Seshadri stratifications and standard monomial theory

We introduce the notion of a Seshadri stratification on an embedded projective variety. Such a structure enables us to construct a Newton-Okounkov simplicial complex and a flat degeneration of the projective variety into a union of toric varieties. We show that the Seshadri stratification provides a geometric setup for a standard monomial theory. In this framework, Lakshmibai-Seshadri paths for Schubert varieties get a geometric interpretation as successive vanishing orders of regular functions.
Semi-toric degenerations of Richardson varieties arising from cluster structures on flag varieties
A toric degeneration of an irreducible variety is a flat degeneration to an irreducible toric variety. In the case of a flag variety, its toric degeneration with desirable properties induces degenerations of Richardson varieties to unions of irreducible closed toric subvarieties, called semi-toric degenerations. For instance, Morier-Genoud proved that Caldero's toric degenerations arising from string polytopes have this property. Semi-toric degenerations are closely related to Schubert calculus. Indeed, Kogan-Miller constructed semi-toric degenerations of Schubert varieties from Knutson-Miller's semi-toric degenerations of matrix Schubert varieties which give a geometric proof of the pipe dream formula of Schubert polynomials. In this paper, we focus on a toric degeneration of a flag variety arising from a cluster structure, and prove that it induces semi-toric degenerations of Richardson varieties. Our semi-toric degeneration can be regarded as a generalization of Morier-Genoud's and Kogan-Miller's semi-toric degenerations.
Beyond the Sottile-Sturmfels degeneration of a semi-infinite Grassmannian

We study toric degenerations of semi-infinite Grassmannians (a.k.a. quantum Grassmannians). While the toric degenerations of the classical Grassmannians are well studied, the only known example in the semi-infinite case is due to Sottile-Sturmfels. We start by providing a new interpretation of the Sottile-Sturmfels construction by finding a poset such that their degeneration is the toric variety of the order polytope of the poset. We then use our poset to construct and study a new toric degeneration in the semi-infinite case. Our construction is based on the notion of poset polytopes introduced by Fang-Fourier-Litza-Pegel. As an application we introduce semi-infinite PBW-semistandard tableaux, giving a basis in the homogeneous coordinate ring of a semi-infinite Grassmannian.
Gromov-Witten theory and invariants of matroids

We use techniques from Gromov-Witten theory to construct new invariants of matroids taking value in the Chow groups of spaces of rational curves in the permutohedral toric variety. When the matroid is realizable by a complex hyperplane arrangement, our invariants coincide with virtual fundamental classes used to define the logarithmic Gromov-Witten theory of wonderful models of arrangement complements, for any logarithmic structure supported on the wonderful boundary. When the boundary is empty, this implies that the quantum cohomology ring of a hyperplane arrangement's wonderful model is a combinatorial invariant, i.e., it depends only on the matroid. When the boundary divisor is maximal, we use toric intersection theory to convert the virtual fundamental class into a balanced weighted fan in a vector space, having the expected dimension. We explain how the associated Gromov-Witten theory is completely encoded by intersections with this weighted fan. We include a number of questions whose positive answers would lead to a well-defined Gromov-Witten theory of non-realizable matroids.
Quiddities of polygon dissections and the Conway-Coxeter frieze equation

We study a $2 \times 2$ matrix equation arising naturally in the theory of Coxeter frieze patterns. It is formulated in terms of the generators of the group $\mathrm{PSL}(2,\mathbb{Z})$ and is closely related to continued fractions. It appears in a number of different areas, for example, toric varieties. We count its positive solutions, obtaining a series of integer sequences, some known and some new. This extends classical work of Conway and Coxeter proving that the first of these sequences is the Catalan numbers.
Conic decomposition of a toric variety and its application to cohomology

We introduce the notion of a \emph{conic sequence} of a convex polytope. It is a way of building up a polytope starting from a vertex and attaching faces one by one with certain regulations. We apply this to a toric variety to obtain an iterated cofibration structure on it. This allows us to prove several vanishing results in the rational cohomology of a toric variety and to calculate Poincaré polynomials for a large class of singular toric varieties.
Toric orbifolds associated with partitioned weight polytopes in classical types

Given a root system $Φ$ of type $A_n$, $B_n$, $C_n$, or $D_n$ in Euclidean space $E$, let $W$ be the associated Weyl group. For a point $p \in E$ not orthogonal to any of the roots in $Φ$, we consider the $W$-permutohedron $P_W$, which is the convex hull of the $W$-orbit of $p$. The representation of $W$ on the rational cohomology ring $H^\ast(X_Φ)$ of the toric variety $X_Φ$ associated to (the normal fan to) $P_W$ has been studied by various authors. Let $\{s_1,\ldots,s_n\}$ be a complete set of simple reflections in $W$. For $K \subseteq [n]$, let $W_K$ be the standard parabolic subgroup of $W$ generated by $\{s_k:k \in K\}$. We show that the fixed subring $H^\ast(X_Φ)^{W_K}$ is isomorphic to the cohomology ring of the toric variety $X_Φ(K)$ associated to a polytope obtained by intersecting $P_W$ with half-spaces bounded by reflecting hyperplanes for the given generators of $W_K$. By a result of Balibanu--Crooks, the cohomology rings $H^\ast(X_Φ(K))$ are isomorphic with cohomology rings of certain regular Hessenberg varieties.
Rational points of lattice ideals on a toric variety and toric codes
We show that the number of rational points of a subgroup inside a toric variety over a finite field defined by a homogeneous lattice ideal can be computed via Smith normal form of the matrix whose columns constitute a basis of the lattice. This generalizes and yields a concise toric geometric proof of the same fact proven purely algebraically by Lopez and Villarreal for the case of a projective space and a standard homogeneous lattice ideal of dimension one. We also prove a Nullstellensatz type theorem over a finite field establishing a one to one correspondence between subgroups of the dense split torus and certain homogeneous lattice ideals. As application, we compute the main parameters of generalized toric codes on subgroups of the torus of Hirzebruch surfaces, generalizing the existing literature.
Non-splitting flags, Iterated Circuits, $\underline{\mathbf σ}$-matrices and Cayley configurations

We explore four approaches to the question of defectivity for a complex projective toric variety $X_A$ associated with an integral configuration $A$. The explicit tropicalization of the dual variety $X_A^\vee$ due to Dickenstein, Feichtner, and Sturmfels allows for the computation of the defect in terms of an affine combinatorial invariant $ρ(A)$. We express $ρ(A)$ in terms of affine invariants $ι(A)$ associated to Esterov's iterated circuits and $λ(A)$, an invariant defined by Curran and Cattani in terms of a Gale dual of $A$. Thus we obtain formulae for the dual defect in terms of iterated circuits and Gale duals. An alternative expression for the dual defect of $X_A$ is given by Furukawa-Ito in terms of Cayley decompositions of $A$. We give a Gale dual interpretation of these decompositions and apply it to the study of defective configurations.
Newton-Okounkov polytopes of flag varieties and marked chain-order polytopes

Marked chain-order polytopes are convex polytopes constructed from a marked poset, which give a discrete family relating a marked order polytope with a marked chain polytope. In this paper, we consider the Gelfand-Tsetlin poset of type A, and realize the associated marked chain-order polytopes as Newton-Okounkov bodies of the flag variety. Our realization connects previous realizations of Gelfand-Tsetlin polytopes and Feigin-Fourier-Littelmann-Vinberg polytopes as Newton-Okounkov bodies in a uniform way. As an application, we prove that the flag variety degenerates into the irreducible normal projective toric variety corresponding to a marked chain-order polytope. We also construct a specific basis of an irreducible highest weight representation which is naturally parametrized by the set of lattice points in a marked chain-order polytope.
On Combinatorics of the Arthur Trace Formula, Convex Polytopes, and Toric Varieties

We explicate the combinatorial/geometric ingredients of Arthur's proof of the convergence and polynomiality, in a truncation parameter, of his non-invariant trace formula. Starting with a fan in a real, finite dimensional, vector space and a collection of functions, one for each cone in the fan, we introduce a combinatorial truncated function with respect to a polytope normal to the fan and prove the analogues of Arthur's results on the convergence and polynomiality of the integral of this truncated function over the vector space. The convergence statements clarify the important role of certain combinatorial subsets that appear in Arthur's work and provide a crucial partition that amounts to a so-called nearest face partition. The polynomiality statements can be thought of as far reaching extensions of the Ehrhart polynomial. Our proof of polynomiality relies on the Lawrence-Varchenko conical decomposition and readily implies an extension of the well-known combinatorial lemma of Langlands. The Khovanskii-Pukhlikov virtual polytopes are an important ingredient here. Finally, we give some geometric interpretations of our combinatorial truncation on toric varieties as a measure and a Lefschetz number.
Toric Codes from Order Polytopes

In this article we investigate a class of linear error correcting codes in relation with the order polytopes. In particular we consider the order polytopes of tree posets and bipartite posets. We calculate the parameters of the associated toric variety codes.
Discrete Max-Linear Bayesian Networks

Discrete max-linear Bayesian networks are directed graphical models specified by the same recursive structural equations as max-linear models but with discrete innovations. When all of the random variables in the model are binary, these models are isomorphic to the conjunctive Bayesian network (CBN) models of Beerenwinkel, Eriksson, and Sturmfels. Many of the techniques used to study CBN models can be extended to discrete max-linear models and similar results can be obtained. In particular, we extend the fact that CBN models are toric varieties after linear change of coordinates to all discrete max-linear models.
An algebraic construction of sum-integral interpolators

This paper presents an algebraic construction of Euler-Maclaurin formulas for polytopes. The formulas obtained generalize and unite the previous lattice point formulas of Morelli and Pommersheim-Thomas, and the Euler-Maclaurin formulas of Berline-Vergne While the approach of this paper originates in the theory of toric varieties, and recovers previous results about characteristic classes of toric varieties, the present paper is self-contained and does not rely on results from toric geometry. We aim in particular to exhibit in a combinatorial way ingredients such as such Todd classes and cycle-level intersections in Chow rings, that first entered the theory of polytopes from algebraic geometry.
Voronoi tilings, toric arrangements and degenerations of line bundles I
We describe limits of line bundles on nodal curves in terms of toric arrangements associated to Voronoi tilings of Euclidean spaces. These tilings encode information on the relationship between the possibly infinitely many limits, and ultimately give rise to a new definition of limit linear series. This paper and its second and third companion parts are the first in a series aimed to explore this new approach.
In the present article, we set up the combinatorial framework and show how graphs with integer lengths associated to the edges provide tilings of Euclidean spaces by certain polytopes associated to the graph itself and to certain of its subgraphs. We further provide a description of the combinatorial structure of these polytopes and the way they are glued together in the tiling.
In the second part of the series, we describe the arrangements of toric varieties associated to these tilings. These results will be of use in the third part to achieve our goal of describing all stable limits of a family of line bundles along a degenerating family of curves.

This article and its first and third part companion parts are the first in a series aimed to explore this new approach.
In the first part, we set up the combinatorial framework and showed how graphs weighted with integer lengths associated to the edges provide tilings of Euclidean spaces by polytopes associated to the graph itself and to its subgraphs.
In this part, we describe the arrangements of toric varieties associated to these tilings. Roughly speaking, the normal fan to each polytope in the tiling corresponds to a toric variety, and these toric varieties are glued together in an arrangement according to how the polytopes meet. We provide a thorough description of these toric arrangements from different perspectives: by using normal fans, as unions of torus orbits, by describing the (infinitely many) polynomial equations defining them in products of doubly infinite chains of projective lines, and as degenerations of algebraic tori.
These results will be of use in the third part to achieve our goal of describing all stable limits of a family of line bundles along a degenerating family of curves.
Homological and combinatorial aspects of virtually Cohen--Macaulay sheaves

When studying a graded module $M$ over the Cox ring of a smooth projective toric variety $X$, there are two standard types of resolutions commonly used to glean information: free resolutions of $M$ and vector bundle resolutions of its sheafification. Each approach comes with its own challenges. There is geometric information that free resolutions fail to encode, while vector bundle resolutions can resist study using algebraic and combinatorial techniques. Recently, Berkesch, Erman, and Smith introduced virtual resolutions, which capture desirable geometric information and are also amenable to algebraic and combinatorial study. The theory of virtual resolutions includes a notion of a virtually Cohen--Macaulay property, though tools for assessing which modules are virtually Cohen--Macaulay have only recently started to be developed.
In this paper, we continue this research program in two related ways. The first is that, when $X$ is a product of projective spaces, we produce a large new class of virtually Cohen--Macaulay Stanley--Reisner rings, which we show to be virtually Cohen--Macaulay via explicit constructions of appropriate virtual resolutions reflecting the underlying combinatorial structure. The second is that, for an arbitrary smooth projective toric variety $X$, we develop homological tools for assessing the virtual Cohen--Macaulay property. Some of these tools give exclusionary criteria, and others are constructive methods for producing suitably short virtual resolutions. We also use these tools to establish relationships among the arithmetically, geometrically, and virtually Cohen--Macaulay properties.
Tropical compactification via Ganter's algorithm

We describe a canonical compactification of a polyhedral complex in Euclidean space. When the recession cones of the polyhedral complex form a fan, the compactified polyhedral complex is a subspace of a tropical toric variety. In this case, the procedure is analogous to the tropical compactifications of subvarieties of tori.
We give an analysis of the combinatorial structure of the compactification and show that its Hasse diagram can be computed via Ganter's algorithm. Our algorithm is implemented in and shipped with polymake.
Algebraic geometry of discrete interventional models

We investigate the algebra and geometry of general interventions in discrete DAG models. To this end, we introduce a theory for modeling soft interventions in the more general family of staged tree models and develop the formalism to study these models as parametrized subvarieties of a product of probability simplices. We then consider the problem of finding their defining equations, and we derive a combinatorial criterion for identifying interventional staged tree models for which the defining ideal is toric. We apply these results to the class of discrete interventional DAG models and establish a criteria to determine when these models are toric varieties.
Gorenstein Fano toric degenerations
We propose a refined but natural notion of toric degenerations that respect a given embedding and show that within this framework a Gorenstein Fano variety can only be degenerated to a Gorenstein Fano toric variety if it is embedded via its anticanonical embedding. This also gives a precise criterion for reflexive polytopes to appear, which might be required for applications in mirror symmetry. For the proof of this statement we will study polytopes whose polar dual is a lattice polytope. As a byproduct we generalize a connection between the number of lattice points in a rational convex polytope and the Euler characteristic of an associated torus invariant rational Weil divisor, allowing us to show that Ehrhart-Macdonald Reciprocity and Serre Duality are equivalent statements for a broad class of varieties. Additionally, we conjecture a necessary and sufficient condition for the Ehrhart quasi-polynomial of a rational convex polytope to be a polynomial. Finally, we show that the anticanonical line bundle on a Gorenstein Fano variety with at worst rational singularities is uniquely determined by a combinatorial condition of its Hilbert polynomial.
