A Bruhat Atlas on the Wonderful Compactification of PSO(2n)/SO(2n-1)
A stratified manifold has a Bruhat atlas on it if it can be covered with open charts such that each chart is stratified-isomorphic to an (opposite) Bruhat cell in a (usually Kac-Moody) flag manifold. In this paper, we construct an anticanonical stratification on the wonderful compactification of the symmetric space $PSO(2n)/SO(2n-1)$ and show that the open charts are isomorphic to certain (opposite) Bruhat cells in the type $D_{n+1}$ flag manifold.
Generalized Minors and Tensor Invariants
Berenstein, Fomin and Zelevinsky defined functions on double Bruhat cells which they called generalized minors. By relating certain double Bruhat cells to configuration spaces of flags, we give formulas for these generalized minors as tensor invariants. This allows us to verify certain weight identities. The weights of the tensor invariants can then be used to construct the quiver for the cluster structure on the configuration space of three flags. We also show a converse statement--that the weights of tensor invariants can by computed from the structure of the quiver. The weight identities are important because they are necessary for the existence of cluster structures on the moduli space of framed local systems.

These are notes for a series of lectures presented at the ASIDE conference 2016. The definition of a cluster algebra is motivated through several examples, namely Markov triples, the Grassmannians $Gr_2(\mathbb{C})$, and the appearance of double Bruhat cells in the theory of total positivity. Once the definition of cluster algebras is introduced in several stages of increasing generality, proofs of fundamental results are sketched in the rank 2 case. From these foundations we build up the notion of Poisson structures compatible with a cluster algebra structure and indicate how this leads to a quantization of cluster algebras. Finally we give applications of these ideas to integrable systems in the form of Zamolodchikov periodicity and the pentagram map.
Polyhedral parametrizations of canonical bases & cluster duality

We establish the relation of the potential function constructed by Gross-Hacking-Keel-Kontsevich's and Berenstein-Kazhdan's decoration function on the open double Bruhat cell in the base affine space $G/\mathcal{N}$ of a simple, simply connected, simply laced algebraic group $G$. As a byproduct we derive explicit identifications of polyhedral parametrization of canonical bases of the ring of regular functions on $G/\mathcal{N}$ arising from the tropicalizations of the potential and decoration function with the classical string and Lusztig parametrizations.
Factorizations of $k$-Nonnegative Matrices

A matrix is $k$-nonnegative if all its minors of size $k$ or less are nonnegative. We give a parametrized set of generators and relations for the semigroup of $k$-nonnegative $n\times n$ invertible matrices in two special cases: when $k = n-1$ and when $k = n-2$, restricted to unitriangular matrices. For these two cases, we prove that the set of $k$-nonnegative matrices can be partitioned into cells based on their factorizations into generators, generalizing the notion of Bruhat cells from totally nonnegative matrices. Like Bruhat cells, these cells are homeomorphic to open balls and have a topological structure that neatly relates closure of cells to subwords of factorizations. In the case of $(n-2)$-nonnegative unitriangular matrices, we show the cells form a Bruhat-like CW-complex.
Purity and separation for oriented matroids

Leclerc and Zelevinsky, motivated by the study of quasi-commuting quantum flag minors, introduced the notions of strongly separated and weakly separated collections. These notions are closely related to the theory of cluster algebras, to the combinatorics of the double Bruhat cells, and to the totally positive Grassmannian.
A key feature, called the purity phenomenon, is that every maximal by inclusion strongly (resp., weakly) separated collection of subsets in $[n]$ has the same cardinality.
In this paper, we extend these notions and define $\mathcal{M}$-separated collections for any oriented matroid $\mathcal{M}$.
We show that maximal by size $\mathcal{M}$-separated collections are in bijection with fine zonotopal tilings (if $\mathcal{M}$ is a realizable oriented matroid), or with one-element liftings of $\mathcal{M}$ in general position (for an arbitrary oriented matroid).
We introduce the class of pure oriented matroids for which the purity phenomenon holds: an oriented matroid $\mathcal{M}$ is pure if $\mathcal{M}$-separated collections form a pure simplicial complex, i.e., any maximal by inclusion $\mathcal{M}$-separated collection is also maximal by size.
We pay closer attention to several special classes of oriented matroids: oriented matroids of rank $3$, graphical oriented matroids, and uniform oriented matroids. We classify pure oriented matroids in these cases. An oriented matroid of rank $3$ is pure if and only if it is a positroid (up to reorienting and relabeling its ground set). A graphical oriented matroid is pure if and only if its underlying graph is an outerplanar graph, that is, a subgraph of a triangulation of an $n$-gon.
We give a simple conjectural characterization of pure oriented matroids by forbidden minors and prove it for the above classes of matroids (rank $3$, graphical, uniform).
On Generalized Minors and Quiver Representations

The cluster algebra of any acyclic quiver can be realized as the coordinate ring of a subvariety of a Kac-Moody group -- the quiver is an orientation of its Dynkin diagram, defining a Coxeter element and thereby a double Bruhat cell. We use this realization to connect representations of the quiver with those of the group. We show that cluster variables of preprojective (resp. postinjective) quiver representations are realized by generalized minors of highest-weight (resp. lowest-weight) group representations, generalizing results of Yang-Zelevinsky in finite type. In type $A_n^{\!(1)}$ and finitely many other affine types, we show that cluster variables of regular quiver representations are realized by generalized minors of group representations that are neither highest- nor lowest-weight; we conjecture this holds more generally.
The Berenstein-Zelevinsky quantum cluster algebra conjecture

We prove the Berenstein-Zelevinsky conjecture that the quantized coordinate rings of the double Bruhat cells of all finite dimensional simple algebraic groups admit quantum cluster algebra structures with initial seeds as specified by [4]. We furthermore prove that the corresponding upper quantum cluster algebras coincide with the constructed quantum cluster algebras and exhibit a large number of explicit quantum seeds. Along the way a detailed study of the properties of quantum double Bruhat cells from the viewpoint of noncommutative UFDs is carried out and a quantum analog of the Fomin-Zelevinsky twist map is constructed and investigated for all double Bruhat cells. The results are valid over base fields of arbitrary characteristic and the deformation parameter is only assumed to be a non-root of unity.
Quantum cluster algebras and quantum nilpotent algebras

A major direction in the theory of cluster algebras is to construct (quantum) cluster algebra structures on the (quantized) coordinate rings of various families of varieties arising in Lie theory. We prove that all algebras in a very large axiomatically defined class of noncommutative algebras possess canonical quantum cluster algebra structures. Furthermore, they coincide with the corresponding upper quantum cluster algebras. We also establish analogs of these results for a large class of Poisson nilpotent algebras. Many important families of coordinate rings are subsumed in the class we are covering, which leads to a broad range of application of the general results to the above mentioned types of problems. As a consequence, we prove the Berenstein--Zelevinsky conjecture for the quantized coordinate rings of double Bruhat cells and construct quantum cluster algebra structures on all quantum unipotent groups, extending the theorem of Geiß, Leclerc and Schröer for the case of symmetric Kac--Moody groups. Moreover, we prove that the upper cluster algebras of Berenstein, Fomin and Zelevinsky associated to double Bruhat cells coincide with the corresponding cluster algebras.
Canonical bases for cluster algebras

In previous work, the first three authors conjectured that the ring of regular functions on a natural class of affine log Calabi-Yau varieties (those with maximal boundary) has a canonical vector space basis parameterized by the integral tropical points of the mirror. Further, the structure constants for the multiplication rule in this basis should be given by counting broken lines (certain combinatorial objects, morally the tropicalisations of holomorphic discs). Here we prove the conjecture in the case of cluster varieties, where the statement is a more precise form of the Fock-Goncharov dual basis conjecture. In particular, under suitable hypotheses, for each Y the partial compactification of an affine cluster variety U given by allowing some frozen variables to vanish, we obtain canonical bases for the ring of functions on Y extending to a basis for functions on U. Each choice of seed canonically identifies the parameterizing sets of these bases with integral points in a polyhedral cone. These results specialize to basis results of combinatorial representation theory. For example, by considering the open double Bruhat cell U in the basic affine space Y we obtain a canonical basis of each irreducible representation of SL_r, parameterized by a set which each choice of seed identifies with integral points of a lattice polytope. These bases and polytopes are all constructed essentially without representation theoretic considerations. Along the way, our methods prove a number of conjectures in cluster theory, including positivity of the Laurent phenomenon for cluster algebras of geometric type.
Q-Systems, Factorization Dynamics, and the Twist Automorphism

We provide a concrete realization of the cluster algebras associated with Q-systems as amalgamations of cluster structures on double Bruhat cells in simple algebraic groups. For nonsimply-laced groups, this provides a cluster-algebraic formulation of Q-systems of twisted type. It also yields a uniform proof of the discrete integrability of these Q-systems by identifying them with the dynamics of factorization mappings on quotients of double Bruhat cells. On the double Bruhat cell itself, we find these dynamics are closely related to those of the Fomin-Zelevinsky twist map. This leads to an explicit formula expressing twisted cluster variables as Laurent monomials in the untwisted cluster variables obtained from the corresponding mutation sequence. This holds for Coxeter double Bruhat cells in any symmetrizable Kac-Moody group, and we show that in affine type the analogous factorization mapping is also integrable.
Quantum cluster algebra structures on quantum nilpotent algebras

All algebras in a very large, axiomatically defined class of quantum nilpotent algebras are proved to possess quantum cluster algebra structures under mild conditions. Furthermore, it is shown that these quantum cluster algebras always equal the corresponding upper quantum cluster algebras. Previous approaches to these problems for the construction of (quantum) cluster algebra structures on (quantized) coordinate rings arising in Lie theory were done on a case by case basis relying on the combinatorics of each concrete family. The results of the paper have a broad range of applications to these problems, including the construction of quantum cluster algebra structures on quantum unipotent groups and quantum double Bruhat cells (the Berenstein-Zelevinsky conjecture), and treat these problems from a unified perspective. All such applications also establish equality between the constructed quantum cluster algebras and their upper counterparts. The proofs rely on Chatters' notion of noncommutative unique factorization domains. Toric frames are constructed by considering sequences of homogeneous prime elements of chains of noncommutative UFDs (a generalization of the construction of Gelfand-Tsetlin subalgebras) and mutations are obtained by altering chains of noncommutative UFDs. Along the way, an intricate (and unified) combinatorial model for the homogeneous prime elements in chains of noncommutative UFDs and their alterations is developed. When applied to special families, this recovers the combinatorics of Weyl groups and double Weyl groups previously used in the construction and categorification of cluster algebras. It is expected that this combinatorial model of sequences of homogeneous prime elements will have applications to the unified categorification of quantum nilpotent algebras.
Cluster Ensembles and Kac-Moody Groups

We study the relationship between two sets of coordinates on a double Bruhat cell, the cluster variables introduced by Berenstein, Fomin, and Zelevinsky and the $\CX$-coordinates defined by the coweight parametrization of Fock and Goncharov. In these coordinates, we show that the generalized Chamber Ansatz of Fomin and Zelevinsky is a nondegenerate version of the canonical monomial transformation between the cluster variables and $\CX$-coordinates defined by a common exchange matrix. We prove this in the setting of an arbitrary symmetrizable Kac-Moody group, generalizing along the way many previous results on the double Bruhat cells of a semisimple algebraic group. In particular, we construct an upper cluster algebra structure on the coordinate ring of any double Bruhat cell in a symmetrizable Kac-Moody group, proving a conjecture of Berenstein, Fomin, and Zelevinsky.
Double Bruhat Cells in Kac-Moody Groups and Integrable Systems

We construct a family of integrable Hamiltonian systems generalizing the relativistic periodic Toda lattice, which is recovered as a special case. The phase spaces of these systems are double Bruhat cells corresponding to pairs of Coxeter elements in the affine Weyl group. In the process we extend various results on double Bruhat cells in simple algebraic groups to the setting of Kac-Moody groups. We also generalize some fundamental results in Poisson-Lie theory to the setting of ind-algebraic groups, which is of interest beyond our immediate applications to integrable systems.
Cluster algebras and Grassmannians of type G2

We prove a conjecture of Geiss, Leclerc and Schröer, producing cluster algebra structures on multi-homogeneous coordinate ring of partial flag varieties, for the case $G_2$. As a consequence we sharpen the known fact that coordinate ring of the double Bruhat cell $G^{e,w_0}$ is an upper cluster algebra, by proving that it is a cluster algebra.
The maximal chains of the extended Bruhat orders on the (W x W)-orbits of an infinite Renner monoid

Let (W, S) be a Coxeter system. We investigate combinatorially certain partial orders, called extended Bruhat orders, on a (W x W)-set W(N,C), which depends on W, a subset N of S, and a component C of N. We determine the length of the maximal chains between two elements.
These posets generalize W equipped with its Bruhat order. They include the (W x W)-orbits of the Renner monoids of reductive algebraic monoids and of some infinite dimensional generalizations which are equipped with the partial orders obtained by the closure relations of the Bruhat and Birkhoff cells. They also include the (W x W)-orbits of certain posets obtained by generalizing the closure relation of the Bruhat cells of the wonderful compactification.
Orbits of groups generated by transvections over $\FF_2$

Let V be a finite dimensional vector space over the two element field. We compute orbits for the linear action of groups generated by transvections with respect to a certain class of bilinear forms on V. In particular, we compute orbits that are in bijection with connected components of real double Bruhat cells in semisimple groups, extending results of M.Gekhtman, B. Shapiro, M. Shapiro, A.Vainshtein and A. Zelevinsky.
Cluster algebras and Poisson geometry
We introduce a Poisson variety compatible with a cluster algebra structure and a compatible toric action on this variety. We study Poisson and topological properties of the union of generic orbits of this toric action. In particular, we compute the number of connected components of the union of generic toric orbits for cluster algebras over real numbers. As a corollary we compute the number of connected components of refined open Bruhat cells in Grassmanians G(k,n) over real numbers.

We study intersections of opposite Bruhat cells in a semisimple complex Lie group, and associated totally nonnegative varieties.
