LP algebras, introduced by Lam and Pylyavskyy, are a generalization of cluster algebras. These algebras are known to have the Laurent phenomenon, but positivity remains conjectural. Graph LP algebras are finite LP algebras encoded by a graph. For the graph LP algebra defined by a tree, we define a family of clusters called rooted clusters. We prove positivity for these clusters by giving explicit formulas for each cluster variable. We also give a combinatorial interpretation for these expansions using a generalization of $T$-paths.

Fock and Goncharov introduced a family of cluster algebras associated with the moduli of SL(k)-local systems on a marked surface with extra decorations at marked points. We study this family from an algebraic and combinatorial perspective, emphasizing the structures which arise when the surface has punctures. When k is 2, these structures are the tagged arcs and tagged triangulations of Fomin, Shapiro, and Thurston. For higher k, the tagging of arcs is replaced by a Weyl group action at punctures discovered by Goncharov and Shen. We pursue a higher analogue of a tagged triangulation in the language of tensor diagrams, extending work of Fomin and the second author, and we formulate skein-algebraic tools for calculating in these cluster algebras. We analyze the finite mutation type examples in detail.

We prove that large classes of algebras in the framework of root of unity quantum cluster algebras have the structures of maximal orders in central simple algebras and Cayley-Hamilton algebras in the sense of Procesi. We show that every root of unity upper quantum cluster algebra is a maximal order and obtain an explicit formula for its reduced trace. Under mild assumptions, inside each such algebra we construct a canonical central subalgebra isomorphic to the underlying upper cluster algebra, such that the pair is a Cayley-Hamilton algebra; its fully Azumaya locus is shown to contain a copy of the underlying cluster $\mathcal{A}$-variety. Both results are proved in the wider generality of intersections of mixed quantum tori over subcollections of seeds. Furthermore, we prove that all monomial subalgebras of root of unity quantum tori are Cayley-Hamilton algebras and classify those ones that are maximal orders. Arbitrary intersections of those over subsets of seeds are also proved to be Cayley-Hamilton algebras. Previous approaches to constructing maximal orders relied on filtration and homological methods. We use new methods based on cluster algebras.
Deformations of cluster mutations and invariant presymplectic forms

We consider deformations of sequences of cluster mutations in finite type cluster algebras, which destroy the Laurent property but preserve the presymplectic structure defined by the exchange matrix. The simplest example is the Lyness 5-cycle, arising from the cluster algebra of type $A_2$: this deforms to the Lyness family of integrable symplectic maps in the plane. For types $A_3$ and $A_4$ we find suitable conditions such that the deformation produces a two-parameter family of Liouville integrable maps (in dimensions two and four, respectively). We also perform Laurentification for these maps, by lifting them to a higher-dimensional space of tau functions with a cluster algebra structure, where the Laurent property is restored. More general types of deformed mutations associated with affine Dynkin quivers are shown to correspond to four-dimensional symplectic maps arising as reductions of the discrete sine-Gordon equation.
Double Rim Hook Cluster Algebras
We describe an infinite family of non-Plücker cluster variables inside the double Bruhat cell cluster algebra defined by Berenstein, Fomin, and Zelevinsky. These cluster variables occur in a family of subalgebras of the double Bruhat cell cluster algebra which we call Double Rim Hook (DRH) cluster algebras. We discover that all of the cluster variables are determinants of matrices of special form. We conjecture that all the cluster variables of the double Bruhat-cell cluster algebra have similar determinant form. We notice the resemblance between our staircase diagram and Auslander-Reiten quivers.

We calculate the cluster modular groups of affine and doubly extended typecluster algebras in a uniform way by introducing a new family of quivers. We use this uniformdescription to construct a natural finite quotient of the cluster complex of each affine anddoubly extended cluster algebra. Using this construction, we introduce the notion of affineand doubly extended generalized associahedra, and count their facets.

A cluster algebra is a commutative algebra whose structure is decided by a skew-symmetrizable matrix or a quiver. When a skew-symmetrizable matrix is invariant under an action of a finite group and this action is admissible, the folded cluster algebra is obtained from the original one. Any cluster algebra of non-simply-laced affine type can be obtained by folding a cluster algebra of simply-laced affine type with a specific $G$-action. In this paper, we study the combinatorial properties of quivers in the cluster algebra of affine type. We prove that for any quiver of simply-laced affine type, $G$-invariance and $G$-admissibility are equivalent. This leads us to prove that the set of $G$-invariant seeds forms the folded cluster pattern.

Cluster algebra structures for Grassmannians and their (open) positroid strata are controlled by a Postnikov diagram D or, equivalently, a dimer model on the disc, as encoded by either a bipartite graph or the dual quiver (with faces). The associated dimer algebra A, determined directly by the quiver with a certain potential, can also be realised as the endomorphism algebra of a cluster-tilting object in an associated Frobenius cluster category. In this paper, we introduce a class of A-modules corresponding to perfect matchings of the dimer model of D and show that, when D is connected, the indecomposable projective A-modules are in this class. Surprisingly, this allows us to deduce that the cluster category associated to D embeds into the cluster category for the appropriate Grassmannian. We show that the indecomposable projectives correspond to certain matchings which have appeared previously in work of Muller-Speyer. This allows us to identify the cluster-tilting object associated to D, by showing that it is determined by one of the standard labelling rules constructing a cluster of Plücker coordinates from D. By computing a projective resolution of every perfect matching module, we show that Marsh-Scott's formula for twisted Plücker coordinates, expressed as a dimer partition function, is a special case of the general cluster character formula, and thus observe that the Marsh-Scott twist can be categorified by a particular syzygy operation in the Grassmannian cluster category.

In the present paper, we first give a characterization for Bongartz completion in $τ$-tilting theory via $c$-vectors. Motivated by this characterization, we give the definition of Bongartz completion in cluster algebras using $c$-vectors. Then we prove the existence and uniqueness of Bongartz completion in cluster algebras. We also prove that Bongartz completion admits certain commutativity. We give two applications for Bongartz completion in cluster algebras. As the first application, we prove the full subquiver of the exchange quiver (or known as oriented exchange graph) of a cluster algebra $\mathcal A$ whose vertices consist of seeds of $\mathcal A$ containing particular cluster variables is isomorphic to the exchange quiver of another cluster algebra. As the second application, we prove that in a cluster Poisson algebra $\mathcal X_\bullet$, each cluster Poisson seed (up to seed equivalence) of $\mathcal X_\bullet$ is uniquely determined by its negative cluster Poisson variables.

We review some important results by Gross, Hacking, Keel, and Kontsevich on cluster algebra theory, namely, the column sign-coherence of $C$-matrices and the Laurent positivity, both of which were conjectured by Fomin and Zelevinsky. We digest and reconstruct the proofs of these conjectures by Gross et al. still based on their scattering diagram method, however, without relying on toric geometry. At the same time, we also give a detailed account of the correspondence between the notions of cluster patterns and scattering diagrams. Most of the results in this text are found in or translated from the known results in the literature. However, the approach, the construction of logic and proofs, and the overall presentation are new. Also, as an application of the results and the techniques in the text, we show that there is a one-to-one correspondence between $g$-vectors and cluster variables in cluster patterns with arbitrary coefficients.
An Expansion Formula for Decorated Super-Teichmüller Spaces

Motivated by the definition of super-Teichmüller spaces, and Penner-Zeitlin's recent extension of this definition to decorated super-Teichmüller space, as examples of super Riemann surfaces, we use the super Ptolemy relations to obtain formulas for super $λ$-lengths associated to arcs in a bordered surface. In the special case of a disk, we are able to give combinatorial expansion formulas for the super $λ$-lengths associated to diagonals of a polygon in the spirit of Ralf Schiffler's $T$-path formulas for type $A$ cluster algebras. We further connect our formulas to the super-friezes of Morier-Genoud, Ovsienko, and Tabachnikov, and obtain partial progress towards defining super cluster algebras of type $A_n$. In particular, following Penner-Zeitlin, we are able to get formulas (up to signs) for the $μ$-invariants associated to triangles in a triangulated polygon, and explain how these provide a step towards understanding odd variables of a super cluster algebra.

We study exact Lagrangian fillings of Legendrian links of $D_n$-type in the standard contact 3-sphere. The main result is the existence of a Lagrangian filling, represented by a weave, such that any algebraic quiver mutation of the associated intersection quiver can be realized as a geometric weave mutation. The method of proof is via Legendrian weave calculus and a construction of appropriate 1-cycles whose geometric intersections realize the required algebraic intersection numbers. In particular, we show that in $D$-type, each cluster chart of the moduli of microlocal rank-1 sheaves is induced by at least one embedded exact Lagrangian filling. Hence, the Legendrian links of $D_n$-type have at least as many Hamiltonian isotopy classes of Lagrangian fillings as cluster seeds in the $D_n$-type cluster algebra, and their geometric exchange graph for Lagrangian disk surgeries contains the cluster exchange graph of $D_n$-type.
Saturation of Newton polytopes of type A and D cluster variables

We study Newton polytopes for cluster variables in cluster algebras $\mathcal{A}(Σ)$ of types A and D. A famous property of cluster algebras is the Laurent phenomenon: each cluster variable can be written as a Laurent polynomial in the cluster variables of the initial seed $Σ$. The cluster variable Newton polytopes are the Newton polytopes of these Laurent polynomials. We show that if $Σ$ has principal coefficients or boundary frozen variables, then all cluster variable Newton polytopes are saturated. We also characterize when these Newton polytopes are \emph{empty}; that is, when they have no non-vertex lattice points.
Root of unity quantum cluster algebras and discriminants

We describe a connection between the subjects of cluster algebras, polynomial identity algebras and discriminants. For this, we define the notion of root of unity quantum cluster algebras and prove that they are polynomial identity algebras. Inside each such algebra we construct a (large) canonical central subalgebra, which can be viewed as a far reaching generalization of the central subalgebras of big quantum groups constructed by De Concini, Kac and Procesi and used in representation theory. Each such central subalgebra is proved to be isomorphic to the underlying classical cluster algebra of geometric type. When the root of unity quantum cluster algebra is free over its central subalgebra, we prove that the discriminant of the pair is a product of powers of the frozen variables times an integer. An extension of this result is also proved for the discriminants of all subalgebras generated by the cluster variables of nerves in the exchange graph. These results can be used for the effective computation of discriminants. As an application we prove an explicit formula for the discriminant of the integral form over ${\mathbb{Z}}[\varepsilon]$ of each quantum unipotent cells of De Concini, Kac and Procesi for arbitrary symmetrizable Kac-Moody algebras, where $\varepsilon$ is a root of unity.

Maximal green sequences are important objects in representation theory, cluster algebras, and string theory. The two fundamental questions about maximal green sequences are whether a given algebra admits such sequences and, if so, does it admit only finitely many. We study maximal green sequences in the case of string algebras and give sufficient conditions on the algebra that ensure an affirmative answer to these questions.

Motivated by Conway and Coxeter's combinatorial results concerning frieze patterns, we sketch an introduction to the theory of cluster algebras and cluster categories for acyclic quivers. The goal is to show how these more abstract theories provide a conceptual explanation for phenomena concerning friezes, principally integrality and periodicity.
Mixed Dimer Configuration Model in Type D Cluster Algebras

We give a combinatorial model for F-polynomials and g-vectors for type D cluster algebras where the associated quiver is acyclic. Our model utilizes a combination of dimer configurations and double dimer configurations which we refer to as mixed dimer configurations. In particular, we give a graph theoretic recipe that describes which monomials appear in such F-polynomials, as well as a graph theoretic way to determine the coefficients of each of these monomials. In addition, we give a weighting on our mixed dimer configuration model that gives the associated g-vector. To prove this formula, we use a combinatorial formula due to Thao Tran and provide explicit bijections between her combinatorial model and our own.
Polypositroids

We initiate the study of a class of polytopes, which we coin polypositroids, defined to be those polytopes that are simultaneously generalized permutohedra (or polymatroids) and alcoved polytopes. Whereas positroids are the matroids arising from the totally nonnegative Grassmannian, polypositroids are "positive" polymatroids. We parametrize polypositroids using Coxeter necklaces and balanced graphs, and describe the cone of polypositroids by extremal rays and facet inequalities. We introduce a notion of (W,c)-polypositroid for a finite Weyl group W and a choice of Coxeter element c. We connect the theory of (W,c)-polypositroids to cluster algebras of finite type and to generalized associahedra. We discuss membranes, which are certain triangulated 2-dimensional surfaces inside polypositroids. Membranes extend the notion of plabic graphs from positroids to polypositroids.
Hernandez-Leclerc modules and snake graphs
In 2010, Hernandez and Leclerc studied connections between representations of quantum affine algebras and cluster algebras. In 2019, Brito and Chari defined a family of modules over quantum affine algebras, called Hernandez-Leclerc modules. We characterize the highest $\ell$-weight monomials of Hernandez-Leclerc modules. We give a non-recursive formula for $q$-characters of Hernandez-Leclerc modules using snake graphs, which involves an explicit formula for $F$-polynomials. We also give a new recursive formula for $q$-characters of Hernandez-Leclerc modules.
