Combinatorics of the three-parameter PASEP partition function

We consider a partially asymmetric exclusion process (PASEP) on a finite number of sites with open and directed boundary conditions. Its partition function was calculated by Blythe, Evans, Colaiori, and Essler. It is known to be a generating function of permutation tableaux by the combinatorial interpretation of Corteel and Williams. We prove bijectively two new combinatorial interpretations. The first one is in terms of weighted Motzkin paths called Laguerre histories and is obtained by refining a bijection of Foata and Zeilberger. Secondly we show that this partition function is the generating function of permutations with respect to right-to-left minima, right-to-left maxima, ascents, and 31-2 patterns, by refining a bijection of Francon and Viennot. Then we give a new formula for the partition function which generalizes the one of Blythe & al. It is proved in two combinatorial ways. The first proof is an enumeration of lattice paths which are known to be a solution of the Matrix Ansatz of Derrida & al. The second proof relies on a previous enumeration of rook placements, which appear in the combinatorial interpretation of a related normal ordering problem. We also obtain a closed formula for the moments of Al-Salam-Chihara polynomials.

Towards computing vector partition functions by iterated partial fraction decomposition
We investigate the possibilities to calculate vector partition functions by means of iterated partial fraction decomposition, as suggested by Beck (2004). Particularly, for an important type of families of rational functions, we describe an algorithm to compute the numerators in their partial fraction decomposition "formally," i.e., as a formal expression in the parameter. We also analyze the type of generalized rational functions that appear during the execution of an algorithm based on iterated partial fraction decomposition and explain how to handle these objects.

The three-colour model with domain wall boundary conditions

We study the partition function for the three-colour model with domain wall boundary conditions. We express it in terms of certain special polynomials, which can be constructed recursively. Our method generalizes Kuperberg's proof of the alternating sign matrix theorem, replacing the six-vertex model used by Kuperberg with the eight-vertex-solid-on-solid model. As applications, we obtain some combinatorial results on three-colourings. We also conjecture an explicit formula for the free energy of the model.

Wall-crossing, free fermions and crystal melting

We describe wall-crossing for local, toric Calabi-Yau manifolds without compact four-cycles, in terms of free fermions, vertex operators, and crystal melting. Firstly, to each such manifold we associate two states in the free fermion Hilbert space. The overlap of these states reproduces the BPS partition function corresponding to the non-commutative Donaldson-Thomas invariants, given by the modulus square of the topological string partition function. Secondly, we introduce the wall-crossing operators which represent crossing the walls of marginal stability associated to changes of the B-field through each two-cycle in the manifold. BPS partition functions in non-trivial chambers are given by the expectation values of these operators. Thirdly, we discuss crystal interpretation of such correlators for this whole class of manifolds. We describe evolution of these crystals upon a change of the moduli, and find crystal interpretation of the flop transition and the DT/PT transition. The crystals which we find generalize and unify various other Calabi-Yau crystal models which appeared in literature in recent years.

Factorial Schur functions via the six vertex model
For a particular set of Boltzmann weights and a particular boundary condition for the six vertex model in statistical mechanics, we compute explicitly the partition function and show it to be equal to a factorial Schur function, giving a new proof of a theorem of Lascoux.

The Non-commutative Topological Vertex and Wall Crossing Phenomena

We propose a generalization of the topological vertex, which we call the "non-commutative topological vertex". This gives open BPS invariants for a toric Calabi-Yau manifold without compact 4-cycles, where we have D0/D2/D6-branes wrapping holomorphic 0/2/6-cycles, as well as D2-branes wrapping disks whose boundaries are on D4-branes wrapping non-compact Lagrangian 3-cycles. The vertex is defined combinatorially using the crystal melting model proposed recently, and depends on the value of closed string moduli at infinity. The vertex in one special chamber gives the same answer as that computed by the ordinary topological vertex. We prove an identify expressing the non-commutative topological vertex of a toric Calabi-Yau manifold X as a specialization of the closed BPS partition function of an orbifold of X, thus giving a closed expression for our vertex. We also clarify the action of the Weyl group of an affine A_L Lie algebra on chambers, and comment on the generalization of our results to the case of refined BPS invariants.

Power law behavior associated with a Fibonacci Lucas model and generalized statistical models
A Fibonacci-Lucas based statistical model and several other related models are studied. The canonical and grand canonical partition functions for these models are developed.Partition structure such as the distribution of sizes as in a cluster distribution is explored.Ensemble averaging over all partitions leads to a scale invariant power law behavior at a particular critical like point. The canonical ensemble of the Fibonacci-Lucas case involves the Gegenbauer polynomial.The model has a hyperbolic power law behavior, a feature linked to the golden mean ratio of two adjacent Fibonacci numbers and also the connection of Lucas numbers to the golden mean. The relation to other power law behavior, such as Zipf and Pareto laws, is mentioned. For the cases considered, the grand canonical ensemble involves the Gauss hypergeometric function F(a,b,c,z) with specific values for a,b,c. The general case has a variable power law behavior with tau exponent equal to1+c-a-b. An application with a=1/2, b=1, c=3 and thus tau=5/2 very closely approximates Bose-Einstein condensation. The zeta function zeta(3/2)=2.61 of the exact theory is replaced with 8/3 and zeta(5/2)= 1.34 with 4/3. At the condensation point the number of cycles of length falls as a scale invariant power law. The cycles, which arise from permutation symmetries associated with Bose-Einstein statistics, can be viewed as links in a complex network of connections between particles. This scale invariant power law parallels that seen in complex networks. The growth of the network is developed using recurrence properties of the model. Constraints imposed by the canonical ensemble and associates correlations lead to some number theoretic connections between Fibonacci and Lucas numbers as an incidental consequence of this approach.
An Improvement of the Lovász Local Lemma via Cluster Expansion

An old result by Shearer relates the Lovász Local Lemma with the independent set polynomial on graphs, and consequently, as observed by Scott and Sokal, with the partition function of the hard core lattice gas on graphs. We use this connection and a recent result on the analyticity of the logarithm of the partition function of the abstract polymer gas to get an improved version of the Lovász Local Lemma. As applications we obtain tighter bounds on conditions for the existence of latin transversal matrices and the satisfiability of k-SAT forms.

Generating All Partitions: A Comparison Of Two Encodings
Integer partitions may be encoded as either ascending or descending compositions for the purposes of systematic generation. Many algorithms exist to generate all descending compositions, yet none have previously been published to generate all ascending compositions. We develop three new algorithms to generate all ascending compositions and compare these with descending composition generators from the literature. We analyse the new algorithms and provide new and more precise analyses for the descending composition generators. In each case, the ascending composition generation algorithm is substantially more efficient than its descending composition counterpart. We develop a new formula for the partition function p(n) as part of our analysis of the lexicographic succession rule for ascending compositions.

New graph polynomials from the Bethe approximation of the Ising partition function

We introduce two graph polynomials and discuss their properties. One is a polynomial of two variables whose investigation is motivated by the performance analysis of the Bethe approximation of the Ising partition function. The other is a polynomial of one variable that is obtained by the specialization of the first one. It is shown that these polynomials satisfy deletion-contraction relations and are new examples of the V-function, which was introduced by Tutte (1947, Proc. Cambridge Philos. Soc. 43, 26-40). For these polynomials, we discuss the interpretations of special values and then obtain the bound on the number of sub-coregraphs, i.e., spanning subgraphs with no vertices of degree one. It is proved that the polynomial of one variable is equal to the monomer-dimer partition function with weights parameterized by that variable. The properties of the coefficients and the possible region of zeros are also discussed for this polynomial.

Positivity of the T-system cluster algebra

We give the path model solution for the cluster algebra variables of the $A_r$ $T$-system with generic boundary conditions. The solutions are partition functions of (strongly) non-intersecting paths on weighted graphs. The graphs are the same as those constructed for the $Q$-system in our earlier work, and depend on the seed or initial data in terms of which the solutions are given. The weights are "time-dependent" where "time" is the extra parameter which distinguishes the $T$-system from the $Q$-system, usually identified as the spectral parameter in the context of representation theory. The path model is alternatively described on a graph with non-commutative weights, and cluster mutations are interpreted as non-commutative continued fraction rearrangements. As a consequence, the solution is a positive Laurent polynomial of the seed data.

M_2-rank differences for overpartitions

This is the third and final installment in our series of papers applying the method of Atkin and Swinnerton-Dyer to deduce formulas for rank differences. The study of rank differences was initiated by Atkin and Swinnerton-Dyer in their proof of Dyson's conjectures concerning Ramanujan's congruences for the partition function. Since then, other types of rank differences for statistics associated to partitions have been investigated. In this paper, we prove explicit formulas for M_2-rank differences for overpartitions. Additionally, we express a third order mock theta function in terms of rank differences.

Target prediction and a statistical sampling algorithm for RNA-RNA interaction

It has been proven that the accessibility of the target sites has a critical influence for miRNA and siRNA. In this paper, we present a program, rip2.0, not only the energetically most favorable targets site based on the hybrid-probability, but also a statistical sampling structure to illustrate the statistical characterization and representation of the Boltzmann ensemble of RNA-RNA interaction structures. The outputs are retrieved via backtracing an improved dynamic programming solution for the partition function based on the approach of Huang et al. (Bioinformatics). Some Exact Results on the Potts Model Partition Function in a Magnetic Field

We consider the Potts model in a magnetic field on an arbitrary graph $G$. Using a formula of F. Y. Wu for the partition function $Z$ of this model as a sum over spanning subgraphs of $G$, we prove some properties of $Z$ concerning factorization, monotonicity, and zeros. A generalization of the Tutte polynomial is presented that corresponds to this partition function. In this context we formulate and discuss two weighted graph-coloring problems. We also give a general structural result for $Z$ for cyclic strip graphs.

Q-system Cluster Algebras, Paths and Total Positivity

In the first part of this paper, we provide a concise review of our method of solution of the $A_r$ Q-systems in terms of the partition function of paths on a weighted graph. In the second part, we show that it is possible to modify the graphs and transfer matrices so as to provide an explicit connection to the theory of planar networks introduced in the context of totally positive matrices by Fomin and Zelevinsky. As an illustration of the further generality of our method, we apply it to give a simple solution for the rank 2 affine cluster algebras studied by Caldero and Zelevinsky.
Counting Complex Disordered States by Efficient Pattern Matching: Chromatic Polynomials and Potts Partition Functions

Counting problems, determining the number of possible states of a large system under certain constraints, play an important role in many areas of science. They naturally arise for complex disordered systems in physics and chemistry, in mathematical graph theory, and in computer science. Counting problems, however, are among the hardest problems to access computationally. Here, we suggest a novel method to access a benchmark counting problem, finding chromatic polynomials of graphs. We develop a vertex-oriented symbolic pattern matching algorithm that exploits the equivalence between the chromatic polynomial and the zero-temperature partition function of the Potts antiferromagnet on the same graph. Implementing this bottom-up algorithm using appropriate computer algebra, the new method outperforms standard top-down methods by several orders of magnitude, already for moderately sized graphs. As a first application, we compute chromatic polynomials of samples of the simple cubic lattice, for the first time computationally accessing three-dimensional lattices of physical relevance. The method offers straightforward generalizations to several other counting problems.

Matrix models for 2* theories

We show how to represent a class of expressions involving discrete sums over partitions as matrix models. We apply this technique to the partition functions of 2* theories, i.e. Seiberg-Witten theories with the massive hypermultiplet in the adjoint representation. We consider theories in four, five and six dimensions, and obtain new matrix models respectively of rational, trigonometric and elliptic type. The matrix models for five- and six-dimensional U(1) theories are derived from the topological vertex construction related to curves of genus one and two.

Generalized exponents of small representations. II

This is the second paper in a sequence devoted to giving manifestly non-negative formulas for generalized exponents of small representations in all types. It contains a first formula for generalized exponents of small weights which extends the Shapiro-Steinberg formula for classical exponents. The formula is made possible by a computation of Fourier coefficients of the degenerate Cherednik kernel. Unlike the usual partition function coefficients, the answer reflects only the combinatorics of minimal expressions as a sum of roots.

Graphs, links, and duality on surfaces

We introduce a polynomial invariant of graphs on surfaces, $P_G$, generalizing the classical Tutte polynomial. Topological duality on surfaces gives rise to a natural duality result for $P_G$, analogous to the duality for the Tutte polynomial of planar graphs. This property is important from the perspective of statistical mechanics, where the Tutte polynomial is known as the partition function of the Potts model. For ribbon graphs, $P_G$ specializes to the well-known Bollobas-Riordan polynomial, and in fact the two polynomials carry equivalent information in this context. Duality is also established for a multivariate version of the polynomial $P_G$. We then consider a 2-variable version of the Jones polynomial for links in thickened surfaces, taking into account homological information on the surface. An analogue of Thistlethwaite's theorem is established for these generalized Jones and Tutte polynomials for virtual links.
