of the absolute order on the symmetric group is also computed.

Posets of annular non-crossing partitions of types B and D

We study the set $\sncb (p,q)$ of annular non-crossing permutations of type B, and we introduce a corresponding set $\ncb (p,q)$ of annular non-crossing partitions of type B, where $p$ and $q$ are two positive integers. We prove that the natural bijection between $\sncb (p,q)$ and $\ncb (p,q)$ is a poset isomorphism, where the partial order on $\sncb (p,q)$ is induced from the hyperoctahedral group $B_{p+q}$, while $\ncb (p,q)$ is partially ordered by reverse refinement. In the case when $q=1$, we prove that $\ncb (p,1)$ is a lattice with respect to reverse refinement order. We point out that an analogous development can be pursued in type D, where one gets a canonical isomorphism between $\sncd (p,q)$ and $\ncd (p,q)$. For $q=1$, the poset $\ncd (p,1)$ coincides with a poset ``$NC^{(D)} (p+1)$'' constructed in a paper by Athanasiadis and Reiner in 2004, and is a lattice by the results of that paper.
Transversals in trees

A transversal in a rooted tree is any set of nodes that meets every path from the root to a leaf. We let c(T,k) denote the number of transversals of size k in a rooted tree T. We define a partial order on the set of all rooted trees with n nodes by saying that a tree T succeeds a tree T' if c(T,k) is at least c(T',k) for all k and strictly greater than c(T',k) for at least one k. We prove that, for every choice of positive integers d and n, the set of all rooted trees on n nodes where each node has at most d children has a unique minimal element with respect to this partial order and we describe this tree.

Subfunction relations defined by the clones containing all unary operations
For a class C of operations on a nonempty base set A, an operation f is called a C-subfunction of an operation g, if f = g(h_1, ..., h_n), where all the inner functions h_i are members of C. Two operations are C-equivalent if they are C-subfunctions of each other. The C-subfunction relation is a quasiorder if and only if the defining class C is a clone. The C-subfunction relations defined by clones that contain all unary operations on a finite base set are examined. For each such clone it is determined whether the corresponding partial order satisfies the descending chain condition and whether it contains infinite antichains.

Generic Hecke Algebras for Monomial Groups

In this paper we define a two-variable, generic Hecke algebra, H, for each complex reflection group G(b,1,n). The algebra H specializes to the group algebra of G(b,1,n) and also to an endomorphism algebra of a representation of GL(n,q) induced from a solvable subgroup. We construct Kazhdan-Lusztig "R-polynomials" for H and show that they may be used to define a partial order on G(b,1,n). Using a generalization of Deodhar's notion of distinguished subexpressions we give a closed formula for the R-polynomials. After passing to a one-variable quotient of the ring of scalars, we construct Kazhdan-Lusztig polynomials for H that reduce to the usual Kazhdan-Lusztig polynomials for the symmetric group when b=1.

Total positivity, Grassmannians, and networks
The aim of this paper is to discuss a relationship between total positivity and planar directed networks. We show that the inverse boundary problem for these networks is naturally linked with the study of the totally nonnegative Grassmannian. We investigate its cell decomposition, where the cells are the totally nonnegative parts of the matroid strata. The boundary measurements of networks give parametrizations of the cells. We present several different combinatorial descriptions of the cells, study the partial order on the cells, and describe how they are glued to each other.

Interval orders and reverse mathematics

We study the reverse mathematics of interval orders. We establish the logical strength of the implications between various definitions of the notion of interval order. We also consider the strength of different versions of the characterization theorem for interval orders: a partial order is an interval order if and only if it does not contain $2 \oplus 2$. We also study proper interval orders and their characterization theorem: a partial order is a proper interval order if and only if it contains neither $2 \oplus 2$ nor $3 \oplus 1$.
Conjunctive Bayesian networks

Conjunctive Bayesian networks (CBNs) are graphical models that describe the accumulation of events which are constrained in the order of their occurrence. A CBN is given by a partial order on a (finite) set of events. CBNs generalize the oncogenetic tree models of Desper et al. by allowing the occurrence of an event to depend on more than one predecessor event. The present paper studies the statistical and algebraic properties of CBNs. We determine the maximum likelihood parameters and present a combinatorial solution to the model selection problem. Our method performs well on two datasets where the events are HIV mutations associated with drug resistance. Concluding with a study of the algebraic properties of CBNs, we show that CBNs are toric varieties after a coordinate transformation and that their ideals possess a quadratic Gröbner basis.

Cambrian fans

For a finite Coxeter group W and a Coxeter element c of W, the c-Cambrian fan is a coarsening of the fan defined by the reflecting hyperplanes of W. Its maximal cones are naturally indexed by the c-sortable elements of W. The main result of this paper is that the known bijection cl_c between c-sortable elements and c-clusters induces a combinatorial isomorphism of fans. In particular, the c-Cambrian fan is combinatorially isomorphic to the normal fan of the generalized associahedron for W. The rays of the c-Cambrian fan are generated by certain vectors in the W-orbit of the fundamental weights, while the rays of the c-cluster fan are generated by certain roots. For particular ("bipartite") choices of c, we show that the c-Cambrian fan is linearly isomorphic to the c-cluster fan. We characterize, in terms of the combinatorics of clusters, the partial order induced, via the map cl_c, on c-clusters by the c-Cambrian lattice. We give a simple bijection from c-clusters to c-noncrossing partitions that respects the refined (Narayana) enumeration. We relate the Cambrian fan to well known objects in the theory of cluster algebras, providing a geometric context for g-vectors and quasi-Cartan companions.

Dominant regions in noncrystallographic hyperplane arrangements

For a crystallographic root system, dominant regions in the Catalan hyperplane arrangement are in bijection with antichains in a partial order on the positive roots. For a noncrystallographic root system, the analogous arrangement and regions have importance in the representation theory of an associated graded Hecke algebra. Since there is also an analogous root order, it is natural to hope that a similar bijection can be used to understand these regions. We show that such a bijection does hold for type $H_3$ and for type $I_2(m)$, including arbitrary ratio of root lengths when $m$ is even, but does not hold for type $H_4$. We give a criterion that explains this failure and a list of the 16 antichains in the $H_4$ root order which correspond to empty regions.

The associative operad and the weak order on the symmetric groups
The associative operad is a certain algebraic structure on the sequence of group algebras of the symmetric groups. The weak order is a partial order on the symmetric group. There is a natural linear basis of each symmetric group algebra, related to the group basis by Mobius inversion for the weak order. We describe the operad structure on this second basis: the surprising result is that each operadic composition is a sum over an interval of the weak order. We deduce that the coradical filtration is an operad filtration. The Lie operad, a suboperad of the associative operad, sits in the first component of the filtration. As a corollary to our results, we derive a simple explicit expression for Dynkin's idempotent in terms of the second basis. There are combinatorial procedures for constructing a planar binary tree from a permutation, and a composition from a planar binary tree. These define set-theoretic quotients of each symmetric group algebra. We show that they are operad quotients of the associative operad. Moreover, the Hopf kernels of these quotient maps are suboperads of the associative operad.

Rationality of the Möbius function of a composition poset
We consider the zeta and Möbius functions of a partial order on integer compositions first studied by Bergeron, Bousquet-Mélou, and Dulucq. The Möbius function of this poset was determined by Sagan and Vatter. We prove rationality of various formal power series in noncommuting variables whose coefficients are evaluations of the zeta function and the Möbius function. The proofs are either directly from the definitions or by constructing finite-state automata. We also obtain explicit expressions for generating functions obtained by specializing the variables to commutative ones. We reprove Sagan and Vatter's formula for the Möbius function using this machinery. These results are closely related to those of Björner and Reutenauer about subword order, and we discuss a common generalization.
