A Note on Encodings of Phylogenetic Networks of Bounded Level
Published • View Publication • BIB
Driven by the need for better models that allow one to shed light into the question how life's diversity has evolved, phylogenetic networks have now joined phylogenetic trees in the center of phylogenetics research. Like phylogenetic trees, such networks canonically induce collections of phylogenetic trees, clusters, and triplets, respectively. Thus it is not surprising that many network approaches aim to reconstruct a phylogenetic network from such collections. Related to the well-studied perfect phylogeny problem, the following question is of fundamental importance in this context: When does one of the above collections encode (i.e. uniquely describe) the network that induces it? In this note, we present a complete answer to this question for the special case of a level-1 (phylogenetic) network by characterizing those level-1 networks for which an encoding in terms of one (or equivalently all) of the above collections exists. Given that this type of network forms the first layer of the rich hierarchy of level-k networks, k a non-negative integer, it is natural to wonder whether our arguments could be extended to members of that hierarchy for higher values for k. By giving examples, we show that this is not the case.

The poset of bipartitions
Published in Europ. J. Combin. 32 (2011), 1253-1281 • View Publication • BIB
Bipartitional relations were introduced by Foata and Zeilberger in their characterization of relations which give rise to equidistribution of the associated inversion statistic and major index. We consider the natural partial order on bipartitional relations given by inclusion. We show that, with respect to this partial order, the bipartitional relations on a set of size $n$ form a graded lattice of rank $3n-2$. Moreover, we prove that the order complex of this lattice is homotopy equivalent to a sphere of dimension $n-2$. Each proper interval in this lattice has either a contractible order complex, or it is isomorphic to the direct product of Boolean lattices and smaller lattices of bipartitional relations. As a consequence, we obtain that the Möbius function of every interval is 0, 1, or -1. The main tool in the proofs is discrete Morse theory as developed by Forman, and an application of this theory to order complexes of graded posets, designed by Babson and Hersh, in the extended form of Hersh and Welker.
The number of extreme points of tropical polyhedra
Published in Journal of Combinatorial Theory, Series A, Volume 118, Issue 1, January 2011, Pages 162-189 • View Publication • BIB
The celebrated upper bound theorem of McMullen determines the maximal number of extreme points of a polyhedron in terms of its dimension and the number of constraints which define it, showing that the maximum is attained by the polar of the cyclic polytope. We show that the same bound is valid in the tropical setting, up to a trivial modification. Then, we study the natural candidates to be the maximizing polyhedra, which are the polars of a family of cyclic polytopes equipped with a sign pattern. We construct bijections between the extreme points of these polars and lattice paths depending on the sign pattern, from which we deduce explicit bounds for the number of extreme points, showing in particular that the upper bound is asymptotically tight as the dimension tends to infinity, keeping the number of constraints fixed. When transposed to the classical case, the previous constructions yield some lattice path generalizations of Gale's evenness criterion.

A product of integer partitions
I present a bijection on integer partitions that leads to recursive expressions, closed formulae and generating functions for the cardinality of certain sets of partitions of a positive integer $n$. The bijection leads also to a product on partitions that is associative with a natural grading thus defining a free associative algebra on the set of integer partitions. As an outcome of the computations, certain sets of integers appear that I call difference sets and the product of the integers in a difference set is an invariant for a family of sets of partitions. The main combinatorial objects used in these constructions are the central hooks of the Ferrers diagrams of partitions.
Frises
Each acyclic graph, and more generally, each acyclic orientation of the graph associated to a Cartan matrix, allows to define a so-called frise; this is a collection of sequences over the positive natural numbers, one for each vertex of the graph. We prove that if these sequences satisfy a linear recurrence, then the Cartan matrix is of Dynkin type (if the sequences are bounded) or of Euclidean type (if the sequences are unbounded). We prove the converse in all cases, except for the exceptional Euclidean Cartan matrices; we show even that the sequences are rational over the positive natural numbers. We generalize these results by considering frises with variables; as a byproduct we obtain, for the Dynkin and Euclidean type A cases, explicit formulas for the cluster variables, over the semiring of Laurent polynomials over the positive natural numbers generated by the initial variables (which explains simultaneously positivity and the Laurent phenomenon). The general tool are the so-called SL_2-tilings of the plane; these are fillings of the whole discrete plane by elements of a ring, in such a way that each 2 by 2 connected submatrix is of determinant 1.
Enumeration of non-crossing pairings on bit strings
Published • View Publication • BIB
A non-crossing pairing on a bitstring matches 1s and 0s in a manner such that the pairing diagram is nonintersecting. By considering such pairings on arbitrary bitstrings $1^{n_1} 0^{m_1} ... 1^{n_r} 0^{m_r}$, we generalize classical problems from the theory of Catalan structures. In particular, it is very difficult to find useful explicit formulas for the enumeration function $φ(n_1, m_1, ..., n_r, m_r)$, which counts the number of pairings as a function of the underlying bitstring. We determine explicit formulas for $φ$, and also prove general upper bounds in terms of Fuss-Catalan numbers by relating non-crossing pairings to other generalized Catalan structures (that are in some sense more natural). This enumeration problem arises in the theory of random matrices and free probability.

Tiling bijections between paths and Brauer diagrams
Published in Journal of Algebraic Combinatorics (2011) 33, no. 3, 427-453 • View Publication • BIB
There is a natural bijection between Dyck paths and basis diagrams of the Temperley-Lieb algebra defined via tiling. Overhang paths are certain generalisations of Dyck paths allowing more general steps but restricted to a rectangle in the two-dimensional integer lattice. We show that there is a natural bijection, extending the above tiling construction, between overhang paths and basis diagrams of the Brauer algebra.

On embedded trees and lattice paths
Published • View Publication • BIB
Bouttier, Di Francesco and Guitter introduced a method for solving certain classes of algebraic recurrence relations arising the context of embedded trees and map enumeration. The aim of this note is to apply this method to three problems. First, we discuss a general family of embedded binary trees, trying to unify and summarize several enumeration results for binary tree families, and also to add new results. Second, we discuss the family of embedded $d$-ary trees, embedded in the plane in a natural way. Third, we show that several enumeration problems concerning simple families of lattice paths can be solved without using the kernel method by regarding simple families of lattice paths as degenerated families of embedded trees.

Total positivity in loop groups II: Chevalley generators
Published • View Publication • BIB
This is the second in a series of papers developing a theory of total positivity for loop groups. In this paper, we study infinite products of Chevalley generators. We show that the combinatorics of infinite reduced words underlies the theory, and develop the formalism of infinite sequences of braid moves, called a braid limit. We relate this to a partial order, called the limit weak order, on infinite reduced words. The limit semigroup generated by Chevalley generators has a transfinite structure. We prove a form of unique factorization for its elements, in effect reducing their study to infinite products which have the order structure of the natural numbers. For the latter infinite products, we show that one always has a factorization which matches an infinite Coxeter element. One of the technical tools we employ is a totally positive exchange lemma which appears to be of independent interest. This result states that the exchange lemma (in the context of Coxeter groups) is compatible with total positivity in the form of certain inequalities.
Linear time equivalence of Littlewood--Richardson coefficient symmetry maps
Published in Discrete Math. Theor. Comput. Sci. Proceedings, 21st International Conference on Formal Power Series and Algebraic Combinatorics (FPSAC 2009), (2009), 127-144 • View Publication • BIB
Benkart, Sottile, and Stroomer have completely characterized by Knuth and dual Knuth equivalence a bijective proof of the conjugation symmetry of the Littlewood-Richardson coefficients. Tableau-switching provides an algorithm to produce such a bijective proof. Fulton has shown that the White and the Hanlon-Sundaram maps are versions of that bijection. In this paper one exhibits explicitly the Yamanouchi word produced by that conjugation symmetry map which on its turn leads to a new and very natural version of the same map already considered independently. A consequence of this latter construction is that using notions of Relative Computational Complexity we are allowed to show that this conjugation symmetry map is linear time reducible to the Schutzenberger involution and reciprocally. Thus the Benkart-Sottile-Stroomer conjugation symmetry map with the two mentioned versions, the three versions of the commutative symmetry map, and Schutzenberger involution, are linear time reducible to each other. This answers a question posed by Pak and Vallejo.

Tree Orbits under Permutation Group Action: Algorithm, Enumeration and Application to Viral Assembly
This paper uses combinatorics and group theory to answer questions about the assembly of icosahedral viral shells. Although the geometric structure of the capsid (shell) is fairly well understood in terms of its constituent subunits, the assembly process is not. For the purpose of this paper, the capsid is modeled by a polyhedron whose facets represent the monomers. The assembly process is modeled by a rooted tree, the leaves representing the facets of the polyhedron, the root representing the assembled polyhedron, and the internal vertices representing intermediate stages of assembly (subsets of facets). Besides its virological motivation, the enumeration of orbits of trees under the action of a finite group is of independent mathematical interest. If $G$ is a finite group acting on a finite set $X$, then there is a natural induced action of $G$ on the set $\mathcal{T}_X$ of trees whose leaves are bijectively labeled by the elements of $X$. If $G$ acts simply on $X$, then $|X| := |X_n| = n \cdot |G|$, where $n$ is the number of $G$-orbits in $X$. The basic combinatorial results in this paper are (1) a formula for the number of orbits of each size in the action of $G$ on $\mathcal{T}_{X_n}$, for every $n$, and (2) a simple algorithm to find the stabilizer of a tree $τ\in \mathcal{T}_X$ in $G$ that runs in linear time and does not need memory in addition to its input tree.

Algorithms for realizing degree sequences of directed graphs
The Havel-Hakimi algorithm for constructing realizations of degree sequences for undirected graphs has been used extensively in the literature. A result by Kleitman and Wang extends the Havel-Hakimi algorithm to degree sequences for directed graphs. In this paper we go a step further and describe a modification of Kleitman and Wang's algorithm that is a more natural extension of Havel-Hakimi's algorithm, in the sense that our extension can be made equivalent to Havel-Hakimi's algorithm when the degree sequence has equal in and out degrees and an even degree sum. We identify special degree sequences, called directed 3-cycle anchored, that are ill-defined for the algorithm and force a particular local structure on all directed graph realizations. We give structural characterizations of these realizations, as well as characterizations of the ill-defined degree sequences, leading to a well-defined algorithm.

Maximizing General Set Functions by Submodular Decomposition
We present a branch and bound method for maximizing an arbitrary set function h mapping 2^V to R. By decomposing h as f-g, where f is a submodular function and g is the cut function of a (simple, undirected) graph G with vertex set V, our original problem is reduced to a sequence of submodular maximization problems. We characterize a class of submodular functions, which when maximized in the subproblems, lead the algorithm to converge to a global maximizer of f-g. Two "natural" members of this class are analyzed; the first yields polynomially-solvable subproblems, the second, which requires less branching, yields NP-hard subproblems but is amenable to a polynomial-time approximation algorithm. These results are extended to problems where the solution is constrained to be a member of a subset system. Structural properties of the maximizer of f-g are also proved.

Updown numbers and the initial monomials of the slope variety
Published in Electronic J. Combin. 16, no. 1 (2009), R82 • View Publication • BIB
Let $I_n$ be the ideal of all algebraic relations on the slopes of the $\binom{n}{2}$ lines formed by placing $n$ points in a plane and connecting each pair of points with a line. Under each of two natural term orders, the initial ideal of $I_n$ is generated by monomials corresponding to permutations satisfying a certain pattern-avoidance condition. We show bijectively that these permutations are enumerated by the updown (or Euler) numbers, thereby obtaining a formula for the number of generators of the initial ideal of $I_n$ in each degree.

Deducing Vertex Weights from Empirical Occupation Times
We consider the following problem arising from the study of human problem solving: Let $G$ be a vertex-weighted graph with marked "in" and "out" vertices. Suppose a random walker begins at the in-vertex, steps to neighbors of vertices with probability proportional to their weights, and stops upon reaching the out-vertex. Could one deduce the weights from the paths that many such walkers take? We analyze an iterative numerical solution to this reconstruction problem, in particular, given the empirical mean occupation times of the walkers. In the process, a result concerning the differentiation of a matrix pseudoinverse is given, which may be of independent interest. We then consider the existence of a choice of weights for the given occupation times, formulating a natural conjecture to the effect that -- barring obvious obstructions -- a solution always exists. It is shown that the conjecture holds for a class of graphs that includes all trees and complete graphs. Several open problems are discussed.

On The Influences of Variables on Boolean Functions in Product Spaces
Published • View Publication • BIB
In this paper we consider the influences of variables on Boolean functions in general product spaces. Unlike the case of functions on the discrete cube where there is a clear definition of influence, in the general case at least three definitions were presented in different papers. We propose a family of definitions for the influence, that contains all the known definitions, as well as other natural definitions, as special cases. We prove a generalization of the BKKKL theorem, which is tight in terms of the definition of influence used in the assertion, and use it to generalize several known results on influences in general product spaces.

Cyclic sieving for longest reduced words in the hyperoctahedral group
Published • View Publication • BIB
We show that the set R(w_0) of reduced expressions for the longest element in the hyperoctahedral group exhibits the cyclic sieving phenomenon. More specifically, R(w_0) possesses a natural cyclic action given by moving the first letter of a word to the end, and we show that the orbit structure of this action is encoded by the generating function for the major index on R(w_0).

Euclidean designs and coherent configurations
Published • View Publication • BIB
The concept of spherical $t$-design, which is a finite subset of the unit sphere, was introduced by Delsarte-Goethals-Seidel (1977). The concept of Euclidean $t$-design, which is a two step generalization of spherical design in the sense that it is a finite weighted subset of Euclidean space, by Neumaier-Seidel (1988). We first review these two concepts, as well as the concept of tight $t$-design, i.e., the one whose cardinality reaches the natural lower bound. We are interested in $t$-designs (spherical or Euclidean) which are either tight or close to tight. As is well known by Delsarte-Goethals-Seidel (1977), in the study of spherical $t$-designs and in particular of those which are either tight or close to tight, association schemes play important roles. The main purpose of this paper is to show that in the study of Euclidean $t$-designs and in particular of those which are either tight or close to tight, coherent configurations play important roles. Here, coherent configuration is a purely combinatorial concept defined by D. G. Higman, and is obtained by axiomatizing the properties of general, not necessarily transitive, permutation groups, in the same way as association scheme was obtained by axiomatizing the properties of transitive permutation groups. The main purpose of this paper is to prove that Euclidean $t$-designs satisfying certain conditions give the structure of coherent configurations. Moreover we study the classification problems of Euclidean 4-designs on two concentric spheres with certain additional conditions.

Metric Properties of the Tropical Abel-Jacobi Map
Published • View Publication • BIB
Let X be a tropical curve (or metric graph), and fix a base point p on X. We define the Jacobian group J(G) of a finite weighted graph G, and show that the Jacobian J(X) is canonically isomorphic to the direct limit of J(G) over all weighted graph models G for X. This result is useful for reducing certain questions about the Abel-Jacobi map Phi_p : X -> J(X), defined by Mikhalkin and Zharkov, to purely combinatorial questions about weighted graphs. We prove that J(G) is finite if and only if the edges in each 2-connected component of G are commensurable over the rationals. As an application of our direct limit theorem, we derive some local comparison formulas between g and its pullback Phi_p^*(g) for three different natural "metrics" g on J(X). One of these formulas implies that Phi_p is a tropical isometry when X is 2-edge-connected. Another shows that the canonical measure on a metric graph X, defined by S. Zhang, measures lengths on the image Phi_p(X) with respect to the "sup-norm" on J(X).
