Slipknotting in Random Diagrams
The presence of slipknots in configurations of proteins and DNA has been shown to affect their functionality, or alter it entirely. Historically, polymers are modeled as polygonal chains in space. As an alternative to space curves, we provide a framework for working with subknots inside of knot diagrams via knotoid diagrams. We prove using a pattern theorem for knot diagrams that not only are almost all knot diagrams slipknotted, almost all unknot diagrams are slipknotted. This proves in the random diagram model a conjecture yet unproven in random space curve models. We also discuss conjectures on the enumeration of knotoid diagrams.

Low complexity algorithms in knot theory

We show that the genus problem for alternating knots with $n$ crossings has linear time complexity and is in Logspace$(n)$. Almost all alternating knots of given genus possess additional combinatorial structure, we call them standard. We show that the genus problem for these knots belongs to $TC^0$ circuit complexity class. We also show, that the equivalence problem for such knots with $n$ crossings has time complexity $n\log (n)$ and is in Logspace$(n)$ and $TC^{0}$ complexity classes.

Statistics on some classes of knot shadows
The present paper is concerned with the enumeration of the state diagrams for some classes of knot shadows endowed with the usual connected sum operation. We focus on shadows that are recursively generated by knot shadows with up to 3 crossings, and for which the enumeration problem is solved with the help of generating polynomials.

The Lattice of subracks is atomic

A rack is a set together with a self-distributive bijective binary operation. In this paper, we give a positive answer to a question due to Heckenberger, Shareshian and Welker. Indeed, we prove that the lattice of subracks of a rack is atomic. Further, by using the atoms, we associate certain quandles to racks. We also show that the lattice of subracks of a rack is isomorphic to the lattice of subracks of a quandle. Moreover, we show that the lattice of subracks of a rack is distributive if and only if its corresponding quandle is trivial. Finally, applying our corresponding quandles, we provide a coloring of certain knot diagrams.
Combinatorial minimal surfaces in pseudomanifolds

We define combinatorial analogues of stable and unstable minimal surfaces in the setting of weighted pseudomanifolds. We prove that, under mild conditions, such combinatorial minimal surfaces always exist. We use a technique, adapted from work of Johnson and Thompson, called thin position. Thin position is defined using orderings of the cells of a pseudomanifold. In addition to defining and finding combinatorial minimal surfaces, from thin orderings, we derive invariants of even-dimensional closed simplicial pseudomanifolds called width and trunk. We study additivity properties of these invariants under connected sum and prove theorems analogous to those in knot theory and 3-manifold theory.

Donaldson-Thomas invariants, torus knots, and lattice paths

In this paper we find and explore the correspondence between quivers, torus knots, and combinatorics of counting paths. Our first result pertains to quiver representation theory -- we find explicit formulae for classical generating functions and Donaldson-Thomas invariants of an arbitrary symmetric quiver. We then focus on quivers corresponding to $(r,s)$ torus knots and show that their classical generating functions, in the extremal limit and framing $rs$, are generating functions of lattice paths under the line of the slope $r/s$. Generating functions of such paths satisfy extremal A-polynomial equations, which immediately follows after representing them in terms of the Duchon grammar. Moreover, these extremal A-polynomial equations encode Donaldson-Thomas invariants, which provides an interesting example of algebraicity of generating functions of these invariants. We also find a quantum generalization of these statements, i.e. a relation between motivic quiver generating functions, quantum extremal knot invariants, and $q$-weighted path counting. Finally, in the case of the unknot, we generalize this correspondence to the full HOMFLY-PT invariants and counting of Schröder paths.

Equivalence of edge bicolored graphs on surfaces

Consider the collection of edge bicolorings of a graph that is cellularly embedded on an orientable surface. In this work, we count the number of equivalence classes of such colorings under two relations: reversing colors around a face and reversing colors around a vertex. In the case of the plane, this is well studied, but for other surfaces, the computation is more subtle. While this question can be stated purely graph theoretically, it has interesting applications in knot theory.
Combinatorial structure of colored HOMFLY-PT polynomials for torus knots

We rewrite the (extended) Ooguri-Vafa partition function for colored HOMFLY-PT polynomials for torus knots in terms of the free-fermion (semi-infinite wedge) formalism, making it very similar to the generating function for double Hurwitz numbers. This allows us to conjecture the combinatorial meaning of full expansion of the correlation differentials obtained via the topological recursion on the Brini-Eynard-Mariño spectral curve for the colored HOMFLY-PT polynomials of torus knots. This correspondence suggests a structural combinatorial result for the extended Ooguri-Vafa partition function. Namely, its coefficients should have a quasi-polynomial behavior, where non-polynomial factors are given by the Jacobi polynomials. We prove this quasi-polynomiality in a purely combinatorial way. In addition to that, we show that the (0,1)- and (0,2)-functions on the corresponding spectral curve are in agreement with the extension of the colored HOMFLY-PT polynomials data.

Enumerating the states of the twist knot
We enumerate the state diagrams of the twist knot shadow which consist of the disjoint union of two trivial knots. The result coincides with the maximal number of regions into which the plane is divided by a given number of circles. We then establish a bijection between the state enumeration and this particular partition of the plane by means of binary words.

A generalization of the Kreweras triangle through the universal $\text{sl}_2$ weight system

In the theory of finite order knot invariants, the universal $\text{sl}_2$ weight system maps the chord diagrams to polynomials in a single variable with integer coefficients. In this paper, we define a family of polynomials that generalize the Kreweras triangle (known to refine the normalized median Genocchi numbers), and we show how it appears in this weight system.

A state enumeration of the foil knot
We split the crossings of the foil knot and enumerate the resulting states with a generating polynomial. Unexpectedly, the number of such states which consist of two components are given by the lazy caterer's sequence. This sequence describes the maximum number of planar regions that is obtained with a given number of straight lines. We then establish a bijection between this partition of the plane and the concerned foil splits sequence.

Multi-directed graph complexes and quasi-isomorphisms between them II: Sourced graphs
We prove that the inclusion from oriented graph complex into graph complex with at least one source is a quasi-isomorphism, showing that homology of the "sourced" graph complex is also equal to the homology of standard Kontsevich's graph complex. This result may have applications in theory of multi-vector fields $T_{\rm poly}^{\geq 1}$ of degree at least one, and to the hairy graph complex which computes the rational homotopy of the space of long knots. The result is generalized to multi-directed graph complexes, showing that all such graph complexes are quasi-isomorphic. These complexes play a key role in the deformation theory of multi-oriented props recently invented by Sergei Merkulov. We also develop a theory of graph complexes with arbitrary edge types.

Models of Random Knots

The study of knots and links from a probabilistic viewpoint provides insight into the behavior of "typical" knots, and opens avenues for new constructions of knots and other topological objects with interesting properties. The knotting of random curves arises also in applications to the natural sciences, such as in the context of the structure of polymers. We present here several known and new randomized models of knots and links. We review the main known results on the knot distribution in each model. We discuss the nature of these models and the properties of the knots they produce. Of particular interest to us are finite type invariants of random knots, and the recently studied Petaluma model. We report on rigorous results and numerical experiments concerning the asymptotic distribution of such knot invariants. Our approach raises questions of universality and classification of the various random knot models.

Cluster algebras and Jones polynomials

We present a new and very concrete connection between cluster algebras and knot theory. This connection is being made via continued fractions and snake graphs. It is known that the class of 2-bridge knots and links is parametrized by continued fractions, and it has recently been shown that one can associate to each continued fraction a snake graph, and hence a cluster variable in a cluster algebra. We show that up to normalization by the leading term the Jones polynomial of the 2-bridge link is equal to the specialization of this cluster variable obtained by setting all initial cluster variables to 1 and specializing the initial principal coefficients of the cluster algebra as follows $y_1=t^{-2}$ and $ y_i=-t^{-1}$, for all $i> 1$. As a consequence we obtain a direct formula for the Jones polynomial of a 2-bridge link as the numerator of a continued fraction of Laurent polynomials in $q=-t^{-1}$. We also obtain formulas for the degree and the width of the Jones polynomial, as well as for the first three and the last three coefficients. Along the way, we also develop some basic facts about even continued fractions and construct their snake graphs. We show that the snake graph of an even continued fraction is ismorphic to the snake graph of a positive continued fraction if the continued fractions have the same value. We also give recursive formulas for the Jones polynomials.
On the number of unknot diagrams

Let $D$ be a knot diagram, and let ${\mathcal D}$ denote the set of diagrams that can be obtained from $D$ by crossing exchanges. If $D$ has $n$ crossings, then ${\mathcal D}$ consists of $2^n$ diagrams. A folklore argument shows that at least one of these $2^n$ diagrams is unknot, from which it follows that every diagram has finite unknotting number. It is easy to see that this argument can be used to show that actually ${\mathcal D}$ has more than one unknot diagram, but it cannot yield more than $4n$ unknot diagrams. We improve this linear bound to a superpolynomial bound, by showing that at least $2^{\sqrt[3]{n}}$ of the diagrams in ${\mathcal D}$ are unknot. We also show that either all the diagrams in ${\mathcal D}$ are unknot, or there is a diagram in ${\mathcal D}$ that is a diagram of the trefoil knot.

The colored Jones polynomial and Kontsevich-Zagier series for double twist knots

Using a result of Takata, we prove a formula for the colored Jones polynomial of the double twist knots $K_{(-m,-p)}$ and $K_{(-m,p)}$ where $m$ and $p$ are positive integers. In the $(-m,-p)$ case, this leads to new families of $q$-hypergeometric series generalizing the Kontsevich-Zagier series. Comparing with the cyclotomic expansion of the colored Jones polynomials of $K_{(m,p)}$ gives a generalization of a duality at roots of unity between the Kontsevich-Zagier function and the generating function for strongly unimodal sequences.

The third symmetric potency of the circle and the Barnette sphere
We give an elementary (not cut just paste) proof of results of Bott and Shchepin: the space of non-empty subsets of a circle of cardinality at most 3, which is called the third symmetric potency of the circle, is homeomorphic to a 3-sphere and the inclusion of the space of one element subsets is a trefoil knot. Moreover, we give an explicit simplicial decomposition of the third symmetric potency of the circle which is isomorphic to the Barnette sphere.

The Distribution of Knots in the Petaluma Model

The representation of knots by petal diagrams (Adams et al. 2012) naturally defines a sequence of distributions on the set of knots. In this article we establish some basic properties of this randomized knot model. We prove that in the random n-petal model the probability of obtaining every specific knot type decays to zero as n, the number of petals, grows. In addition we improve the bounds relating the crossing number and the petal number of a knot. This implies that the n-petal model represents at least exponentially many distinct knots. Past approaches to showing, in some random models, that individual knot types occur with vanishing probability, rely on the prevalence of localized connect summands as the complexity of the knot increases. However this phenomenon is not clear in other models, including petal diagrams, random grid diagrams, and uniform random polygons. Thus we provide a new approach to investigate this question.

An independence system as knot invariant

In this article, we define an independence system for a classical knot diagram and prove that the independence system is a knot invariant for alternating knots. We also discuss the exchange property for minimal unknotting sets. Finally, we show that there are knot diagrams where the independence system is a matroid and there are knot diagrams where it is not.

Asymptotic behaviors in the homology of symmetric group and finite general linear group quandles

A quandle is an algebraic structure which attempts to generalize group conjugation. These structures have been studied extensively due to their connections with knot theory, algebraic combinatorics, and other fields. In this work, we approach the study of quandles from the perspective of the representation theory of categories. Namely, we look at collections of conjugacy classes of the symmetric groups and the finite general linear groups, and prove that they carry the structure of FI-quandles (resp. VIC$(q)$-quandles). As applications, we prove statements about the homology of these quandles, and construct FI-module and VIC$(q)$-module invariants of links.
