Posets and Permutations in the Duplication-Loss Model: Minimal Permutations with d Descents

In this paper, we are interested in the combinatorial analysis of the whole genome duplication - random loss model of genome rearrangement initiated in a paper of Chaudhuri, Chen, Mihaescu, and Rao in SODA 2006 and continued by Bouvel and Rossin in 2007. In this model, genomes composed of n genes are modeled by permutations of the set of integers [1..n], that can evolve through duplication-loss steps. It was previously shown that the class of permutations obtained in this model after a given number p of steps is a class of pattern-avoiding permutations of finite basis. The excluded patterns were described as the minimal permutations with d=2^p descents, minimal being intended in the sense of the pattern-involvement relation on permutations. Here, we give a local and simpler characterization of the set B_d of minimal permutations with d descents. We also provide a more detailed analysis - characterization, bijection and enumeration - of two particular subsets of B_d, namely the patterns in B_d of size d+2 and 2d.
Alternating, pattern-avoiding permutations

We study the problem of counting alternating permutations avoiding collections of permutation patterns including 132. We construct a bijection between the set S_n(132) of 132-avoiding permutations and the set A_{2n + 1}(132) of alternating, 132-avoiding permutations. For every set p_1, ..., p_k of patterns and certain related patterns q_1, ..., q_k, our bijection restricts to a bijection between S_n(132, p_1, ..., p_k), the set of permutations avoiding 132 and the p_i, and A_{2n + 1}(132, q_1, ..., q_k), the set of alternating permutations avoiding 132 and the q_i. This reduces the enumeration of the latter set to that of the former.
Bijections between pattern-avoiding fillings of Young diagrams

The pattern-avoiding fillings of Young diagrams we study arose from Postnikov's work on positive Grassman cells. They are called Le-diagrams, and are in bijection with decorated permutations. Other closely-related diagrams are interpreted as acyclic orientations of some bipartite graphs. The definition of the diagrams is the same but the avoided patterns are different. We give here bijections proving that the number of pattern-avoiding filling of a Young diagram is the same, for these two different sets of patterns. The result was obtained by Postnikov via a reccurence relation. This relation was extended by Spiridonov to obtain more general results about other patterns and other polyominoes than Young diagrams, and we show that our bijections also extend to more general polyominoes.
A variant of the tandem duplication - random loss model of genome rearrangement

In Soda'06, Chaudhuri, Chen, Mihaescu and Rao study algorithmic properties of the tandem duplication - random loss model of genome rearrangement, well-known in evolutionary biology. In their model, the cost of one step of duplication-loss of width k is $α^k$ for $α=1$ or $α>=2 $. In this paper, we study a variant of this model, where the cost of one step of width $k$ is 1 if $k <= K$ and $\infty$ if $k > K$, for any value of the parameter $K in N$. We first show that permutations obtained after $p$ steps of width $K$ define classes of pattern-avoiding permutations. We also compute the numbers of duplication-loss steps of width $K$ necessary and sufficient to obtain any permutation of $S_n$, in the worst case and on average. In this second part, we may also consider the case $K=K(n)$, a function of the size $n$ of the permutation on which the duplication-loss operations are performed.
On pattern-avoiding partitions
A \emph{set partition} of the set $[n]=\{1,...c,n\}$ is a collection of disjoint blocks $B_1,B_2,...c, B_d$ whose union is $[n]$. We choose the ordering of the blocks so that they satisfy $\min B_1<\min B_2<...b<\min B_d$. We represent such a set partition by a \emph{canonical sequence} $π_1,π_2,...c,π_n$, with $π_i=j$ if $i\in B_j$. We say that a partition $π$ \emph{contains} a partition $σ$ if the canonical sequence of $π$ contains a subsequence that is order-isomorphic to the canonical sequence of $σ$. Two partitions $σ$ and $σ'$ are \emph{equivalent}, if there is a size-preserving bijection between $σ$-avoiding and $σ'$-avoiding partitions.
We determine several infinite families of sets of equivalent patterns; for instance, we prove that there is a bijection between $k$-noncrossing and $k$-nonnesting partitions, with a notion of crossing and nesting based on the canonical sequence. We also provide new combinatorial interpretations of the Catalan numbers and the Stirling numbers. Using a systematic computer search, we verify that our results characterize all the pairs of equivalent partitions of size at most seven.
We also present a correspondence between set partitions and fillings of Ferrers shapes and stack polyominoes. This correspondence allows us to apply recent results on polyomino fillings in the study of partitions, and conversely, some of our results on partitions imply new results on polyomino fillings and ordered graphs.
Longest Common Separable Pattern between Permutations

In this article, we study the problem of finding the longest common separable pattern between several permutations. We give a polynomial-time algorithm when the number of input permutations is fixed and show that the problem is NP-hard for an arbitrary number of input permutations even if these permutations are separable. On the other hand, we show that the NP-hard problem of finding the longest common pattern between two permutations cannot be approximated better than within a ratio of $sqrt{Opt}$ (where $Opt$ is the size of an optimal solution) when taking common patterns belonging to pattern-avoiding classes of permutations.
Dyck paths and pattern-avoiding matchings

How many matchings on the vertex set V={1,2,...,2n} avoid a given configuration of three edges? Chen, Deng and Du have shown that the number of matchings that avoid three nesting edges is equal to the number of matchings avoiding three pairwise crossing edges. In this paper, we consider other forbidden configurations of size three. We present a bijection between matchings avoiding three crossing edges and matchings avoiding an edge nested below two crossing edges. This bijection uses non-crossing pairs of Dyck paths of length 2n as an intermediate step.
Apart from that, we give a bijection that maps matchings avoiding two nested edges crossed by a third edge onto the matchings avoiding all configurations from an infinite family, which contains the configuration consisting of three crossing edges. We use this bijection to show that for matchings of size n>3, it is easier to avoid three crossing edges than to avoid two nested edges crossed by a third edge.
In this updated version of this paper, we add new references to papers that have obtained analogous results in a different context.
Multiple pattern avoidance with respect to fixed points and excedances

We study the distribution of the statistics 'number of fixed points' and 'number of excedances' in permutations avoiding subsets of patterns of length 3. We solve all the cases of simultaneous avoidance of more than one pattern, giving generating functions enumerating these two statistics. Some cases are generalized to patterns of arbitrary length. For avoidance of one single pattern we give partial results. We also describe the distribution of these statistics in involutions avoiding any subset of patterns of length 3.
The main technique is to use bijections between pattern-avoiding permutations and certain kinds of Dyck paths, in such a way that the statistics in permutations that we study correspond to statistics on Dyck paths that are easy to enumerate.
Aztec Diamonds and Baxter Permutations

We present a proof of a conjecture about the relationship between Baxter permutations and pairs of alternating sign matrices that are produced from domino tilings of Aztec diamonds. It is shown that if and only if a tiling corresponds to a pair of ASMs that are both permutation matrices, the larger permutation matrix corresponds to a Baxter permutation.
There has been a thriving literature on both pattern-avoiding permutations of various kinds and tilings of regions using dominos or rhombuses as tiles. However, there have not as of yet been many links between these two areas of enumerative combinatorics. This paper gives one such link.
A simple and unusual bijection for Dyck paths and its consequences

In this paper we introduce a new bijection from the set of Dyck paths to itself. This bijection has the property that it maps statistics that appeared recently in the study of pattern-avoiding permutations into classical statistics on Dyck paths, whose distribution is easy to obtain.
We also present a generalization of the bijection, as well as several applications of it to enumeration problems of statistics in restricted permutations.
q Statistics on $S_n$ and Pattern Avoidance

Natural q analogues of classical statistics on the symmetric groups $S_n$ are introduced; parameters like: the q-length, the q-inversion number, the q-descent number and the q-major index. MacMahon's theorem about the equi-distribution of the inversion number and the reverse major index is generalized to all positive integers q. It is also shown that the q-inversion number and the q-reverse major index are equi-distributed over subsets of permutations avoiding certain patterns. Natural q analogues of the Bell and the Stirling numbers are related to these q statistics -- through the counting of the above pattern-avoiding permutations.
A self-dual poset on objects counted by the Catalan numbers and a type-B analogue
We introduce two partially ordered sets, $P^A_n$ and $P^B_n$, of the same cardinalities as the type-A and type-B noncrossing partition lattices. The ground sets of $P^A_n$ and $P^B_n$ are subsets of the symmetric and the hyperoctahedral groups, consisting of permutations which avoid certain patterns. The order relation is given by (strict) containment of the descent sets. In each case, by means of an explicit order-preserving bijection, we show that the poset of restricted permutations is an extension of the refinement order on noncrossing partitions. Several structural properties of these permutation posets follow, including self-duality and the strong Sperner property. We also discuss posets $Q^A_n$ and $Q^B_n$ similarly associated with noncrossing partitions, defined by means of the excedence sets of suitable pattern-avoiding subsets of the symmetric and hyperoctahedral groups.
