This manuscript introduces a finite collection of generalized permutohedra associated to a simple graph. The first polytope of this collection is the graphical zonotope of the graph and the last is the graph-associahedron associated to it. We describe the weighted integer points enumerators for polytopes in this collection as Hopf algebra morphisms of combinatorial Hopf algebras of decorated graphs.

We consider arrangements of tropical hyperplanes where the apices of the hyperplanes are taken to infinity in certain directions. Such an arrangement defines a decomposition of Euclidean space where a cell is determined by its `type' data, analogous to the covectors of an oriented matroid. By work of Develin-Sturmfels and Fink-Rincón, these `tropical complexes' are dual to (regular) subdivisions of root polytopes, which in turn are in bijection with mixed subdivisions of certain generalized permutohedra. Extending previous work with Joswig-Sanyal, we show how a natural monomial labeling of these complexes describes polynomial relations (syzygies) among `type ideals' which arise naturally from the combinatorial data of the arrangement. In particular, we show that the cotype ideal is Alexander dual to a corresponding initial ideal of the lattice ideal of the underlying root polytope. This leads to novel ways of studying algebraic properties of various monomial and toric ideals, as well as relating them to combinatorial and geometric properties. In particular, our methods of studying the dimension of the tropical complex leads to new formulas for homological invariants of toric edge ideals of bipartite graphs, which have been extensively studied in the commutative algebra community.

We establish a connection between the algebraic geometry of the type B permutohedral toric variety and the combinatorics of delta-matroids. Using this connection, we compute the volume and lattice point counts of type B generalized permutohedra. Applying tropical Hodge theory to a new framework of "tautological classes of delta-matroids," modeled after certain vector bundles associated to realizable delta-matroids, we establish the log-concavity of a Tutte-like invariant for a broad family of delta-matroids that includes all realizable delta-matroids. Our results include new log-concavity statements for all (ordinary) matroids as special cases.

Introduced by Kodama and Williams, Bruhat interval polytopes are generalized permutohedra closely connected to the study of torus orbit closures and total positivity in Schubert varieties. We show that the 1-skeleton posets of these polytopes are lattices and classify when the polytopes are simple, thereby resolving open problems and conjectures of Fraser, of Lee--Masuda, and of Lee--Masuda--Park. In particular, we classify when generic torus orbit closures in Schubert varieties are smooth.
Partial permutohedra

Partial permutohedra are lattice polytopes which were recently introduced and studied by Heuer and Striker. For positive integers $m$ and $n$, the partial permutohedron $\mathcal{P}(m,n)$ is the convex hull of all vectors in $\{0,1,\ldots,n\}^m$ whose nonzero entries are distinct. We study the face lattice, volume and Ehrhart polynomial of $\mathcal{P}(m,n)$, and our methods and results include the following. For any $m$ and $n$, we obtain a bijection between the nonempty faces of $\mathcal{P}(m,n)$ and certain chains of subsets of $\{1,\dots,m\}$, thereby confirming a conjecture of Heuer and Striker, and we then use this characterization of faces to obtain a closed expression for the $h$-polynomial of $\mathcal{P}(m,n)$. For any $m$ and $n$ with $n\ge m-1$, we use a pyramidal subdivision of $\mathcal{P}(m,n)$ to establish a recursive formula for the normalized volume of $\mathcal{P}(m,n)$, from which we then obtain closed expressions for this volume. We also use a sculpting process (in which $\mathcal{P}(m,n)$ is reached by successively removing certain pieces from a simplex or hypercube) to obtain closed expressions for the Ehrhart polynomial of $\mathcal{P}(m,n)$ with arbitrary $m$ and fixed $n\le 3$, the normalized volume of $\mathcal{P}(m,4)$ with arbitrary $m$, and the Ehrhart polynomial of $\mathcal{P}(m,n)$ with fixed $m\le4$ and arbitrary $n\ge m-1$.
Matroids satisfying the matroidal Cayley--Bacharach property and ranks of covering flats
Let $M$ be a matroid satisfying a matroidal analogue of the Cayley-Bacharach condition. Given a number $k \ge 2$, we show that there is no nontrivial bound on ranks of a $k$-tuple of flats covering the underlying set of $M$. This addresses a question of Levinson-Ullery motivated by earlier results which show that bounding the number of points satisfying the Cayley-Bacharach condition forces them to lie on low-dimensional linear subspaces. We also explore the general question what matroids satisfy the matroidal Cayley-Bacharach condition of a given degree and its relation to the geometry of generalized permutohedra and graphic matroids.

We extend the works of Loday-Ronco and Burgunder-Ronco on the tridendriform decomposition of the shuffle product on the faces of associahedra and permutohedra, to other families of hypergraph polytopes (or nestohedra), including simplices, hypercubes and some new families. We also extend the shuffle product to take more than two arguments, and define accordingly a new algebraic structure, that we call polydendriform, from which the original tridendriform equations can be crisply synthesized.
Chromatic Quasisymmetric Class Functions for combinatorial Hopf monoids

We study the chromatic quasisymmetric class function of a linearized combinatorial Hopf monoid. Given a linearized combinatorial Hopf monoid $H$, and an $H$-structure $h$ on a set $N$, there are proper colorings of $h$, generalizing graph colorings and poset partitions. We show that the automorphism group of $h$ acts on the set of proper colorings. The chromatic quasisymmetric class function enumerates the fixed points of this action, weighting each coloring with a monomial. For the Hopf monoid of graphs this invariant generalizes Stanley's chromatic symmetric function and specializes to the orbital chromatic polynomial of Cameron and Kayibi.
We also introduce the flag quasisymmetric class function of a balanced relative simplicial complex equipped with a group action. We show that, under certain conditions, the chromatic quasisymmetric class function of $h$ is the flag quasisymmetric class function of a balanced relative simplicial complex that we call the coloring complex of $h$. We use this result to deduce various inequalities for the associated orbital polynomial invariants. We apply these results to several examples related to enumerating graph colorings, poset partitions, generic functions on matroids or generalized permutohedra, and others.

For each poset $P$, we construct a polytope $A(P)$ called the $P$-associahedron. Similarly to the case of graph associahedra, the faces of $A(P)$ correspond to certain nested collections of subsets of $P$. The Stasheff associahedron is a compactification of the configuration space of $n$ points on a line, and we recover $A(P)$ as an analogous compactification of the space of order-preserving maps $P\to\mathbb{R}$. Motivated by the study of totally nonnegative critical varieties in the Grassmannian, we introduce affine poset cyclohedra and realize these polytopes as compactifications of configuration spaces of $n$ points on a circle. For particular choices of (affine) posets, we obtain associahedra, cyclohedra, permutohedra, and type B permutohedra as special cases.

A Bier sphere $Bier(K) = K\ast_ΔK^\circ$, defined as the deleted join of a simplicial complex and its Alexander dual $K^\circ$, is a purely combinatorial object (abstract simplicial complex). Here we study a hidden geometry of Bier spheres by describing their natural geometric realizations, compute their volume, describe an effective criterion for their polytopality, and associate to $K$ a natural fan $Fan(K)$, related to the Braid fan. Along the way we establish a connection of Bier spheres of maximal volume with recent generalizations of the classical Van Kampen-Flores theorem and clarify the role of Bier spheres in the theory of generalized permutohedra.

Graph associahedra are generalized permutohedra arising as special cases of nestohedra and hypergraphic polytopes. The graph associahedron of a graph $G$ encodes the combinatorics of search trees on $G$, defined recursively by a root $r$ together with search trees on each of the connected components of $G-r$. In particular, the skeleton of the graph associahedron is the rotation graph of those search trees. We investigate the diameter of graph associahedra as a function of some graph parameters. We give a tight bound of $Θ(m)$ on the diameter of trivially perfect graph associahedra on $m$ edges. We consider the maximum diameter of associahedra of graphs on $n$ vertices and of given tree-depth, treewidth, or pathwidth, and give lower and upper bounds as a function of these parameters. We also prove that the maximum diameter of associahedra of graphs of pathwidth two is $Θ(n\log n)$. Finally, we give the exact diameter of the associahedra of complete split and of unbalanced complete bipartite graphs.

In this article we disprove the conjectures asserting the positivity of the coefficients of the Ehrhart polynomial of matroid polytopes by De Loera, Haws and Köppe (2007) and of generalized permutohedra by Castillo and Liu (2015). We prove constructively that for every $n\geq 19$ there exist connected matroids on $n$ elements that are not Ehrhart positive. Also, we prove that for every $k\geq 3$ there exist connected matroids of rank $k$ that are not Ehrhart positive. Our proofs rely on our previous results on the geometric interpretation of the operation of circuit-hyperplane relaxation and our formulas for the Ehrhart polynomials of hypersimplices and minimal matroids. This allows us to give a precise expression for the Ehrhart polynomials of all sparse paving matroids, a class of matroids which is conjectured to be predominant and which contains the counterexamples arising from our construction.

We define and study a new family of polytopes which are formed as convex hulls of partial alternating sign matrices. We determine the inequality descriptions, number of facets, and face lattices of these polytopes. We also study partial permutohedra that we show arise naturally as projections of these polytopes. We enumerate facets and also characterize the face lattices of partial permutohedra in terms of chains in the Boolean lattice. Finally, we have a result and a conjecture on the volume of partial permutohedra when one parameter is fixed to be two.
Hopf monoids of ordered simplicial complexes

We study pure ordered simplicial complexes (i.e., simplicial complexes with a linear order on their ground sets) from the Hopf-theoretic point of view. We define a \textit{Hopf class} to be a family of pure ordered simplicial complexes that give rise to a Hopf monoid under join and deletion/contraction. The prototypical Hopf class is the family of ordered matroids. The idea of a Hopf class allows us to give a systematic study of simplicial complexes related to matroids, including shifted complexes, broken-circuit complexes, and \textit{unbounded matroids} (which arise from unbounded generalized permutohedra with 0/1 coordinates).
We compute the antipodes in two cases: \textit{facet-initial complexes} (a much larger class than shifted complexes) and unbounded ordered matroids. In the latter case, we embed the Hopf monoid of ordered matroids into the Hopf monoid of ordered generalized permutohedra, enabling us to compute the antipode using the topological method of Aguiar and Ardila. The calculation is complicated by the appearance of certain auxiliary simplicial complexes that we call \textit{Scrope complexes}, whose Euler characteristics control certain coefficients of the antipode. The resulting antipode formula is multiplicity-free and cancellation-free.
Polypositroids

We initiate the study of a class of polytopes, which we coin polypositroids, defined to be those polytopes that are simultaneously generalized permutohedra (or polymatroids) and alcoved polytopes. Whereas positroids are the matroids arising from the totally nonnegative Grassmannian, polypositroids are "positive" polymatroids. We parametrize polypositroids using Coxeter necklaces and balanced graphs, and describe the cone of polypositroids by extremal rays and facet inequalities. We introduce a notion of (W,c)-polypositroid for a finite Weyl group W and a choice of Coxeter element c. We connect the theory of (W,c)-polypositroids to cluster algebras of finite type and to generalized associahedra. We discuss membranes, which are certain triangulated 2-dimensional surfaces inside polypositroids. Membranes extend the notion of plabic graphs from positroids to polypositroids.
The Universal Valuation of Coxeter Matroids

Coxeter matroids generalize matroids just as flag varieties of Lie groups generalize Grassmannians. Valuations of Coxeter matroids are functions that behave well with respect to subdivisions of a Coxeter matroid into smaller ones. We compute the universal valuative invariant of Coxeter matroids. A key ingredient is the family of Coxeter Schubert matroids, which correspond to the Bruhat cells of flag varieties. In the process, we compute the universal valuation of generalized Coxeter permutohedra, a larger family of polyhedra that model Coxeter analogues of combinatorial objects such as matroids, clusters, and posets.
Compression of M${}^\natural$-convex Functions -- Flag Matroids and Valuated Permutohedra

Murota (1998) and Murota and Shioura (1999) introduced concepts of M-convex function and M${}^\natural$-convex function as discrete convex functions, which are generalizations of valuated matroids due to Dress and Wenzel (1992). In the present paper we consider a new operation defined by a convolution of sections of an M${}^\natural$-convex function that transforms the given M${}^\natural$-convex function to an M-convex function, which we call a compression of an M${}^\natural$-convex function. For the class of valuated generalized matroids, which are special M${}^\natural$-convex functions, the compression induces a valuated permutohedron together with a decomposition of the valuated generalized matroid into flag-matroid strips, each corresponding to a maximal linearity domain of the induced valuated permutohedron. We examine the details of the structure of flag-matroid strips and the induced valuated permutohedron by means of discrete convex analysis of Murota.
Stringy canonical forms and binary geometries from associahedra, cyclohedra and generalized permutohedra

Stringy canonical forms are a class of integrals that provide $α'$-deformations of the canonical form of any polytopes. For generalized associahedra of finite-type cluster algebra, there exist completely rigid stringy integrals, whose configuration spaces are the so-called binary geometries, and for classical types are associated with (generalized) scattering of particles and strings. In this paper we propose a large class of rigid stringy canonical forms for another class of polytopes, generalized permutohedra, which also include associahedra and cyclohedra as special cases (type $A_n$ and $B_n$ generalized associahedra). Remarkably, we find that the configuration spaces of such integrals are also binary geometries, which were suspected to exist for generalized associahedra only. For any generalized permutohedron that can be written as Minkowski sum of coordinate simplices, we show that its rigid stringy integral factorizes into products of lower integrals for massless poles at finite $α'$, and the configuration space is binary although the $u$ equations take a more general form than those "perfect" ones for cluster cases. Moreover, we provide an infinite class of examples obtained by degenerations of type $A_n$ and $B_n$ integrals, which have perfect $u$ equations as well. Our results provide yet another family of generalizations of the usual string integral and moduli space, whose physical interpretations remain to be explored.
Hopf monoids of ordered simplicial complexes

We study ordered matroids and generalized permutohedra from a Hopf theoretic point of view. Our main object is a Hopf monoid in the vector species of extended generalized permutahedra equipped with an order of the coordinates; this monoid extends the Hopf monoid of generalized permutahedra studied by Aguiar and Ardila. Our formula for the antipode is cancellation-free and multiplicity-free, and is supported only on terms that are compatible with the local geometry of the polyhedron. Our result is part of a larger program to understand orderings on ground sets of simplicial complexes (for instance, on shifted and matroid independence complexes). In this vein, we show that shifted simplicial complexes and broken circuit complexes generate Hopf monoids that are expected to exhibit similar behavior.
Extended Nestohedra and their Face Numbers
Nestohedra are a family of convex polytopes that includes permutohedra, associahedra, and graph associahedra. In this paper, we study an extension of such polytopes, called extended nestohedra. We show that these objects are indeed the boundaries of simple polytopes, answering a question of Lam and Pylyavskyy. We also study the duals of (extended) nestohedra, giving a complete characterization of isomorphisms (as simplicial complexes) between the duals of extended nestohedra and a partial characterization of isomorphisms between the duals of nestohedra and extended nestohedra. In addition, we give formulas for their $f$-, $h$-, and $γ$-vectors. This includes showing that the $f$-vectors of the extended nestohedron corresponding to a forest $F$ and the nestohedron corresponding to the line graph of $F$ are the same, as well as showing that all flag extended nestohedra have nonnegative $γ$-vectors, thus proving Gal's conjecture for a large class of flag simple polytopes. We also relate the $f$- and $h$-vectors of the nestohedra and extended nestohedra, as well as give explicit formulas for the $h$- and $γ$-vectors in terms of descent statistics for a certain class of flag extended nestohedra. Finally, we define a partial ordering on partial permutations that is a join semilattice quotient of the weak Bruhar order on the symmetric group, and such that any linear extension of the partial order provides a shelling of the dual of the stellohedron.
