In a categorification of skew-symmetric cluster algebras, each cluster variable corresponds with an indecomposable module over the associated Jacobian algebra. Buan, Marsh and Reiten studied when the denominator vector of each cluster variable in an acyclic cluster algebra coincides with the dimension vector of the corresponding module. In this paper, we give analogues of their results for cluster algebras from triangulated surfaces by comparing two kinds of intersection numbers of tagged arcs.
Discrete Differential Geometry and Cluster Algebras via TCD maps
In this PhD thesis we develop the frame work of triple crossing diagram maps (TCD maps), which describes constrained configurations of points in projective spaces and discrete dynamics on these configurations. We are able to capture the constraints and dynamics of a large list of examples that occur in discrete differential geometry (DDG), discrete integrable systems and exactly solvable models. We explain how to apply various geometric operations to TCD maps, including projections, intersections with hyperplanes and projective dualization. In fact, we show how many examples in the literature are related by the aforementioned operations. Moreover, we introduce a hierarchy of cluster structures on TCD maps, thus answering the open question how objects of DDG relate to cluster structures. At the same time, the general cluster structure reproduces cluster structures known for the pentagram map, T-graphs and t-embeddings. We also explain how the cluster structures behave under geometric operations. Via the cluster structures, the TCD maps are also related to the probabilistic dimer model. The spanning tree model and the Ising model can be obtained as special cases of the dimer model, and we investigate how these special cases relate to geometry. This also leads to two new incidence theorems in relation to quadrics and null-polarities in $\mathbb C \mathrm P^3$. Finally, we also show how TCD maps relate to the Fock-Goncharov moduli spaces of projective flag configurations.
On the properties of acyclic sign-skew-symmetric cluster algebras
We study the tropical dualities and properties of exchange graphs for the totally sign-skew-symmetric cluster algebra under a condition. We prove that the condition always holds for acyclic cluster algebras, then all results hold for the acyclic case.

We give a precise definition of folded quivers and folded cluster algebras. We give many examples of including some with finite mutation structure that do not have analogues in the unfolded cases. We relate these examples to the finite mutation type quivers $X_6$ and $X_7$. We also construct a folded cluster algebra associated to triangulations of punctured surface which allow for triangulations self-folded triangles. We give a simple construction of a folded cluster algebra for which the cluster complex is a generalized permutohedron.
Shard modules
Motivated by the goal of studying cluster algebras in infinite type, we study the stability domains of modules for the preprojective algebra in the corresponding infinite types. Specifically, we study real bricks: those modules whose endomorphism algebra is a division ring and which have no self-extensions. We define "shard modules" to be those real bricks whose stability domain is as large as possible (meaning, of dimension one less than the rank of the preprojective algebra). We show that all real bricks are obtained by applying the Baumann-Kamnitzer reflection functors to simple modules, and we give a recursive formula for the stability domain of a real brick. We show that shard modules are in bijection with Nathan Reading's "shards", and that their stability domains are the shards; we also establish many foundational results about shards in infinite type which have not previously appeared in print. With an eye toward applications to cluster algebras, our paper is written to handle skew-symmetrizable as well as skew-symmetric exchange matrices, and we therefore discuss the basics of the theory of species for preprojective algebras. We also give some counterexamples to show ways in which infinite type is more subtle than the well-studied finite type cases.
Tropical Geometry, Quantum Affine Algebras, and Scattering Amplitudes
The goal of this paper is to make a connection between tropical geometry, representations of quantum affine algebras, and scattering amplitudes in physics. The connection allows us to study important and difficult questions in these areas:
(1) We give a systematic construction of prime modules (including prime non-real modules) of quantum affine algebras using tropical geometry. We also introduce new objects which generalize positive tropical Grassmannians.
(2) We propose a generalization of Grassmannian string integrals in physics, in which the integrand is no longer a finite, but rather an infinite product indexed by prime modules of a quantum affine algebra. We give a general formula of $u$-variables using prime tableaux (corresponding to prime modules of quantum affine algebras of type $A$) and Auslander-Reiten quivers of Grassmannian cluster categories.
(3) We study limit $g$-vectors of cluster algebras. This is another way to obtain prime non-real modules of quantum affine algebras systematically. Using limit $g$-vectors, we construct new examples of non-real modules of quantum affine algebras.
Duality and Macdonald difference operators
This note summarizes certain properties common to Macdonald, Koornwinder and Arthamonov-Shakirov $q$-difference operators, relating to the duality or bi-spectrality properties of their eigenfunctions. This results in Pieri operators which, in the $q$-Whittaker limit, are relativistic difference Toda type Hamiltonians which have a related quantum cluster algebra structure known as the quantum Q-system. The genus-2 result explained here is new.
Train track combinatorics and cluster algebras
The concepts of train track was introduced by W. P. Thurston to study the measured foliations/laminations and the pseudo-Anosov mapping classes on a surface. In this paper, we translate some concepts of train tracks into the language of cluster algebras using the Goncharov--Shen's potential function [GS15]. Through this translation, we prove the sign stability [IK21] of the general pseudo-Anosov mapping classes.
F-Polynomials of Donaldson-Thomas Transformations
$F$-polynomials are integer coefficient polynomials encoding the mutations of cluster variables inside a cluster algebra. In this article, we study the $F$-polynomials associated with the action of Donaldson-Thomas transformations on cluster variables. For acyclic quivers, quivers of surface types, and quivers associated with triples of flags, we give explicit descriptions of their Donaldson-Thomas $F$-polynomials in terms of generating functions for ideals inside a labeled poset. We also describe the combinatorial procedure needed to modify these labeled posets to obtain Donaldson-Thomas $F$-polynomials for full subquivers and triangular extensions.
Ptolemy Relation and Friends
In recent decades, identities similar to the one in the Ptolemy's theorem started to pop up in many fields in connection to the notion of cluster algebras introduced and studied since 2000 by Fomin and Zelevinsky. In this brief note we will try to describe several animals from this big and rich zoo.
The note was written for the Association for Mathematical Research (AMR) "Reviews of Classic Results" series.
Perfect matching problems in cluster algebras and number theory
This paper is a slightly extended version of the talk I gave at the Open Problems in Algebraic Combinatorics conference at the University of Minnesota in May 2022.
We introduce two strict order relations on lattice paths and formulate several open problems. The topic is related to Markov numbers, the Lagrange spectrum, snake graphs and the cluster algebra of the once punctured torus.
Our lattice paths are required to proceed by North and East steps and never go over the diagonal. To define the order relations, we first construct a snake graph $\mathcal{G}(ω)$ and a band graph $\overline{\mathcal{G}(ω)}$ for every such lattice path $ω$. The first order relation $<_M$ is given by the number of perfect matchings of the snake graphs. The second order relation $<_L$ is given by the Lagrange number of a quadratic irrational associated to the band graph.
Bracelets bases are theta bases
The skein algebra of a marked surface, possibly with punctures, admits the basis of (tagged) bracelet elements constructed by Fock-Goncharov and Musiker-Schiffler-Williams. As a cluster algebra, it also admits the theta basis of Gross-Hacking-Keel-Kontsevich, quantized by Davison-Mandel. We show that these two bases coincide (with a caveat for notched arcs in once-punctured tori). In unpunctured cases, one may consider the quantum skein algebra. We show that the quantized bases also coincide. Even for cases with punctures, we define quantum bracelets for the cluster algebras with coefficients, and we prove that these are again theta functions. On the corresponding cluster Poisson varieties (parameterizing framed $PGL_2$-local systems), we prove in general that the canonical coordinates of Fock-Goncharov, quantized by Bonahon-Wong and Allegretti-Kim, coincide with the associated (quantum) theta functions. Long-standing conjectures on strong positivity and atomicity follow as corollaries. Of potentially independent interest, we examine the behavior of cluster scattering diagrams under folding.
A refined multiplication formula for cluster characters
We obtain a multiplication formula for cluster characters on (stably) 2-Calabi-Yau (Frobenius or) triangulated categories. This formula generalizes those known for arbitrary pairs of objects and for Auslander-Reiten triangles. As an application, we show that for cluster algebras of acyclic types, specialization of a cluster variable to 1 sends all cluster variables to elements of a cluster algebra of smaller rank. We also obtain application to the reduction of friezes of acyclic type.
Intersection vectors over tilings with applications to gentle algebras and cluster algebras
It is proved that a multiset of permissible arcs over a tiling is uniquely determined by its intersection vector under a mild condition. This generalizes a classical result over marked surfaces with triangulations. We apply this result to study $τ$-tilting theory of gentle algebras and denominator conjecture in cluster algebras. In the case of gentle algebras, it is proved that different $τ$-rigid $A$-modules over a gentle algebra $A$ have different dimension vectors if and only if $A$ has no even oriented cycle with full relations. For cluster algebras, the denominator conjecture has been established for cluster algebras of type $\mathbb{A}\mathbb{B}\mathbb{C}$.
Weak friezes and frieze pattern determinants

Frieze patterns have been introduced by Coxeter in the 1970's and have recently attracted renewed interest due to their close connection with Fomin-Zelevinsky's cluster algebras. Frieze patterns can be interpreted as assignments of values to the diagonals of a triangulated polygon satisfying certain conditions for crossing diagonals (Ptolemy relations). Weak friezes, as introduced by Canakci and Jorgensen, are generalizing this concept by allowing to glue dissected polygons so that the Ptolemy relations only have to be satisfied for crossings involving one of the gluing diagonals. To any frieze pattern one can associate a symmetric matrix using a triangular fundamental domain of the frieze pattern in the upper and lower half of the matrix and putting zeroes on the diagonal. Broline, Crowe and Isaacs have found a formula for the determinants of these matrices and their work has later been generalized in various directions by other authors. These frieze pattern determinants are the main focus of our paper. As our main result we show that this determinant behaves well with respect to gluing weak friezes: the determinant is the product of the determinants for the pieces glued, up to a scalar factor coming from the gluing diagonal. Then we give several applications of this result, showing that formulas from the literature, obtained by Broline-Crowe-Isaacs, Baur-Marsh, Bessenrodt-Holm-Jorgensen and Maldonado can all be obtained as consequences of our result.

Classification of cluster variables in cluster algebras (in particular, Grassmannian cluster algebras) is an important problem, which has direct application to computations of scattering amplitudes in physics. In this paper, we apply the tableaux method to classify cluster variables in Grassmannian cluster algebras $\mathbb{C}[Gr(k,n)]$ up to $(k,n)=(3,12), (4,10)$, or $(4,12)$ up to a certain number of columns of tableaux, using HPC clusters. These datasets are made available on GitHub. Supervised and unsupervised machine learning methods are used to analyse this data and identify structures associated to tableaux corresponding to cluster variables. Conjectures are raised associated to the enumeration of tableaux at each rank and the tableaux structure which creates a cluster variable, with the aid of machine learning.

We introduce a superanalogue of the classical Markov equation. This equation characterizes the ``shadow Markov numbers'' recently considered by one of us. We show that this equation is characterized by invariance by cluster algebra mutations.
Lattice structure in cluster algebra of finite type and non-simply-laced Ingalls-Thomas bijection
In this paper, we demonstrate that the lattice structure of a set of clusters in a cluster algebra of finite type is anti-isomorphic to the torsion lattice of a certain Geiss-Leclerc-Schröer (GLS) path algebra and to the $c$-Cambrian lattice. We prove this by explicitly describing the exchange quivers of cluster algebras of finite type. Specifically, we prove that these quivers are anti-isomorphic to those formed by support $τ$-tilting modules in GLS path algebras and to those formed by $c$-clusters consisting of almost positive roots.

We give two new combinatorial methods for computing cluster expansion formulas for arcs coming from possibly punctured surfaces. The first is by using $T$-walks, an extension of the $T$-path model for unpunctured surfaces to general surfaces. We also introduce a new way of generating $T$-paths. The second method is by using order ideals of labeled posets associated to arcs. We also use the theory of oriented posets to give a quick way to calculate the expressions using $2$ by $2$ matrices. The techniques introduced are applicable to different settings in cluster algebras and beyond.
Mixed Dimer Configuration Model in Type $D$ Cluster Algebras II: Beyond the Acyclic Case

This is a sequel to the second and third author's Mixed Dimer Configuration Model in Type $D$ Cluster Algebras where we extend our model to work for quivers that contain oriented cycles. Namely, we extend a combinatorial model for $F$-polynomials for type $D_n$ using dimer and double dimer configurations. In particular, we give a graph theoretic recipe that describes which monomials appear in such $F$-polynomials, as well as a graph theoretic way to determine the coefficients of each of these monomials. To prove this formula, we provide an explicit bijection between mixed dimer configurations and dimension vectors of submodules of an indecomposable Jacobian algebra module.
