Dimer face polynomials in knot theory and cluster algebras
The set of perfect matchings of a connected bipartite plane graph $G$ has the structure of a distributive lattice, as shown by Propp, where the partial order is induced by the height of a matching. In this article, our focus is the dimer face polynomial of $G$, which is the height generating function of all perfect matchings of $G$. We connect the dimer face polynomial on the one hand to knot theory, and on the other to cluster algebras. We show that certain dimer face polynomials are multivariate generalizations of Alexander polynomials of links, highlighting another combinatorial view of the Alexander polynomial. We also show that an arbitrary dimer face polynomial is an $F$-polynomial in the cluster algebra whose initial quiver is dual to the graph $G$. As a result, we recover a recent representation theoretic result of Bazier-Matte and Schiffler that connects $F$-polynomials and Alexander polynomials, albeit from a very different, dimer-based perspective. As another application of our results, we also show that all nonvanishing Plücker coordinates on open positroid varieties are cluster monomials.

Log-concavity of cluster algebras of type $A_n$
Okounkov [Oko03] conjectured the log-concavity about the structure constants for many interesting basis from representation theory. For the cluster algebra, Gross, Hacking, Keel, Kontsevich [GHKK18] introduced the atomic theta basis. We prove that the coefficients of the exponents of any cluster variable of type $A_n$ are log-concave. We show that the structure constants for theta basis of type $A_2$ are log-concave. As for larger generality, we conjecture that the log-concavity of the structure constants for theta basis of the cluster algebra.

Denominator conjecture for some surface cluster algebras
The denominator conjecture, proposed by Fomin and Zelevinsky, says that for a cluster algebra, the cluster monomials are uniquely determined by their denominator vectors with respect to an initial cluster. In this paper, for a cluster algebra from a marked surface with at least three boundary marked points, we establish this conjecture with respect to a given strong admissible tagged triangulation.

Positivity for quantum cluster algebras from orbifolds
Let $(S,M,U)$ be a marked orbifold with or without punctures and let $\mathcal A_v$ be a quantum cluster algebra from $(S,M,U)$ with arbitrary coefficients and quantization. We provide combinatorial formulas for quantum Laurent expansion of quantum cluster variables of $\mathcal A_v$ concerning an arbitrary quantum seed. Consequently, the positivity for the quantum cluster algebra $\mathcal A_v$ is proved.

Knot theory and cluster algebras II: The knot cluster
To every knot (or link) diagram K, we associate a cluster algebra A that contains a cluster x with the property that every cluster variable in x specializes to the Alexander polynomial of K. We call x the knot cluster of A. Furthermore, there exists a cluster automorphism of A of order two that maps the initial cluster to the cluster x. We realize this connection between knot theory and cluster algebras in two ways. In our previous work, we constructed indecomposable representations T(i) of the initial quiver Q of the cluster algebra A. Modulo the removal of 2-cycles, the quiver Q is the incidence quiver of the segments in K, and the representation T(i) of Q is built by taking successive boundaries of K cut open at the i-th segment. The relation to the Alexander polynomial stems from an isomorphism between the submodule lattice of T(i) and the lattice of Kauffman states of K relative to segment i. In the current article, we identify the knot cluster x in A via a sequence of mutations that we construct from a sequence of bigon reductions and generalized Reidemeister III moves on the diagram K. On the level of diagrams, this sequence first reduces K to the Hopf link, then reflects the Hopf link to its mirror image, and finally rebuilds (the mirror image of) K by reversing the reduction. We show that every diagram of a prime link admits such a sequence. We further prove that the cluster variables in x have the same F-polynomials as the representations T(i). This establishes the important fact that our representations T(i) do indeed correspond to cluster variables in A. But it even establishes the much stronger result that these cluster variables are all compatible, in the sense that they form a cluster. We also prove that the representations T(i) have the following symmetry property. For all vertices i,j of Q, the dimension of T(i) at j is equal to the dimension of T(j) at i.

Cluster expansion formulas and perfect matchings for type B and C
Published in Journal of Algebraic Combinatorics 62.40 (2025) • View PublicationBIB
Let $\mathbf{P}_{2n+2}$ be the regular polygon with $2n+2$ vertices, and let $θ$ be the rotation of 180$^\circ$. Fomin and Zelevinsky proved that $θ$-invariant triangulations of $\mathbf{P}_{2n+2}$ are in bijection with the clusters of cluster algebras of type $B_n$ or $C_n$. Furthermore, cluster variables correspond to the orbits of the action of $θ$ on the diagonals of $\mathbf{P}_{2n+2}$. In this paper, we associate a labeled modified snake graph $\mathcal{G}_{ab}$ to each $θ$-orbit $[a,b]$, and we get the cluster variables of type $B_n$ and $C_n$ which correspond to $[a,b]$ as perfect matching Laurent polynomials of $\mathcal{G}_{ab}$. This extends the work of Musiker for cluster algebras of type B and C to every seed.

Matroids arisen from seeds
This study aims to shed light on new (sub)classes of matroids originating from cluster algebras and investigate their properties. We focus on what we call cluster matroids and build some results on them. Then, we point out a relationship between these kinds of matroids and uniform matroids and study their minors.
Cluster Monomials in Graph Laurent Phenomenon Algebras
Published in Algebraic Combinatorics, Volume 8 (2025) no. 4, pp. 997-1019 • View PublicationBIB
Laurent phenomenon algebras, first introduced by Lam and Pylyavskyy, are a generalization of cluster algebras that still possess many salient features of cluster algebras. Graph Laurent phenomenon algebras, defined by Lam and Pylyavskyy, are a subclass of Laurent phenomenon algebras whose structure is given by the data of a directed graph. In this paper, we prove that the cluster monomials of a graph Laurent phenomenon algebra form a linear basis, as conjectured by Lam and Pylyavskyy and analogous to a result for cluster algebras by Caldero and Keller. We also prove that, if the graph is a bidirected tree, the coefficients of the expansion of any monomial in terms of cluster monomials are nonnegative.

Broken lines and compatible pairs for rank 2 quantum cluster algebras
There have been several combinatorial constructions of universally positive bases in cluster algebras, and these same combinatorial objects play a crucial role in the known proofs of the famous positivity conjecture for cluster algebras. The greedy basis was constructed in rank $2$ by Lee-Li-Zelevinsky using compatible pairs on Dyck paths. The theta basis, introduced by Gross-Hacking-Keel-Kontsevich, has elements expressed as a sum over broken lines on scattering diagrams. It was shown by Cheung-Gross-Muller-Musiker-Rupel-Stella-Williams that these bases coincide in rank $2$ via algebraic methods, and they posed the open problem of giving a combinatorial proof by constructing a (weighted) bijection between compatible pairs and broken lines. We construct a quantum-weighted bijection between compatible pairs and broken lines for the quantum type $A_2$ and the quantum Kronecker cluster algebras. By specializing the quantum parameter, this handles the problem of Cheung et al. for skew-symmetric cluster algebras of finite and affine type. For cluster monomials in skew-symmetric rank-$2$ cluster algebras, we construct a quantum-weighted bijection between positive compatible pairs (which comprise almost all compatible pairs) and broken lines of negative angular momentum.

A topology on the poset of quiver mutation classes
To better understand mutation-invariant and hereditary properties of quivers (and more generally skew-symmetrizable matrices), we have constructed a topology on the set of all mutation classes of quivers which we call the mutation class topology. This topology is the Alexandrov topology induced by the poset structure on the set of mutation classes of quivers from the partial order of quiver embedding. The closed sets of our topology -- equivalently, the lower sets of the poset -- are in bijective correspondence with mutation-invariant and hereditary properties of quivers. We show that this space is strictly $T_0$, connected, non-Noetherian, and that every open set is dense. We close by providing open questions from cluster algebra theory in the setting of the mutation class topology and some directions for future research.

A categorification of cluster algebras of type B and C through symmetric quivers
Published in Journal of Algebra 664 (2025) 1-41 • View PublicationBIB
We express cluster variables of type $B_n$ and $C_n$ in terms of cluster variables of type $A_n$. Then we associate a cluster tilted bound symmetric quiver $Q$ of type $A_{2n-1}$ to any seed of a cluster algebra of type $B_n$ and $C_n$. Under this correspondence, cluster variables of type $B_n$ (resp. $C_n$) correspond to orthogonal (resp. symplectic) indecomposable representations of $Q$. We find a Caldero-Chapoton map in this setting. We also give a categorical interpretation of the cluster expansion formula in the case of acyclic quivers.

Integrable systems and cluster algebras
We review several constructions of integrable systems with an underlying cluster algebra structure, in particular the Gekhtman-Shapiro-Tabachnikov-Vainshtein construction based on perfect networks and the Goncharov-Kenyon approach based on the dimer model. We also discuss results of Galashin and Pylyavskyy on integrability of T-systems.

Entropy of cluster DT transformations and the finite-tame-wild trichotomy of acyclic quivers
The cluster algebra associated with an acyclic quiver has a special mutation loop $τ$, called the cluster Donaldson--Thomas (DT) transformation, related to the Auslander--Reiten translation. In this paper, we characterize the finite-tame-wild trichotomy for acyclic quivers by the sign stability of $τ$ introduced in [IK21] and its cluster stretch factor. As an application, we compute several kinds of entropies of $τ$ and other mutation loops. In particular, we show that the algebraic and categorical entropies of $τ$ are commonly given by the logarithm of the spectral radius of the Coxeter matrix associated with the quiver, and that any mutation loop of finite or tame acyclic quivers have zero algebraic entropy.

New cluster algebras from old: integrability beyond Zamolodchikov periodicity
We consider discrete dynamical systems obtained as deformations of mutations in cluster algebras associated with finite-dimensional simple Lie algebras. The original (undeformed) dynamical systems provide the simplest examples of Zamolodchikov periodicity: they are affine birational maps for which every orbit is periodic with the same period. Following on from preliminary work by one of us with Kouloukas, here we present integrable maps obtained from deformations of cluster mutations related to the following simple root systems: $A_3$, $B_2$, $B_3$ and $D_4$. We further show how new cluster algebras arise, by considering Laurentification, that is, a lifting to a higher-dimensional map expressed in a set of new variables (tau functions), for which the dynamics exhibits the Laurent property. For the integrable map obtained by deformation of type $A_3$, which already appeared in our previous work, we show that there is a commuting map of Quispel-Roberts-Thompson (QRT) type which is built from a composition of mutations and a permutation applied to the same cluster algebra of rank 6, with an additional 2 frozen variables. Furthermore, both the deformed $A_3$ map and the QRT map correspond to addition of a point in the Mordell-Weil group of a rational elliptic surface of rank two, and the underlying cluster algebra comes from a quiver that mutation equivalent to the $q$-Painlevé III quiver found by Okubo. The deformed integrable maps of types $B_2$, $B_3$ and $D_4$ are also related to elliptic surfaces. From a dynamical systems viewpoint, the message of the paper is that special families of birational maps with completely periodic dynamics under iteration admit natural deformations that are aperiodic yet completely integrable.
Super Caldero--Chapoton map for type $A$
One can explicitly compute the generators of a surface cluster algebra either combinatorially, through dimer covers of snake graphs, or homologically, through the CC-map applied to indecomposable modules over the appropriate algebra. Recent work by Musiker, Ovenhouse and Zhang used Penner and Zeitlin's decorated super Teichm{ü}ller theory to define a super version of the cluster algebra of type $A$ and gave a combinatorial formula to compute the even generators. We extend this theory by giving a homological way of explicitly computing these generators by defining a super CC-map for type $A$.
A cluster of results on amplituhedron tiles
The amplituhedron is a mathematical object which was introduced to provide a geometric origin of scattering amplitudes in $\mathcal{N}=4$ super Yang Mills theory. It generalizes \emph{cyclic polytopes} and the \emph{positive Grassmannian}, and has a very rich combinatorics with connections to cluster algebras. In this article we provide a series of results about tiles and tilings of the $m=4$ amplituhedron. Firstly, we provide a full characterization of facets of BCFW tiles in terms of cluster variables for $\mbox{Gr}_{4,n}$. Secondly, we exhibit a tiling of the $m=4$ amplituhedron which involves a tile which does not come from the BCFW recurrence -- the \emph{spurion} tile, which also satisfies all cluster properties. Finally, strengthening the connection with cluster algebras, we show that each standard BCFW tile is the positive part of a cluster variety, which allows us to compute the canonical form of each such tile explicitly in terms of cluster variables for $\mbox{Gr}_{4,n}$. This paper is a companion to our previous paper ``Cluster algebras and tilings for the $m=4$ amplituhedron''.

Associahedra as moment polytopes
Generalized associahedra are a well-studied family of polytopes associated to a finite-type cluster algebra and choice of starting cluster. We show that the generalized associahedra constructed by Padrol, Palu, Pilaud, and Plamondon, building on ideas from Arkani-Hamed, Bai, He, and Yan, can be naturally viewed as moment polytopes for an open patch of the quotient of the cluster A-variety with universal coefficients by its maximal natural torus action. We prove our result by showing that the construction of Padrol, Palu, Pilaud, and Plamondon can be understood on the basis of the way that moment polytopes behave under symplectic reduction.

Mutation invariants of cluster algebras of rank 2
We consider the mutation invariants of cluster algebras of rank 2. We characterize the mutation invariants of finite type. Two examples are provided for the affine type and we prove the non-existence of Laurent mutation invariants of non-affine type. As an application, a class of Diophantine equations encoded with cluster algebras are studied.

Cluster categories for completed infinity-gons I: Categorifying triangulations
Published in J. Lond. Math. Soc. 111 (2025), Paper No. e70092 • View PublicationBIB
Paquette and Yıldırım recently introduced triangulated categories of arcs in completed infinity-gons, which are discs with an infinite closed set of marked points on their boundary. These categories have many features in common with the cluster categories associated to discs with different sets of marked points. In particular, they have (weak) cluster-tilting subcategories, which Paquette and Yıldırım show are in bijection with very special triangulations of the disc. This is in contrast to Igusa and Todorov's earlier work in the uncompleted case, in which every triangulation corresponds to a weak cluster-tilting subcategory. In this paper, we replace the triangulated structure of Paquette and Yıldırım's category by an extriangulated substructure and prove that, with this structure, the weak cluster-tilting subcategories are once again in bijection with triangulations. We further show that functorial finiteness of a weak cluster-tilting subcategory is equivalent to a very mild condition on the triangulation, which also appears in Çanakçı and Felikson's study of infinite rank cluster algebras from Teichmüller theory. By comparison with the combinatorics of triangulations, we are also able to characterise when weak cluster-tilting subcategories can be mutated in this new extriangulated category.

Polytope realization of cluster structures
Based on the construction of polytope functions and several results about them in [LP], we take a deep look on their mutation behaviors to find a link between a face of a polytope and a sub-cluster algebra of the corresponding cluster algebra. This find provides a way to induce a mutation sequence in a sub-cluster algebra from that in the cluster algebra in totally sign-skew-symmetric case analogous to that achieved via cluster scattering diagram in skew-symmetrizable case by [GHKK] and [M]. With this, we are able to generalize compatibility degree in [CL] and then obtain an equivalent condition of compatibility which does not rely on clusters and thus can be generalized for all polytope functions. Therefore, we could regard compatibility as an intrinsic property of variables, which explains the unistructurality of cluster algebras. According to such cluster structure of polytope functions, we construct a fan $\mathcal{C}$ containing all cones in the $g$-fan. On the other hand, we also find a realization of $G$-matrices and $C$-matrices in polytopes by the mutation behaviors of polytopes, which helps to generalize the dualities between $G$-matrices and $C$-matrices introduced in [NZ] and leads to another polytope explanation of cluster structures. This allows us to construct another fan $\mathcal{N}$ which also contains all cones in the $g$-fan.
