In [Frieden, arXiv:1706.02844], we constructed a geometric crystal on the variety $\mathbb{X}_{k} := {\rm Gr}(k,n) \times \mathbb{C}^\times$ which tropicalizes to the affine crystal structure on rectangular tableaux with $n-k$ rows. In this sequel, we define and study the geometric $R$-matrix, a birational map $R : \mathbb{X}_{k_1} \times \mathbb{X}_{k_2} \rightarrow \mathbb{X}_{k_2} \times \mathbb{X}_{k_1}$ which tropicalizes to the combinatorial $R$-matrix on pairs of rectangular tableaux. We show that $R$ is an isomorphism of geometric crystals, and that it satisfies the Yang--Baxter relation. In the case where both tableaux have one row, we recover a birational action of the symmetric group that has appeared in the literature in a number of contexts. We also define a rational function $E : \mathbb{X}_{k_1} \times \mathbb{X}_{k_2} \rightarrow \mathbb{C}$ which tropicalizes to the coenergy function from affine crystal theory.
Most of the properties of the geometric $R$-matrix follow from the fact that it gives the unique solution to a certain equation of matrices in the loop group ${\rm GL}_n(\mathbb{C}(λ))$.
Matroids and Canonical Forms: Theory and Applications
This thesis proposes a combinatorial generalization of a nilpotent operator on a vector space. The resulting object is highly natural, with basic connections to a variety of fields in pure mathematics, engineering, and the sciences. For the purpose of exposition we focus the discussion of applications on homological algebra and computation, with additional remarks in lattice theory, linear algebra, and abelian categories. For motivation, we recall that the methods of algebraic topology have driven remarkable progress in the qualitative study of large, noisy bodies of data over the past 15 years. A primary tool in Topological Data Analysis [TDA] is the homological persistence module, which leverages categorical structure to compare algebraic shape descriptors across multiple scales of measurement. Our principle application to computation is a novel algorithm to calculate persistent homology which, in certain cases, improves the state of the art by several orders of magnitude. Included are novel results in discrete, spectral, and algebraic Morse theory, and on the strong maps of matroid theory. The defining theme throughout is interplay between the combinatorial theory matroids and the algebraic theory of categories. The nature of these interactions is remarkably simple, but their consequences in homological algebra, quiver theory, and combinatorial optimization represent new and widely open fields for interaction between the disciplines.

It is well known that many geometric properties of Schubert varieties of type $A$ can be interpreted combinatorially. Given two permutations $w,x\in S_n$ we give a combinatorial consequence of the property that the smooth locus of the Schubert variety $X_w$ contains the Schubert cell $Y_x$. This is a necessary ingredient for the interpretation of recent representation-theoretic results of the author with Mínguez in terms of identities of Kazhdan--Lusztig polynomials.

Flag varieties are well-known algebraic varieties with many important geometric, combinatorial, and representation theoretic properties. A Hessenberg variety is a subvariety of a flag variety identified by two parameters: an element $X$ of the Lie algebra $\mathfrak{g}$ and a Hessenberg subspace $H\subseteq \mathfrak{g}$. This paper considers when two Hessenberg spaces define the same Hessenberg variety when paired with $X$. To answer this question we present the containment poset $\mathcal{P}_X$ of type $A$ Hessenberg varieties with a fixed first parameter $X$ and prove directly that if $X$ is not a multiple of the element $\bf 1$ then the Hessenberg spaces containing the Borel subalgebra determine distinct Hessenberg varieties. Lastly we give a natural involution on $\mathcal{P}_X$ that induces a homeomorphism of varieties and prove additional properties of $\mathcal{P}_X$ when $X$ is a regular nilpotent element.

The correspondence between Gorenstein Fano toric varieties and reflexive polytopes has been generalized by Ilten and Süß to a correspondence between Gorenstein Fano complexity-one $T$-varieties and Fano divisorial polytopes. Motivated by the finiteness of reflexive polytopes in fixed dimension, we show that over a fixed base polytope, there are only finitely many Fano divisorial polytopes, up to equivalence. We classify two-dimensional Fano divisorial polytopes, recovering Huggenberger's classification of Gorenstein del Pezzo $\mathbb{K}^*$-surfaces. Furthermore, we show that any three-dimensional Fano divisorial polytope is equivalent to one involving only eight functions.
Set-Valued Young Tableaux and Product-Coproduct Prographs
Standard set-valued Young tableaux are a generalization of standard Young tableaux where cells can contain unordered sets of integers, with the added condition that every integer at position $(i,j)$ must be smaller that every integer at both $(i+1,j)$ and $(i,j+1)$. In this paper, we explore properties of standard set-valued Young tableaux with three rows and a fixed number of integers in every cell of each row (referred to as set-valued tableaux with row-constant density). Our primary focus is on standard set-valued Young tableaux with $1$ integer in each first-row cell, $k-1$ integers in each second-row cell, and $1$ integer in each third-row cell. For rectangular shapes $λ=n^3$, such tableaux are placed in bijection with closed $k$-ary product-coproduct prographs: directed plane graphs that correspond to finite compositions involving a $k$-ary product operator and a $k$-ary coproduct operator. That bijection is extended to three-row set-valued Young tableaux of non-rectangular and skew shape, and it is shown that a set-valued analogue of the Schützenberger involution on tableaux corresponds to $180$-degree rotation of the associated prographs. As a set-valued analogue of the hook-length formula is currently lacking, we also present direct enumerations of three-row standard set-valued Young tableaux for a variety of row-constant densities and a small number of columns. We then argue why the numbers of tableaux with the row-constant density $(1,k-1,1)$ should be interpreted as a one-parameter generalization of the three-dimensional Catalan numbers that mirrors the generalization of the (two-dimensional) Catalan numbers provided by the $k$-Catalan numbers.
Defective dual varieties for real spectra
We introduce an invariant of a finite point configuration $A \subset \mathbb{R}^{1+n}$ which we denote the cuspidal form of $A$. We use this invariant to extend Esterov's characterization of dual defective point configurations to exponential sums; the dual variety associated to $A$ has codimension at least $2$ if and only if $A$ does not contain any iterated circuit.

The non-negative integer cocharge statistic on words was introduced in the 1970's by Lascoux and Schützenberger to combinatorially characterize the Hall-Littlewood polynomials. Cocharge has since been used to explain phenomena ranging from the graded decomposition of Garsia-Procesi modules to the cohomology structure of the Grassman variety. Although its application to contemporary variations of these problems had been deemed intractable, we prove that the two-parameter, symmetric Macdonald polynomials are generating functions of a distinguished family of colored words. Cocharge adorns one parameter and the second measures its deviation from cocharge on words without color. We use the same framework to expand the plactic monoid, apply Kashiwara's crystal theory to various Garsia-Haiman modules, and to address problems in K-theoretic Schubert calculus.
Random Overlapping Communities: Approximating Motif Densities of Large Graphs
A wide variety of complex networks (social, biological, information etc.) exhibit local clustering with substantial variation in the clustering coefficient (the probability of neighbors being connected). Existing models of large graphs capture power law degree distributions (Barabási-Albert) and small-world properties (Watts-Strogatz), but only limited clustering behavior. We introduce a generalization of the classical Erdős-Rényi model of random graphs which provably achieves a wide range of desired clustering coefficient, triangle-to-edge and four-cycle-to-edge ratios for any given graph size and edge density. Rather than choosing edges independently at random, in the Random Overlapping Communities model, a graph is generated by choosing a set of random, relatively dense subgraphs ("communities"). We discuss the explanatory power of the model and some of its consequences.

The Hodge algebra structures on the homogeneous coordinate rings of Grassmann varieties provide semi-toric degenerations of these varieties. In this paper we construct these semi-toric degenerations using quasi-valuations and triangulations of Newton-Okounkov bodies.

Chern-Schwartz-MacPherson (CSM) classes generalize to singular and/or noncompact varieties the classical total homology Chern class of the tangent bundle of a smooth compact complex manifold. The theory of CSM classes has been extended to the equivariant setting by Ohmoto. We prove that for an arbitrary complex projective manifold $X$, the homogenized, torus equivariant CSM class of a constructible function $\varphi$ is the restriction of the characteristic cycle of $\varphi$ via the zero section of the cotangent bundle of $X$. This extends to the equivariant setting results of Ginzburg and Sabbah. We specialize $X$ to be a (generalized) flag manifold $G/B$. In this case CSM classes are determined by a Demazure-Lusztig (DL) operator. We prove a `Hecke orthogonality' of CSM classes, determined by the DL operator and its Poincar{é} adjoint. We further use the theory of holonomic $\mathcal{D}_X$-modules to show that the characteristic cycle of a Verma module, restricted to the zero section, gives the CSM class of the corresponding Schubert cell. Since the Verma characteristic cycles naturally identify with the Maulik and Okounkov's stable envelopes, we establish an equivalence between CSM classes and stable envelopes; this reproves results of Rim{á}nyi and Varchenko. As an application, we obtain a Segre type formula for CSM classes. In the non-equivariant case this formula is manifestly positive, showing that the expansion in the Schubert basis of the CSM class of a Schubert cell is effective. This proves a previous conjecture by Aluffi and Mihalcea, and it extends previous positivity results by J. Huh in the Grassmann manifold case. Finally, we generalize all of this to partial flag manifolds $G/P$.
Higher Distance Energies and Expanders with Structure
We adapt the idea of higher moment energies, originally used in Additive Combinatorics, so that it would apply to problems in Discrete Geometry. This new approach leads to a variety of new results, such as
(i) Improved bounds for the problem of distinct distances with local properties.
(ii) Improved bounds for problems involving expanding polynomials in ${\mathbb R}[x,y]$ (Elekes-Ronyai type bounds) when one or two of the sets have structure.
Higher moment energies seem to be related to additional problems in Discrete Geometry, to lead to new elegant theory, and to raise new questions.

We define a subclass of Hessenberg varieties called abelian Hessenberg varieties, inspired by the theory of abelian ideals in a Lie algebra developed by Kostant and Peterson. We give an inductive formula for the $S_n$-representation on the cohomology of an abelian regular semisimple Hessenberg variety with respect to the action defined by Tymoczko. Our result implies that a graded version of the Stanley-Stembridge conjecture holds in the abelian case, and generalizes results obtained by Shareshian-Wachs and Teff. Our proof uses previous work of Stanley, Gasharov, Shareshian-Wachs, and Brosnan-Chow, as well as results of the second author on the geometry and combinatorics of Hessenberg varieties. As part of our arguments, we obtain inductive formulas for the Poincaré polynomials of regular abelian Hessenberg varieties.

A rigidity theory is developed for frameworks in a metric space with two types of distance constraints. Mixed sparsity graph characterisations are obtained for the infinitesimal and continuous rigidity of completely regular bar-joint frameworks in a variety of such contexts. The main results are combinatorial characterisations for (i) frameworks restricted to surfaces with both Euclidean and geodesic distance constraints, (ii) frameworks in the plane with Euclidean and non-Euclidean distance constraints, and (iii) direction-length frameworks in the non-Euclidean plane.

I prove that the full Fock-Goncharov conjecture holds for $\mathrm{Conf}_3^\times(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})$-- the configuration space of triples of decorated flags in generic position. As a key ingredient of this proof, I exhibit a maximal green sequence for the quiver of the initial seed. I compute the Landau-Ginzburg potential $W$ on $\mathrm{Conf}_3^\times(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})^\vee$ associated to the partial minimal model $\mathrm{Conf}_3^\times(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell}) \subset \mathrm{Conf}_3(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})$. The integral points of the associated "cone" ${Ξ:=\left\{W^T \geq 0\right\} \subset \mathrm{Conf}_3^\times(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})^\vee\left({\mathbb{R}^T}\right)}$ parametrize a basis for $\mathcal{O}\left(\mathrm{Conf}_3(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})\right) = \bigoplus \left(V_α\otimes V_β\otimes V_γ\right)^G$ and encode the Littlewood-Richardson coefficients $c^γ_{αβ}$. In the initial seed, the inequalities defining $Ξ$ are exactly Zelevinsky's tail positivity conditions. I exhibit a unimodular $p^*$ map that identifies $W$ with the potential of Goncharov-Shen on $\mathrm{Conf}_3^\times(\widetilde{\mathcal{F}\hspace{-1.6pt}\ell})$ and $Ξ$ with the Knutson-Tao hive cone.

The goal of this paper is twofold. First, we write down the semi-infinite Plücker relations, describing the Drinfeld-Plücker embedding of the (formal version of) semi-infinite flag varieties in type A. Second, we study the homogeneous coordinate ring, i.e. the quotient by the ideal generated by the semi-infinite Plücker relations. We establish the isomorphism with the algebra of dual global Weyl modules and derive a new character formula.
Generalized Permutohedra, Scattering Amplitudes, and a Cubic Three-Fold
In this note, we apply combinatorial techniques from our Ph.D. thesis to study how generalized permutohedra may be represented functionally on Parke-Tayor factors and related rational functions. In any functional representation of polyhedral cones, in general certain homological information may be lost. The combinatorial relations of the Parke-Taylor factors lift homologically to generalized permutohedra.
The 6-particle case contains several related layers of interesting geometric data: the Newton polytope for the polynomial numerator lifts the permutohedron in three variables, which is a hexagon, and the fraction itself provides a functional representation of certain neighborhoods of a vertex of a 5-dimensional weight permutohedron. The lift from fraction to generalized permutohedron was derived by comparing functional representations. We observe additionally that the numerator and its permutations satisfy a degree 3 polynomial relation which defines a classical projective variety known as the Segre cubic.
We include in an extended Appendix selected Mathematica code which can be used to verify our computations independently.
Determining Generic Point Configurations From Unlabeled Path or Loop Lengths
Let $\mathbf{p}$ be a configuration of $n$ points in $\mathbb{R}^d$ for some $n$ and some $d \ge 2$. Each pair of points defines an edge, which has a Euclidean length in the configuration. A path is an ordered sequence of the points, and a loop is a path that has the same endpoints. A path or loop, as a sequence of edges, also has a Euclidean length. In this paper, we study the question of when $\mathbf{p}$ will be uniquely determined (up to an unknowable Euclidean transform) from a given set of path or loop lengths. In particular, we consider the setting where the lengths are given simply as a set of real numbers, and are not labeled with the combinatorial data describing the paths or loops that gave rise to the lengths.
Our main result is a condition on the set of paths or loops that is sufficient to guarantee such a unique determination. We also provide an algorithm, under a real computational model, for performing a reconstruction of $\mathbf{p}$ from such unlabeled lengths.
To obtain our results, we introduce a new family of algebraic varieties which we call the unsquared measurement varieties. The family is parameterized by the number of points $n$ and the dimension $d$, and our results follow from a complete characterization of the linear automorphisms of these varieties for all $n$ and $d$. The linear automorphisms for the special case of $n = 4$ and $d = 2$ correspond to the so-called Regge symmetries of the tetrahedron.
Graphical criteria for positive solutions to linear systems
We study linear systems of equations with coefficients in a generic partially ordered ring $R$ and a unique solution, and seek conditions for the solution to be nonnegative, that is, every component of the solution is a quotient of two nonnegative elements in $R$. The requirement of a nonnegative solution arises typically in applications, such as in biology and ecology, where quantities of interest are concentrations and abundances. We provide novel conditions on a labeled multidigraph associated with the linear system that guarantee the solution to be nonnegative. Furthermore, we study a generalization of the first class of linear systems, where the coefficient matrix has a specific block form and provide analogous conditions for nonnegativity of the solution, similarly based on a labeled multidigraph. The latter scenario arises naturally in chemical reaction network theory, when studying full or partial parameterizations of the positive part of the steady state variety of a polynomial dynamical system in the concentrations of the molecular species.
Box polynomials and the excedance matrix
We consider properties of the box polynomials, a one variable polynomial defined over all integer partitions $λ$ whose Young diagrams fit in an $m$ by $n$ box. We show that these polynomials can be expressed by the finite difference operator applied to the power $x^{m+n}$. Evaluating box polynomials yields a variety of identities involving set partition enumeration. We extend the latter identities using restricted growth words and a new operator called the fast Fourier operator, and consider connections between set partition enumeration and the chromatic polynomial on graphs. We also give connections between the box polynomials and the excedance matrix, which encodes combinatorial data from a noncommutative quotient algebra motivated by the recurrence for the excedance set statistic on permutations.
